Introduction to Mechanisms of Enzyme Catalysis

Les enzymes catalysent les réactions en utilisant divers mécanismes physiques et chimiques pour réduire l’énergie d’activation.
Ces mécanismes peuvent augmenter la vitesse de réaction en positionnant l’enzyme et le substrat de manière appropriée, en stabilisant l’état de transition et en aidant à former ou à rompre des liaisons.
La plupart des enzymes adoptent un ajustement induit lorsqu’elles lient leurs substrats. Ce changement de conformation modifie les positions relatives au niveau des acides aminés pour augmenter les interactions avec le substrat.
Dans les réactions avec plusieurs substrats, les enzymes positionnent souvent les molécules de manière à ce qu’elles ressemblent à l’état de transition pour faciliter leur transformation.
De nombreuses enzymes nécessitent des ions métalliques pour la catalyse. Les ions métalliques attirent des groupes de charges opposées sur les substrats et les orientent pour la réaction. Les ions peuvent également changer leur état d’oxydation pour stabiliser les charges sur les intermédiaires de réaction.
Dans certaines enzymes, les acides aminés acceptent ou donnent des protons pour modifier localement le pH ou réagir directement avec le substrat. Cela peut renforcer ou affaiblir les liaisons pour augmenter les taux de réaction.

Pendant de nombreuses années, les scientifiques ont pensé que la liaison enzyme-substrat s'effectuait simplement par mode “clé-serrure” . Ce modèle indiquait que l’enzyme et le substrat s’emboîtent parfaitement en une seule étape instantanée. Cependant, les recherches actuelles soutiennent une vision plus raffinée que les scientifiques appellent l’ajustement induit. Le modèle d'ajustement induit développe le modèle de clé-serrure en décrivant une interaction plus dynamique entre l'enzyme et le substrat. À mesure que l'enzyme et le substrat se réunissent, leur interaction provoque un léger changement dans la structure de l'enzyme qui confirme un arrangement de liaison idéal entre l'enzyme et l'état de transition du substrat. Cette liaison idéale maximise la capacité de l'enzyme à catalyser sa réaction.

Les sites actifs des enzymes sont adaptés pour fournir des conditions environnementales spécifiques et sont également soumis aux influences environnementales locales. L'augmentation de la température ambiante augmente généralement les vitesses de réaction, catalysées par des enzymes ou non. Cependant, augmenter ou diminuer la température en dehors d’une plage optimale peut affecter les liaisons chimiques au sein du site actif et influencer la liaison au substrat. Les températures élevées finiront par dénaturer les enzymes, comme d’autres molécules biologiques, modifiant ainsi les propriétés naturelles de la substance. De même, le pH de l'environnement local peut également affecter la fonction enzymatique. Les résidus d'acides aminés du site actif ont leurs propres propriétés acides ou basiques optimales pour la catalyse. Les enzymes fonctionnent de manière optimale dans une plage de pH spécifique, et la modification de la température ou de la nature acide ou basique peut affecter l'activité catalytique.

De nombreuses enzymes ne fonctionnent pas de manière optimale, voire pas du tout, à moins d'être liées à d'autres molécules auxiliaires non protéiques spécifiques, soit temporairement par des liaisons ioniques ou hydrogène, soit de manière permanente par des liaisons covalentes plus fortes. Deux types de molécules auxiliaires sont les cofacteurs et les coenzymes. La liaison à ces molécules favorise une conformation et une fonction optimales de leurs enzymes respectives. Les cofacteurs sont des ions inorganiques tels que le fer (Fe^2+) et le magnésium (Mg^2+). Par exemple, l’ADN polymérase nécessite un ion zinc lié (Zn^2+) pour fonctionner. Les coenzymes sont des molécules auxiliaires organiques avec une structure atomique de base composée de carbone et d'hydrogène, nécessaires à l'action des enzymes. Les sources de coenzymes les plus courantes sont les vitamines alimentaires. Certaines vitamines sont des précurseurs des coenzymes et d’autres agissent directement comme des coenzymes.

Enzyme catalysis depends on how enzymes bind substrates and how the active site responds during the reaction. Scientists once described this process with a simple lock-and-key model, where the enzyme and substrate fit together in one instant. Research now supports induced fit, a more dynamic model in which binding causes a small change in the enzyme’s shape. That shift helps create an ideal match between the enzyme and the substrate’s transition state, which improves catalysis.

The active site also depends on its local environment. Temperature can raise reaction rates in general, including enzyme-catalyzed reactions, when it stays near the enzyme’s optimal range. If temperature moves too far outside that range, it can disrupt chemical bonds in the active site and change substrate binding. At very high temperatures, enzymes can denature, which means they lose their natural structure and properties.

pH can also affect enzyme function. Amino acid residues in the active site have their own acidic or basic properties, and these properties work best within a specific pH range. Changing the pH can reduce catalytic activity. Many enzymes also need helper molecules to work properly. These helpers may bind temporarily through ionic or hydrogen bonds, or permanently through stronger covalent bonds.

Two major helper molecules are cofactors and coenzymes. Cofactors are inorganic ions, such as iron and magnesium. One example is the zinc ion required by DNA polymerase. Coenzymes are organic helper molecules made mostly of carbon and hydrogen. Many coenzymes come from dietary vitamins, and some vitamins are direct coenzymes while others serve as precursors to them.
