Pathogen Rna Quantification

Pathogen RNA quantification is the measurement of pathogen-derived RNA in a biological sample, providing an estimate of pathogen material and supporting interpretation of infection. It commonly uses reverse transcription to convert RNA into complementary DNA, followed by sequence-specific amplification and fluorescence detection; because amplification cycles generate signal in proportion to the starting template, the resulting cycle-threshold value can help compare RNA levels when assays and sampling conditions are controlled. In immunology and infection research, this approach helps detect RNA viruses, monitor pathogen levels over time, assess treatment or host responses, and evaluate transmission or environmental samples.

(2020)This video demonstrates a co-infiltration assay for identifying pathogen effector proteins that suppress RNA silencing in Nicotiana benthamiana 16c. A fluorescent reporter and a candidate effector gene are delivered into plant leaves via Agrobacterium. Normally, RNA silencing degrades reporter transcripts, reducing fluorescence. 2025

This protocol provides a streamlined computational pipeline for quantifying nascent enhancer transcripts. By integrating chromatin accessibility, chromatin feature, and transcriptional data, it enables accurate detection and strand-specific analysis of enhancer activity in complex intragenic regions, while remaining accessible to researchers without extensive bioinformatics training.
