16s Rdna Pcr Assay

A 16S rDNA PCR assay is a molecular technique that amplifies conserved regions of the bacterial 16S ribosomal RNA gene to detect and characterize bacterial DNA. During the assay, sequence-specific primers flank variable regions within the 16S rDNA locus, and repeated cycles of denaturation, primer annealing, and extension generate millions of copies for analysis, often by gel electrophoresis or sequencing. In immunology and infection research, this approach supports bacterial identification from clinical or environmental samples, including organisms that are difficult to culture. Results can clarify infection sources, characterize microbial communities, and inform studies of host-microbe interactions, although closely related species may require additional testing for definitive discrimination.

A protocol to quantify bacterial 16S rRNA genes and transcripts from coastal sediments via real-time PCR is provided. The methodology includes the co-extraction of DNA and RNA; preparation of DNA-free RNA; and 16S rRNA gene and transcript quantification via RT-q-PCR, including standard curve construction.

Matrix-assisted laser desorption/ionization time of flight mass spectrometry (MALDI-TOF MS) and molecular techniques (16S rRNA gene sequencing) permit the identification of rare bacterial pathogens in routine diagnostics. The goal of this protocol lies in the combination of both techniques which leads to more accurate and reliable data.
