DNA Isolation and Restriction Enzyme Analysis

Unter DNA-Extraktion versteht man die Entfernung und Reinigung von DNA aus Zellen. Zuerst werden die Zellen lysiert - aufgebrochen - in der Regel durch eine Kombination aus physikalischem Aufschluss und Behandlung mit Chemikalien, wie z. B. einem Detergens, das die Zell- und Kernmembranen auflöst. SDS oder Natriumdodecylsulfat ist ein häufig verwendetes Waschmittel, das die Proteine und Lipide, aus denen diese Membranen bestehen, löslich macht. Der Inhalt kann dann frei in die umgebende Lösung schwimmen. 

Als nächstes muss die DNA von den anderen vorhandenen Molekülen getrennt werden. Proteinase K, die der Reaktion zugesetzt wird, bricht Peptidbindungen auf und verdaut kontaminierende Proteine. Anschließend wird der Probe Salz zugesetzt, das die negativ geladenen Phosphatgruppen im Rückgrat der DNA stabilisiert und nach Zugabe von eiskaltem Alkohol die DNA aus der Lösung ausfällt. Der weiße Niederschlag wird gesammelt, indem er in einer Zentrifuge gedreht wird, wo er sich am Boden des Röhrchens absetzt. Nach dem Waschen und Resuspendieren in einer Pufferlösung kann die extrahierte DNA schließlich in der Forschung oder in der Biotechnologie eingesetzt werden. 

Einige biotechnologische Anwendungen, wie z. B. der DNA-Fingerabdruck, mit dem neuartige Muster in der DNA identifiziert werden können, die für eine Person oder Individuen spezifisch sind, beinhalten die Verwendung von Restriktionsenzymen. Restriktionsenzyme sind Moleküle, die mit der DNA interagieren und bestimmte Sequenzen erkennen. Sobald ihre spezifische Stelle identifiziert ist, schneiden sie die DNA. Dies führt dazu, dass der Strang in ein oder mehrere lineare Stücke geschnitten wird. Wenn es sich bei der extrahierten DNA um ein Plasmid handelt, ein kreisförmiges Stück DNA, das am häufigsten in Bakterien vorkommt, führen Schnitte dazu, dass die DNA ein lineares Fragment oder Fragmente bildet. Unterschiedliche Restriktionsenzyme erkennen unterschiedliche DNA-Sequenzen, so dass die Verwendung einer Kombination dieser Sequenzen dazu führen kann, dass unterschiedliche Fragmente hergestellt werden. 

Beim DNA-Fingerabdruck können wir diese Fragmente dann mit einer Technik untersuchen, die als DNA- oder Gelelektrophorese bezeichnet wird. Zur Herstellung von Gelen wird pulverisierte Agarose mit einem Puffer gemischt und erhitzt, bis sie sich aufgelöst hat. Dann wird der warmen Mischung ein Nukleotidfleck zugesetzt und dann wird diese Lösung in die Gießform gegossen. Ein Kamm wird eingesetzt, um die Vertiefungen zu formen. Nach dem Erstarren wird das Gel in eine mit Puffer gefüllte Gelbox überführt und der Kamm entfernt. Eine Referenzmischung aus gefärbten DNA-Fragmenten bekannter Länge, die DNA-Leiter, wird in eine Vertiefung gegeben und die gefärbten DNA-Proben von Interesse werden in die verbleibenden Vertiefungen geladen. Die Box ist an eine Stromquelle angeschlossen und das Einschalten induziert die Wanderung der negativ geladenen Phosphatgruppen in DNA-Nukleotiden durch das Gel in Richtung der Anode, dem positiven Ende. Kleinere Stücke bewegen sich schneller als die größeren Fragmente, die nur schwer wandern können. 

Wenn der Lauf abgeschlossen ist, wird das Gel ultraviolettem Licht ausgesetzt, um die Nukleotidfärbung in den DNA-Proben sichtbar zu machen. Ihr Vorhandensein kann anhand ihrer relativen Position zu den Leiterbändern bestätigt werden. Da DNA mit unterschiedlichen Sequenzen Schnittstellen an verschiedenen Stellen aufweist, können neuartige Bandenmuster oder Fingerabdrücke erzeugt werden, die zur Unterscheidung von Individuen oder varianten DNA-Profilen verwendet werden können. 

In diesem Labor führen Sie DNA-Extraktionen mit und ohne Puffer mit und ohne SDS durch, um die Bedeutung von Detergenzien bei der DNA-Isolierung zu beurteilen, und verdauen dann Plasmid-DNA mit verschiedenen Restriktionsenzymen, um die resultierenden DNA-Profile zu untersuchen.

Die Enthüllung der DNA als erbliches Molekül in allen Organismen hat zu enormen wissenschaftlichen und medizinischen Durchbrüchen geführt und unser Verständnis von uns selbst und anderen Organismen erheblich verbessert. DNA-Isolierung und Profiling waren die grundlegenden ersten Schritte für viele der Fortschritte im letzten Jahrhundert; Von der Identifizierung der Genfunktion bis hin zu Revolutionen in der Landwirtschaft und Forensik.

