Methods of Classification and Identification

Bacterial identification uses lab tests to sort microorganisms by visible traits, chemical activity, and genetic makeup. These methods help scientists and clinicians recognize bacteria and understand how closely related they are. Traditional morphology is useful, but it can be limited for closely related or very simple organisms.

Morphological features give an early clue about a bacterium. Cell shape, flagella, and endospores can all help with basic classification. Differential stains such as Gram staining and acid-fast staining add more detail by separating bacteria based on cell wall composition. These stains are widely used in clinical settings, but they do not always show true evolutionary relationships.

Biochemical tests add another layer of separation. Fermentation tests and enzyme tests can distinguish species by how they use chemicals. Rapid test systems and selective media make this process faster, especially when identifying medically important enteric bacteria. These approaches are still an important part of routine bacterial work.

Serological tests look for bacterial antigens using antibodies. Methods such as slide agglutination, ELISA, and Western blotting can give quick results and can separate not only species but also serotypes, or strains with different surface markers. Phage typing is another way to identify strains by testing which bacteriophages they can be infected by. This method can help during outbreak investigations.

Molecular methods provide the most precise classification. DNA base composition, often shown as G + C content, gives clues about genetic relatedness. Nucleic acid hybridization compares sequence similarity between species, while PCR and other nucleic acid amplification tests can detect hard-to-culture pathogens such as Tropheryma whipplei or even ancient bacterial DNA. DNA fingerprinting, ribotyping, DNA microarrays, and fluorescent in situ hybridization, or FISH, further expand identification by comparing DNA patterns, ribosomal RNA sequences, unique genetic markers, or fluorescent probes used directly in samples. Together, these tools support clinical diagnosis, public health tracking, environmental studies, and the discovery of novel species such as Pelagibacter and pathogens like Listeria.

How rRNA Reshaped Life's Domains

Ribosomal RNA, or rRNA, changed how scientists classify life. Sequence analysis showed three major groups of cells: eukaryotes, bacteria, and archaea. In 1978, Carl R. Woese proposed domains as a taxonomic level above kingdoms to separate these groups. Woese also showed that archaea and bacteria are not the same, even though they can look similar.
