Bacterial Transformation

Au début du 20e siècle, un bactériologiste britannique nommé Frederick Griffith travaillait avec la bactérie Streptococcus pneumoniae, responsable de la pneumonie. Il a réalisé une expérience simple en utilisant deux souches différentes. Une souche est connue sous le nom de souche S en raison d’une capsule protectrice qui donne aux colonies ou aux touffes qu’elle forme un aspect lisse et la rend également virulente ou nocive. La seconde était la souche R, une version de la bactérie dépourvue de capsule protectrice, donnant aux colonies un aspect rugueux et les rendant non virulentes.

Ensuite, il a rassemblé quelques souris et les a divisées en quatre groupes. Il a injecté au premier groupe la souche S virulente, et au second la souche R non virulente. Il a dosé le troisième groupe avec la souche S tuée par la chaleur, et enfin, il a combiné la souche S tuée par la chaleur et la souche R, et a injecté ce mélange dans le quatrième groupe. Comme prévu, les souris du premier groupe sont mortes et celles du deuxième et du troisième groupe ont survécu. Mais à la surprise de Griffith, les souris du dernier groupe sont également mortes.

Lorsqu’il a publié son étude en 1928, il a appelé ce mystérieux processus de transformation, car il a spéculé sur la présence d’un principe de transformation sous-jacent, qui a permis à la souche auparavant non virulente de devenir mortelle. Plus tard, en 1943, Avert, MacLeod et McCarty ont rapporté que ce principe transformant était probablement de l’acide désoxyribonucléique, ou ADN, dont nous savons maintenant qu’il s’agit du matériel de l’hérédité. Essentiellement, ce qui s'est passé dans l'expérience de Griffith, c'est que lorsque les bactéries ont été combinées, une partie de l'ADN s'est échappée de la souche S tuée par la chaleur et dans les cellules de la souche R, transformant ces bactéries non virulentes et transmettant l'information pour fabriquer la capsule protectrice, transformant la souche R en une souche virulente, maintenant capable de tuer les animaux du quatrième groupe.

Aujourd’hui, les scientifiques ont mis au point un moyen beaucoup plus simple d’étudier la transformation bactérienne, en utilisant la bactérie E. coli et de petites boucles circulaires d’ADN appelées plasmides. Habituellement, le plasmide utilisé dans les expériences de transformation comprend un gène pour une fonction spéciale, comme la résistance aux antibiotiques. E. coli est un excellent sujet de transformation car il peut présenter une propriété appelée compétence, la capacité d’absorber l’ADN de l’environnement. Essentiellement, cela signifie que dans certaines conditions environnementales, comme un choc chimique, électrique ou thermique, la paroi cellulaire d’E. coli peut devenir temporairement perméable et permettre l’absorption de l’ADN de l’environnement. Une fois que le plasmide est à l’intérieur de E. coli, il peut soit rester dans le cytoplasme de sa nouvelle cellule hôte et être répliqué et exprimé au fil des générations avec le génome, soit il peut s’incorporer complètement dans le génome de l’hôte. Si les bactéries perdent le plasmide à un moment donné, la cellule perdra également sa résistance aux antibiotiques, et les scientifiques cultivent donc les bactéries dans un milieu contenant l’antibiotique pour s’assurer que les seuls survivants sont ceux contenant le plasmide d’intérêt.

Afin de mettre au point un vaccin efficace contre la pneumonie, Frederick Griffith a entrepris d’étudier deux souches différentes de Streptococcus pneumoniae : une souche non virulente d’apparence rugueuse (souche R) et une souche virulente d’aspect lisse (souche S) due à une capsule polysaccharidique externe2. Cette couche externe de la bactérie de la souche S leur a permis de résister au système immunitaire de l’hôte, ce qui a finalement conduit à une maladie potentiellement mortelle. Lorsque Griffith a injecté séparément à des souris des bactéries tuées par la chaleur de l’une ou l’autre souche, les souris ont survécu. Cependant, lorsqu’il a injecté à des souris une combinaison de la souche S tuée par la chaleur avec de la souche R vivante, les souris sont mortes2. Lorsqu’il a analysé les échantillons obtenus à partir de souris mortes injectées avec la combinaison, il a observé la présence de bactéries vivantes de la souche S. En 1928, Griffith a noté qu’un processus de « transformation » a dû avoir lieu pour transformer les bactéries non virulentes en souche virulente. En tant que première découverte connue de la transformation bactérienne, sa découverte a ouvert la voie au développement d’un outil essentiel en génie génétique - la transformation3.