<h4>Isolierung von DNA aus Zellen</h4>

Die DNA-Isolierung ist ein relativ einfaches Verfahren, das wenige, aber wesentliche Schritte erfordert: Zellernte, Lyse, Proteinabbau und schließlich DNA-Ausfällung. Im Allgemeinen kann DNA aus kleinen Gewebemengen entnommen werden, wie z. B. einem einzelnen Blatt einer Pflanze, Haarfollikeln von Tieren oder Epithelzellen, die mit einer einfachen Kochsalzlösung leicht im Mund abgestoßen werden können. Da die DNA im Zellkern oder in den Mitochondrien in eukaryotischen Zellen unterteilt ist, brechen die Wissenschaftler zunächst die Zell- und Kernmembran auf, um die DNA freizulegen, was mit dem Lyseschritt geschieht. Sobald die DNA jedoch freigelegt ist, kann sie durch Schwermetallionen und extreme pH-Werte abgebaut werden. Daher wird eine detergenzienhaltige Pufferlösung verwendet, um nicht nur die Zellmembran aufzulösen, sondern auch die DNA vor abbauenden Elementen in der Lösung zu schützen. Darüber hinaus ist die DNA ein ungewöhnlich langes Molekül, das im Zellkern kondensiert ist, indem es sich eng um spezielle Proteine, die Histone, legt. Daher wird ein Enzym namens Proteinase K hinzugefügt, das die Peptidbindungen von Proteinen abbaut, um die DNA von Histonen und anderen Proteinen zu trennen. Als nächstes trennen die Wissenschaftler die DNA vom Rest des Zellextrakts, indem sie ihre chemischen Eigenschaften nutzen. Aufgrund der negativ geladenen Struktur von Nukleinsäuren binden Na+-Ionen in einer Natriumchloridlösung an verschränkte DNA-Stränge und integrieren diese. Sobald die DNA verklumpt ist, kann sie mit bloßem Auge beobachtet werden. DNA ist in Alkohol unlöslich und fällt bei niedrigen Temperaturen leicht aus, daher fügen Wissenschaftler kaltem Alkohol hinzu, um die DNA auszufällen. Schließlich kann die gefällte DNA aufgelöst und in deionisiertem Wasser oder einem milden Puffer gelagert werden, der frei von Enzymen ist, die Nukleinsäuren abbauen können, bis sie verwendet wird.

<h4>Quantifizierung der DNA</h4>

Reaktionen, bei denen DNA verwendet wird, erfordern oft eine hohe Reinheit und präzise Mengen an DNA. Daher verwenden Wissenschaftler nach der DNA-Isolierung ein Spektralphotometer, um die Menge an DNA in ihrer Probe sowie die Reinheit der DNA in der Probe zu quantifizieren. Ein Spektralphotometer misst die Intensität eines Lichtstrahls, der durch eine Probe geleitet wird, in Abhängigkeit von ihrer Wellenlänge. Nukleinsäuren absorbieren Licht bei 260 nm, während Proteine Licht bei 280 nm absorbieren. Durch die Messung der Intensität eines Lichtstrahls bei 260 nm können Wissenschaftler die DNA-Konzentration bestimmen. Darüber hinaus kann durch die Beurteilung der Lichtintensität sowohl bei 260 nm als auch bei 280 nm die Reinheit des DNA-Gehalts bestimmt werden. In einer Probe reiner DNA sollte sich das Verhältnis von 260/280 nm dem Wert von 2 nähern.

<h4>Restriktionsenzyme</h4>

Für eine Reihe von Analysen, wie z. B. Klonierung, Sequenzierung und Kartierung von DNA-Fragmenten und Genomen, muss die isolierte DNA in bestimmten Sequenzen mit Hilfe von Restriktionsenzymen geschnitten werden. Diese Enzyme werden von Bakterien als Mechanismen der angeborenen Immunität gegen eindringende virale DNA produziert und fungieren als molekulare Schere. Nachdem Restriktionsenzyme eine virale DNA identifiziert haben, beginnen sie, sie auseinander zu brechen, indem sie sie an bestimmten Nukleotidsequenzen, die sie erkennen, in Segmente schneiden. Diese Nukleotidsequenzen sind oft sechs bis zwölf Nukleotide lang und im Allgemeinen palindromisch, was bedeutet, dass sie in der Richtung 3'-5' und 5'-3' die gleiche Nukleotidsequenz haben. Zum Beispiel schneidet das Restriktionsenzym EcoRI die DNA an der Sequenz 3'... GAATTC...-5', was in der Richtung 5'-3' dasselbe bedeutet. Wie bei EcoRI gibt es Hunderte von Enzymen, die vielen verschiedenen palindromischen Sequenzen entsprechen. Sobald die DNA von diesen Enzymen geschnitten wurde, können die Wissenschaftler die DNA auf ein Gel in einer Elektrophoresekammer laden und elektrischen Strom durch das Gel leiten. Die DNA trägt negative Ladungen, was dazu führt, dass DNA-Fragmente in Richtung der Anode wandern. Die Poren des Gels verlangsamen jedoch größere DNA-Fragmente im Verhältnis zu kleineren DNA-Sequenzen, so dass sich die Stücke entsprechend ihrer Größe trennen. Nach Abschluss der Elektrophorese können DNA-Fragmente mit Hilfe von Farbstoffen, die spezifisch an DNA-Moleküle binden, sichtbar gemacht werden.

