设置条件，将 DNA 剪切至平均长度为 300 个碱基对，持续时间为 10 秒，峰值功率为 70，占空比百分比为 20，循环突增为 50。将剪切的基因组 DNA 分成两份，每份 65 μL。使用 1.8 倍体积的 XP 珠子纯化样品，然后进行磁架分离。
将上清液转移到新的 PCR 板中，并使用分光光度计测量 DNA 数量。最后，在磁带站上运行一微升提到的剪切基因组 DNA。首先，在 TE 缓冲液中重悬 oSQT1288 和发夹接头至终浓度为 100 微摩尔。
对于接头退火，混合 40 μL oSQT1288、10 μL 10X STE 和 50 μL 无核酸酶水，使总体积达到 100 μL。接头退火后，混合 10 μL 5X 连接缓冲液、5 μL DNA 连接酶和 5 μL 退火发夹接头，将 20 μL 接头连接预混液移液到每个含有磁珠的洗脱 DNA 样本中。将样品放入 20 摄氏度的热循环仪中 1 小时，然后无限期地保持在 4 摄氏度。
接下来，将 50 μL PEG/NaCl 喷雾溶液转移到接头连接的 DNA 中。使用 XP 磁珠和磁力架分离纯化样品。用 30 μL pH 8 的 TE 缓冲液洗脱样品，并将上清液倒入新的半裙边 PCR 板中。
合并样品并使用 dsDNA BR 测定定量 DNA。要制备循环预混液，将 8 μL 无核酸酶水、10 μL 10X TD4 DNA 连接酶缓冲液和 2 μL T4 DNA 连接酶混合，总体积为 20 μL。将 20 微升环化预混液移液到 80 微升经用户 PNK 处理的 500 ng DNA 中。
将样品在 16 摄氏度的热循环仪中孵育 16 小时。第二天，向环化 DNA 中加入 100 μL XP 珠子并纯化样品，如前所述。用 38 μL TE 缓冲液洗脱样品，并将上清液倒入新的半裙边 PCR 板中。

在无核酸酶的水中稀释 125 ng 质粒安全 DNase 处理的基因组 DNA，至最终体积为 39 μL。然后，向 39 μL DNA 中加入 11 μL 的切割预混液，使总体积为 50 μL。将混合物在热循环仪中于 37 摄氏度孵育 1 小时，并无限期地保持在 4 摄氏度。
孵育后，向体外裂解的 DNA 中加入 50 μL XP 珠子，并在磁力架上纯化 DNA。在 42 μL TE 缓冲液中洗脱纯化的 DNA。要分析下一代测序数据，请安装 Python 版本 2.7、Burrows-Wheeler Aligner 和 SAMtools。
