Evolutionary Relationships

Gli esseri umani hanno classificato e organizzato gli organismi biologici per migliaia di anni. Originariamente, ordinava principalmente gli oggetti necessari per la sopravvivenza. Con il progredire della storia umana, sono progredite anche l'abilità e il dettaglio di queste classificazioni. Nel IV secolo a.C., Aristotele fu il pioniere delle classificazioni formali, delineando piante e animali in diversi gruppi e poi dividendoli ulteriormente in base alle loro caratteristiche fisiche e ai tratti come gli habitat che occupano. Quindi più lungo è il ramo, più tempo è passato da quando la specie si è separata dal loro ultimo antenato comune.
I dendrogrammi sono stati costruiti semplicemente analizzando la morfologia degli organismi. Con l'avvento della tecnologia moderna, anche il confronto del DNA è diventato un modo comune per costruire alberi. Il DNA è costituito da nucleotidi associati a una delle quattro diverse basi. Adenina, guanina, citosina o timina. L'ordine di queste basi è il codice del DNA. Questo codice viene passato dal genitore alla prole. Di conseguenza, se si guarda a una singola specie come gli esseri umani, c'è un grado molto alto di somiglianza nel nostro codice genetico, circa il 99,9%. Condividiamo anche parte del nostro codice DNA con altre specie, come scimpanzé e topi, ma il grado di somiglianza complessiva tra il nostro DNA e il loro è molto diverso. Ciò significa che possiamo creare alberi, che raggruppano le specie in base alle somiglianze o alle differenze tra i loro codici genetici. Questo campo di analisi, che combina statistica, modellazione matematica e informatica, è indicato come bioinformatica. Per confrontare le sequenze di DNA, i ricercatori utilizzano spesso uno strumento bioinformatico chiamato Basic Local Alignment Search Tool, o BLAST, che è stato creato ed è gestito dal National Center for Biotechnology Information.
In questo laboratorio, creerai prima un cladogramma di animali utilizzando le informazioni morfologiche, quindi posizionerai una specie fossile su questo cladogramma in base alla sua morfologia. Utilizzerai quindi le sequenze di DNA di diversi parenti moderni del fossile e il database BLAST per verificare il posizionamento del fossile sull'albero.

<h4>Tipi di dendrogramma</h4>
Un tipo di dendrogramma, chiamato cladogramma, raffigura le ipotetiche relazioni genealogiche tra le specie con le punte (o foglie) dell'albero che rappresentano una specie e i rami che mostrano come le specie sono imparentate tra loro. Un tipo di albero leggermente più complicato, chiamato filogramma, differisce da un cladogramma in quanto i rami che portano alla specie sono di lunghezze diverse. La lunghezza di un ramo in questo tipo di albero rappresenta il grado di cambiamento tra le specie: più lungo è il ramo, più tempo passa da quando le specie si sono separate da un antenato comune. In entrambi i tipi di albero, l'antenato comune di un gruppo di specie è indicato da un nodo, che è il punto in cui si incontrano una serie di rami. Le specie che sono più strettamente imparentate tra loro (più recentemente hanno condiviso un antenato comune) saranno localizzate più vicino al nodo. Le due specie che condividono un nodo sono chiamate gruppo fratello1.
<h4>Comprendere le relazioni evolutive utilizzando i dati genetici</h4>
Storicamente, i cladogrammi sono stati costruiti confrontando la morfologia (struttura fisica) degli organismi. Questo metodo è ancora praticato, ma le tecniche sono state modernizzate per includere il confronto delle sequenze di DNA (acido desossiribonucleico) tra le specie. L'uso del DNA per la costruzione di alberi ha diversi vantaggi rispetto al basarsi esclusivamente sulla morfologia, tra cui la possibilità di calcolare una stima di quanto tempo fa diverse specie condividevano un antenatocomune. Tuttavia, l'uso del DNA non è sempre fattibile, soprattutto quando gli alberi includono organismi estinti. Il DNA si trova meglio nei tessuti molli, che non vengono conservati durante il processo di fossilizzazione, e quindi è raro che sia disponibile un campione di DNA di una specie estinta.
Il DNA viene trasmesso dai genitori alla prole in unità ereditarie chiamate geni. La sequenza nucleotidica (A, G, C e T) dei geni trovati in specie diverse è spesso molto simile, probabilmente a causa del fatto che provengono da un antenato comune. Questo fatto consente ai ricercatori di allineare tra loro sequenze di specie diverse per costruire gli alberi sopra descritti. Le specie con più somiglianza tra le loro sequenze nucleotidiche saranno poste una accanto all'altra in un albero, e le specie con meno somiglianza di sequenza saranno poste più distanti l'una dall'altra.
La bioinformatica è lo strumento utilizzato dai biologi per analizzare grandi set di dati utilizzando una combinazione di informatica, modellazione matematica e statistica. Uno di questi strumenti si chiama BLAST (Basic Local Alignment Search Tool), che può essere utilizzato per cercare rapidamente l'intero genoma di qualsiasi specie disponibile nel database NCBI (National Center for Biotechnology Information)2. Il database NCBI combina diversi database che contengono diversi tipi di informazioni sulla sequenza del DNA. Il processo di una ricerca BLAST include complessi algoritmi informatici, ma fondamentalmente BLAST allinea le sequenze di ciascuna base nucleotidica da una sequenza di DNA inviata (nota come sequenza di query) con le sequenze nel database che più si avvicinano ad essa. Le sequenze di DNA che verranno trovate saranno elencate in ordine di somiglianza con la sequenza in questione, e saranno quindi di specie strettamente imparentate con le specie contenenti il gene query. Questo confronto può o non può rappresentare l'effettiva relazione evolutiva tra le specie perché i geni si evolvono a velocità diverse. Inoltre, i genomi a volte contengono più di un'istanza di una sequenza simile.
Il confronto delle sequenze di DNA dei geni è prezioso al di là della considerazione delle relazioni evolutive. Frequentemente, i geni vengono identificati in organismi modello, come il moscerino della frutta, la Drosophila melanogaster o il topo3. Parte integrante dello studio di un gene, la funzione del suo prodotto è comunemente identificata e analizzata. Se un ricercatore è interessato a studiare quella funzione in un organismo diverso (ad esempio gli esseri umani), BLAST o altri strumenti bioinformatici possono essere utilizzati per trovare geni candidati in base alle loro somiglianze con i geni di funzione nota da organismi modello.
I geni umani possono anche essere utilizzati come punto di partenza per trovare omologhi in organismi modello. In effetti, la ricerca sulle malattie umane dipende fortemente da questo. Una volta identificato un gene umano di interesse, i topi possono essere manipolati geneticamente per avere il gene omologo interrotto, o "eliminato", creando un modello della malattia umana che può essere studiato al fine di comprendere e trattare la malattia. Ci sono molti di questi ceppi di topi attualmente disponibili. Ad esempio, esiste un modello murino per la fibrosi cistica umana (FC) chiamato topo knockout Cftr e un altro modello di aterosclerosi, chiamato Apoe knockout3.

