Permutation Test

A permutation test is a nonparametric statistical method that evaluates whether an observed difference, association, or model effect could plausibly arise by chance under a specified null hypothesis. By repeatedly rearranging observed data labels or conditions while preserving the measured values, it builds a null distribution and compares the original statistic with that distribution to estimate a p-value. In neuroscience, permutation tests can assess differences in neural activity, connectivity, behavioral performance, or imaging measures without relying solely on parametric assumptions, although the reshuffling scheme must respect the experimental design. This approach supports robust inference in complex, high-dimensional datasets and helps distinguish reproducible effects from random variation.

We provide a standardized protocol for the use of gene set enrichment analysis of transcriptomic data to identify an ideal mouse model for translational research. This protocol can be used with DNA microarray and RNA sequencing data and can further be extended to other omics data if data are available.
