Nascent Rna Folding

Nascent RNA folding is the process by which a newly synthesized RNA molecule begins adopting its three-dimensional structure during transcription, before the full sequence has emerged. As RNA exits RNA polymerase, complementary bases form hairpins, stems, and other secondary structures in a sequence-dependent and time-dependent manner, while transcription speed and interactions with proteins or ligands can influence the folding pathway. This cotranscriptional process can determine RNA stability, accessibility, and biological activity, including regulation by riboswitches and other structured regulatory elements. Studying nascent RNA folding helps biochemists understand gene regulation, interpret RNA misfolding, and improve the design of functional RNAs.

A technique to identify translational pause sites on mRNA is described. This procedure is based on isolation of nascent polypeptides accumulating on ribosomes during in vitro translation of a target mRNA, followed by the size analysis of the nascent chains using a denaturing gel electrophoresis.

Trophoblast giant cells (TGCs) play a key role in the placenta to ensure a healthy pregnancy. We present a protocol for assessing the transcriptional status of genes in TGCs by nascent fluorescent in situ hybridization on cryostat sections of post-implantation embryos or short-term cultures of embryonic day 7 ectoplacental cones.
