Tissue Sample Analysis

Tissue sample analysis is the systematic examination of tissue structure, composition, and molecular features to identify biological changes and understand how tissues function. In neuroscience, researchers typically preserve brain or nervous tissue, prepare thin sections, apply stains or molecular labels, and use microscopy or related assays to localize cells, proteins, and other tissue components. These methods can reveal neuronal organization, cellular responses, pathology, and connections between molecular changes and nervous system function. Tissue sample analysis supports studies of development, injury, neurodegenerative disease, and treatment effects, linking microscopic observations with broader questions in brain biology and clinical research.

The combination of iterative-bleaching-extends-multiplexity (IBEX) and a commercial nucleotide labeling assay (Click-iT EdU) enables the detection and categorization of dividing cell types in highly dynamic processes in fixed frozen murine tissue sections. Furthermore, a novel open-source image processing pipeline provides high-throughput image acquisition and analysis.

Quantitation of DNA double-strand breaks on the basis of γH2AX foci has become an invaluable tool, particularly in radiation biology, for the evaluation of tissue radiosensitivity and effects of radiation modifying compounds. Here we demonstrate the use of an immunofluorescence assay for quantitation of γH2AX foci in tissue samples.

The sample is sequentially dehydrated in methanol, treated with a dichloromethane and methanol mixture to dissolve lipids and pigments, and transferred to dibenzyl ether for complete tissue clearing, enabling detailed imaging without thin sectioning.