La transformation est le changement génétique dans une cellule dû à l’incorporation d’ADN de l’environnement. Dans l’expérience de Griffith, l’ADN qui code pour le revêtement polysaccharidique protecteur des bactéries de la souche S ne s’est pas décomposé sous l’effet du choc thermique et a été introduit dans la souche R, permettant à cette dernière de contourner le système immunitaire de la souris. Alors que ce processus se produit constamment dans la nature entre des organismes et même des espèces différentes, les scientifiques transforment les bactéries en laboratoire à des fins de recherche4.

<h4>Transformation bactérienne à l’aide de plasmides</h4>

Les bactéries sont les organismes idéaux pour la transformation, car elles peuvent facilement absorber du matériel génétique exogène dans leur génome et l’amplifierrapidement3,5. Ils ont un chromosome circulaire et plusieurs petits morceaux circulaires d’ADN double brin appelés plasmides dans le cytoplasme. Ces plasmides peuvent se répliquer indépendamment de l’ADN chromosomique et offrent généralement certains avantages fonctionnels, tels que la résistance aux antibiotiques6,7. Dans leur environnement naturel, les bactéries subissent une « transformation bactérienne » en absorbant des plasmides d’autres bactéries dans un processus appelé conjugaison8. De plus, lorsqu’ils se multiplient, chacun de leurs descendants reçoit une copie du nouveau plasmide.

Les plasmides utilisés à des fins expérimentales sont appelés vecteurs plasmidiques. En laboratoire, les scientifiques peuvent créer artificiellement des « plasmides recombinants » d’une longueur d’environ 5 000 à 10 000 paires de bases en insérant des fragments d’ADN dans un vecteur plasmidique. Ces plasmides recombinants ont généralement certains composants : une origine de réplication (ORI), un gène de résistance aux antibiotiques, un site de clonage multiple, un promoteur, un marqueur de sélection et le gène d’intérêt. L’origine de la réplication est là où la réplication commence. Le gène de résistance aux antibiotiques permet aux bactéries qui absorbent le plasmide de survivre sur des plaques en présence d’un certain médicament antibiotique. Bien que les plasmides soient des morceaux d’ADN relativement petits, les scientifiques doivent traiter les cellules hôtes pour permettre la pénétration du plasmide à travers la membrane cellulaire. Par conséquent, l’efficacité de la transformation est directement liée à la porosité de la membrane hôte. Une approche courante consiste à choquer thermiquement les bactéries qui ont été traitées avec une solution de chlorure de calcium9. Les bactéries qui n’incorporent pas le plasmide ne se transformeront pas, et n’ont donc aucune résistance pour survivre sur la plaque et être visibles. Les multiples sites de clonage facilitent l’insertion de l’ADN en contenant des sites pour les enzymes de restriction afin de couper le plasmide où le gène d’intérêt peut être inséré et ligaturé. Le promoteur entraîne la transcription du gène d’intérêt. Il est marqué par un marqueur, généralement une protéine fluorescente telle qu’une protéine fluorescente verte (GFP), ou peut être un gène de résistance aux antibiotiques supplémentaire. Le gène de résistance aux antibiotiques et les autres marqueurs de sélection nous aident à déterminer si les bactéries collectées contiennent le plasmide d’intérêt.

