Protein Partitioning

Protein partitioning is the distribution of proteins between cellular compartments, liquid phases, or chemical environments, a process that helps determine where proteins function and how they can be isolated. It occurs when differences in charge, hydrophobicity, solvent compatibility, molecular crowding, or binding interactions favor one phase or compartment over another; in some systems, these forces drive selective liquid-liquid phase separation. In biochemistry, protein partitioning supports subcellular localization studies, protein purification, extraction, and analysis of biomolecular condensates. Measuring partition behavior can reveal protein interactions, structural properties, and environmental responses, while guiding the design of separation methods and engineered biological systems.

Here, we present a protocol to perform a quantitative analysis of the level of plasma-membrane association for fluorescently-tagged peripherally-associated protein. The method is based on the computational decomposition of membrane and cytoplasmic component of signal observed in cells labeled with plasma membrane fluorescent marker.

A technique to probe the lipid raft partitioning of fluorescent proteins at the plasma membrane of living cells is described. It takes advantage of the disparity in diffusion times of proteins located inside or outside of lipid rafts. Acquisition can be performed dynamically in control conditions or after drug addition.

We present a procedure to determine the metal-silicate partitioning of siderophile elements, emphasizing techniques that suppress the formation of metal inclusions in experiments for the noble metals. The results of these experiments are used to demonstrate the effect of core-formation on the highly siderophile element composition of the mantle.
