3d Image Analysis

3D image analysis is the computational processing of volumetric images to identify structures, measure features, and interpret spatial relationships, making complex biological anatomy quantitatively accessible. It typically combines image preprocessing, segmentation, registration, and visualization: algorithms separate objects from background, align datasets across time or subjects, and extract measurements such as volume, shape, and distance. In neuroscience, these methods support analysis of brain tissue, neuronal morphology, neural circuits, and imaging data from microscopy or medical scanners. They can reveal structural changes, map connectivity, quantify disease-related patterns, and improve reproducibility in research and clinical studies.

We describe two complementary methods using the fluorescence ubiquitination cell cycle indicator (FUCCI) and image analysis or flow cytometry to identify and isolate cells in the inner G1 arrested and outer proliferating regions of 3D spheroids.

We describe a protocol for hybrid imaging, combining fluorescence-mediated tomography (FMT) with micro computed tomography (µCT). After fusion and reconstruction, we perform interactive organ segmentation to extract quantitative measurements of the fluorescence distribution.

TrackMate Analysis of Calcium Imaging (TACI) is an open-source ImageJ plugin for 3D calcium imaging analysis that examines motion on the z-axis and identifies the maximum value of each z-stack to represent a cell's intensity at the corresponding time point. It can separate neurons overlapping in the lateral (x/y) direction but on different z-planes.
