接下来，切开左侧的胸腔，露出心脏。使用 30 号针头，将 5 至 10 毫升 PBS 注射到右心室。拔出针头后，使用新针头将 5 毫升 10% 中性缓冲福尔马林注射到右心室。
用剪刀去除胸腔的前半部分。要暴露气管，请切开颈部左右两侧的上肋骨和锁骨，避开气管所在的中线。使用镊子，将剩余的上肋骨和锁骨紧紧扣在颈部中线附近，然后向上拉，直到气管暴露出来。
准备一根 10 厘米的缝合线并将其拉到气管下方。在暴露的气管的下端预先打一个松散的结。然后，准备一个带有 18 号导管的 1 毫升空气注射器。
使用 18 号针头，在暴露区域的上端的气管上打一个孔。现在，将导管插入孔中，确保紧密配合以防止空气逸出。然后，在 10 秒内缓慢地将 1 毫升空气注入肺部，观察所有肺叶的充气情况。
完全充气导致肺部略微包裹心脏并填充未穿刺的横膈膜所占据的体积。将肺部与小鼠分离后，将其放在装有 20 毫升 10% 中性缓冲福尔马林的 50 毫升锥形管的顶部边缘。将缝合线放在管子外面，然后拧下盖子。
首先，用 PBS 冲洗分离的小鼠肺，并将它们置于 30% 蔗糖 PBS 溶液中，在 4 摄氏度下放置 72 至 96 小时。然后，去除多余的组织，并将肺放入含有 OCT 培养基的 Cryomold 中。在零下 80 摄氏度下冷冻样品。
在零下 20 摄氏度的 OCT 冻存块中平衡标本 1 小时，然后以 20 至 100 微米的厚度对冻存块进行切片。将切片收集到载玻片上，让它们干燥 30 分钟到 1 小时。将玻片放入室温下的 PBS 浴中 30 分钟，以从组织中去除 OCT。
然后，使用抹布去除组织标本周围载玻片周边的任何多余液滴。使用疏水性 PAP 笔在载玻片上的标本周围画一个周边，并让其干燥 5 分钟。接下来，将 300 μL 新鲜制备的无动物封闭溶液添加到玻片上，并在室温下孵育。
现在，将玻片在 300 μL 初级 Alexa Fluor 647 偶联的大鼠抗小鼠 EpCAM 抗体溶液中，在 4 摄氏度下孵育过夜。第二天，去除抗体溶液，用 300 μL PBS 洗涤玻片两次，每次 5 分钟。干燥后，向每块纸巾中加入一滴室温软固化 SlowFade 玻璃封固剂。
将盖玻片盖在组织上，确保其超出样品和疏水标志物周边。首先，将真菌孢子接种、免疫染色的小鼠肺切片置于多通道荧光显微镜下，并选择合适的物镜。要捕获整个肺叶，请收集足够的图像图块并将它们合并在一起。
使用显微镜的软件，导出整个肺叶的图像以进行下游处理。在 QuPath 中，创建一个项目文件并将荧光图像添加到该文件中。通过依次选择分类、像素分类和创建阈值器，将 EpCAM 阳性像素分类为上皮。
选择分辨率、通道、平滑 Sigma 和阈值以识别目标区域。将分类器保存在唯一名称下，然后选择 Create objects。在新的 Create objects 窗口中，选择 New object type as Annotation。
对于肺上皮，将最小物体大小和最小孔尺寸设置为 100 平方微米。选择 OK 后，将创建注释，并可以使用画笔工具进行修改。要对孢子进行分类，请重复肺上皮注释所示的步骤。
然后，从 Create objects （创建对象） 窗口中，选择 Detection （检测） 作为新的对象类型。将最小对象大小和最小孔大小设置为 0 平方微米，然后选择 Split objects（分割对象）。接下来，要按顺序对孢子进行空间分析，请选择 Analyze、Spatial analysis 并计算到注释的有序距离二维。