Das Schneiden von DNA mit Restriktionsenzymen und das Trennen von DNA-Fragmenten durch Elektrophorese ermöglicht es den Forschern, die Größe unbekannter Fragmente im Vergleich zu einer Standardleiter zu identifizieren. Diese interessierenden Fragmente können dann weiter isoliert und zu einem Plasmidvektor für die genetische Klonierung ligiert werden. Gentechnik und Laboranalysen wurden mit diesen Methoden immens verbessert. Mit der Erstellung von DNA-Profilen sind Wissenschaftler in der Lage, Genome zu sequenzieren, um die Funktionsweise von Organismen besser zu verstehen, und sie sind auch in der Lage, bestimmte Gene zu identifizieren und zu charakterisieren1.

DNA-Isolierung und Profiling sind auch bei Ereignissen praktisch, die sich direkt auf das tägliche Leben auswirken. Forensiker analysieren beispielsweise routinemäßig DNA-Proben, um Beweise für Straf- und Zivilverfahren zu liefern2. In ähnlicher Weise extrahieren und analysieren Mitarbeiter im Gesundheitswesen DNA, um sie auf Vaterschaft und genetische Krankheiten zu überprüfen. In jüngster Zeit wurden DNA-Abstammungsanalyse-Kits populär, die es den Nutzern ermöglichen, ihre genetische Abstammung zu bestimmen, Verwandte zu finden und sogar ihre genetische Disposition für verschiedene Gesundheitszustände zu entdecken3. Mit den Fortschritten in der Bio- und Gentechnik gewinnt die personalisierte Medizin unter klinischen Forschern an Bedeutung, um Behandlungen unter Verwendung der genetischen Daten einer Person zu entwickeln und so den Weg für eine effektive Behandlung von Patienten ohne schädliche Nebenwirkungen zu ebnen4.

DNA extraction, quantification, and cutting are key steps in many biology labs. Scientists use these methods to study genes, prepare DNA for testing, and compare fragments for analysis.

DNA isolation starts with a small sample, such as a leaf, hair follicles, or epithelial cells from the mouth collected with a saline solution. The first steps are cell harvesting, lysis, protein degradation, and DNA precipitation. Lysis breaks open the cell and nuclear membranes so the DNA can be released from the nucleus or mitochondria in eukaryotic cells. A detergent-containing buffer helps dissolve membranes and also protects DNA from degrading conditions such as heavy metal ions and extreme pH.

After the DNA is exposed, Proteinase K is added. This enzyme breaks peptide bonds in proteins and helps separate DNA from histones and other proteins. The DNA is then mixed with sodium chloride, and Na+ ions help the tangled DNA strands clump together because nucleic acids carry negative charges. Cold alcohol is added next, since DNA does not dissolve in alcohol and will precipitate at low temperatures. The DNA can then be dissolved in deionized water or a mild buffer for storage, as long as the solution is free of enzymes that could break it down.

Once DNA is isolated, scientists often measure how much DNA they have and how pure it is. A spectrophotometer does this by sending light through the sample at specific wavelengths. DNA absorbs light at 260 nm, while proteins absorb light at 280 nm. The 260 nm reading shows DNA concentration, and the 260/280 ratio helps estimate purity. In a sample of pure DNA, that ratio should approach 2.

For cloning, sequencing, and mapping DNA fragments or genomes, scientists often need to cut DNA at specific sites. They use restriction enzymes, which are bacterial proteins that act like molecular scissors against invading viral DNA. These enzymes recognize short nucleotide sequences, often six to twelve bases long, and the sequences are usually palindromic, meaning they read the same in both directions. EcoRI is one example and cuts at the sequence GAATTC.

After cutting, the DNA fragments are loaded into a gel and separated by electrophoresis. DNA is negatively charged, so it moves toward the anode when an electric current is applied. Smaller fragments travel faster through the gel pores than larger ones, so the pieces separate by size. Dyes that bind to DNA make the fragments visible, and researchers compare them with a standard ladder to estimate fragment size. The fragments can then be isolated and ligated into a plasmid vector for genetic cloning.

These methods support many modern applications. Scientists use DNA profiling to sequence genomes and to identify and study genes. DNA analysis also helps in forensics for criminal and civil cases, in paternity testing, and in checks for genetic diseases. Ancestry kits use DNA to help people trace lineage, find relatives, and learn about possible health traits. These tools also support personalized medicine, where researchers use a person’s genetic data to design treatments with fewer harmful side effects.