<h4>Applications</h4>

Des méthodes de transformation efficaces ont permis aux scientifiques d’isoler et de profiler les gènes et les produits géniques et ont conduit à de nombreuses avancées dans les sciences de la vie et la médecine, telles que le développement de médicaments efficaces, la génération de cultures génétiquement modifiées et des outils de diagnostic avancés10. De plus, avec les progrès technologiques, de nouvelles méthodes de transformation ont vu le jour. Par exemple, le clonage de passerelle permet l’insertion de plusieurs fragments d’ADN dans différents vecteurs ainsi que le transfert de séquences d’ADN entre les plasmides11. De plus, CRISPR-Cas9 est une technique d’édition de gènes qui modifie directement les nucléotides du génome et ne nécessite pas l’utilisation de plasmides12. Après transformation, les chercheurs isolent et profilent souvent le gène d’intérêt et ses produits. Par la suite, l’ensemble du processus de clonage génétique a ouvert un nouveau champ de manipulation génétique. Grâce au clonage génétique, les chercheurs peuvent manipuler les bactéries pour produire de grandes quantités de protéines humaines spécifiques, telles que l’insuline pour traiter les patients diabétiques10. Le clonage a également joué un rôle majeur dans l’agriculture moderne. Les organismes génétiquement modifiés (OGM) sont le résultat direct du clonage génétique et de la transformation bactérienne10. Par exemple, les scientifiques s’efforcent de générer des cultures génétiquement modifiées avec des gènes fixateurs d’azote incorporés dans leur génome pour stimuler la production alimentaire et réduire l’utilisation d’engrais, diminuant ainsi l’impact économique et environnemental des engrais13. En somme, la transformation bactérienne est la première étape de la biotechnologie moderne et le fondement des futures découvertes de la recherche.

Plasmid DNA transfer in bacteria helped launch modern genetic engineering. The idea traces back to Frederick Griffith’s work on pneumonia-causing Streptococcus pneumoniae in the early 20th century. He studied a rough, non-virulent R strain and a smooth, virulent S strain with a protective polysaccharide capsule. When he injected mice with heat-killed bacteria of either strain, the mice survived. But when heat-killed S-strain bacteria were mixed with live R-strain bacteria, the mice died, and live S-strain bacteria were found in the samples. Griffith concluded that a &quot;transformation&quot; had taken place. This was the first known discovery of bacterial transformation.

Transformation means a cell changes genetically after taking in DNA from its environment. In Griffith’s experiment, DNA that encoded the S-strain’s protective capsule was not destroyed by heat. That DNA entered the R-strain and helped it evade the mouse immune system. This process can happen naturally in the environment between organisms, and even between different species. Scientists also use transformation in the lab for research.

Bacteria are useful for transformation because they can take in outside genetic material and quickly copy it. They have one circular chromosome and many smaller circular DNA molecules called plasmids. Plasmids sit in the cytoplasm and can replicate on their own. They often carry useful traits, such as antibiotic resistance. In nature, bacteria can acquire plasmids from other bacteria through conjugation, and each new cell can inherit the plasmid when the bacteria divide.

In laboratories, plasmids used for experiments are called plasmid vectors. Scientists can build recombinant plasmids by inserting DNA fragments into a vector. These plasmids are usually about 5,000 to 10,000 base pairs long and often include an origin of replication, an antibiotic resistance gene, a multiple cloning site, a promoter, a selection marker, and the gene of interest. The origin of replication is where copying begins. The antibiotic resistance gene lets transformed bacteria survive on plates that contain a specific antibiotic.

Getting plasmids into bacteria often requires treating the host cells so the DNA can cross the cell membrane. Transformation efficiency depends on how porous the membrane is. One common method uses calcium chloride followed by heat shock. Bacteria that do not take up the plasmid do not transform, so they lack resistance and cannot grow on the plate. Multiple cloning sites help scientists insert DNA because they contain restriction enzyme cut sites. The promoter turns on transcription of the gene of interest. Scientists may track the inserted gene with a marker such as green fluorescent protein (GFP) or with another antibiotic resistance gene. These selection markers help confirm which bacteria contain the desired plasmid.

Transformation methods have had major effects on science and medicine. They helped researchers isolate and study genes and gene products and supported the development of drugs, genetically modified crops, and diagnostic tools. New cloning methods also continue to appear. Gateway Cloning can insert multiple DNA fragments into different vectors and move DNA between plasmids. CRISPR-Cas9 is another gene-editing method, but it directly changes nucleotides in the genome and does not require plasmids.

After transformation, researchers often isolate the gene of interest and study its product. This cloning work opened the door to genetic manipulation. It also allows bacteria to make large amounts of human proteins, such as insulin for diabetes treatment. Genetic cloning has also affected agriculture through genetically modified organisms, or GMOs. Scientists are working to add nitrogen-fixing genes to crops to improve food production and reduce fertilizer use. Bacterial transformation remains a key first step in modern biotechnology and an important base for future discoveries.
