Open Source Software

Open source software is software whose source code is available for inspection, modification, and redistribution under an open license, enabling collaborative development and transparent use. Developers and users improve these tools through shared repositories, version control, documentation, and community review, while licensing terms define how changes and derived works may be distributed. In statistics, open source software supports data cleaning, visualization, statistical modeling, simulation, and reproducible analysis through languages and packages such as R and Python. Its accessibility lowers barriers to advanced methods, while transparent code and versioned workflows strengthen verification, collaboration, and the reproducibility of research.

We present a label-free live imaging protocol using transmitted light microscopy techniques to capture images, analyze and quantify growth kinetics of the filamentous fungus A. nidulans in both submerged cultures and solid media. Mapping Microglial Parameters Software (MMPS) is a user-friendly analysis pipeline that requires no coding expertise and semi-automates single-cell microglial morphology analysis from immunofluorescence images. Validated in a rodent lipopolysaccharide-induced neuroinflammation model, MMPS reproducibly detects activation-associated morphological changes and enables standardized, scalable microglial phenotyping.
