Cleared Brain Tissue

Cleared brain tissue is biological tissue processed to become optically transparent, enabling researchers to examine three-dimensional neural structures without physically sectioning the brain. Tissue-clearing methods typically remove light-scattering lipids, preserve or label proteins and fluorescent markers, and match the refractive index of remaining components to reduce light distortion during microscopy. In neuroscience, cleared tissue supports high-resolution imaging of neuronal networks, brain regions, vascular structures, and disease-related changes across large volumes. Combined with immunolabeling and light-sheet or confocal microscopy, this approach connects cellular organization with brain-wide anatomy and helps reveal patterns that may be missed in conventional thin sections.

Here we present a hydrophobic tissue clearing method that allows for the viewing of target molecules as part of intact brain structures. This technique has now been validated for F344/N control and HIV-1 transgenic rats of both sexes.

Multiphoton microscopy of whole mouse organs is possible by optically clearing the organ before imaging, but not all protocols preserve the fluorescent signal of fluorescent proteins. Using an optical clearing method with ethanol-based dehydration and benzyl alcohol:benzyl benzoate clearing, we show high-resolution multiphoton images of whole mouse brain expressing YFP.