DNA evidence helps scientists map evolutionary relationships between living things. Early classification began with Aristotle in the 4th century BC and was later improved during the Renaissance and by Carolus Linnaeus in the mid-1700s. These systems grouped species by physical similarity, such as the presence or absence of a backbone in vertebrates and invertebrates. Traits like a backbone are called synapomorphies, which are shared traits that likely came from a common ancestor.

Physical traits are still useful, but they also have limits. To show how species are related, scientists build dendrograms, or branching diagrams. A cladogram is one type of dendrogram. It shows hypothetical family-like relationships, with the tips representing species and the branches showing how they are connected.

A phylogram is a more detailed tree. Its branch lengths are not the same. The length of a branch shows the amount of change between species, so a longer branch means more time since two species diverged from a common ancestor. In both cladograms and phylograms, a node marks the point where branches meet. Species that share the most recent common ancestor are closest to that node and are called sister groups.

Scientists used to make cladograms by comparing morphology, or body structure. That method is still used, but it now includes DNA sequence comparison. DNA evidence can also help estimate how long ago species shared a common ancestor. This is especially useful for understanding evolutionary history, although it does not always work for extinct organisms because DNA is usually found in soft tissue, and soft tissue is rarely preserved in fossils.

Genes carry DNA from parents to offspring. The nucleotide sequence in genes uses the bases A, G, C, and T. These sequences are often similar in different species because of common ancestry. Researchers can align them to build trees. Species with more similar sequences are placed closer together, while species with less similarity are placed farther apart.

Bioinformatics tools help scientists work with large DNA datasets. These tools combine computer science, math, and statistics. One example is BLAST, or Basic Local Alignment Search Tool. BLAST searches the NCBI database, which brings together several databases of DNA sequence information. It compares a query sequence against sequences in the database and lists the closest matches first.

A BLAST result can suggest which species are closely related to the source of the query gene. However, this comparison may not always show the exact evolutionary relationship. Genes can evolve at different rates, and genomes can contain more than one similar sequence. Even so, DNA comparisons are valuable for more than tree building. Scientists often use genes first found in model organisms such as the fruit fly Drosophila melanogaster or the mouse to study gene function in other species, including humans. Human genes can also be used to find homologs in model organisms. This approach is important in human disease research. For example, researchers can knock out a mouse version of a human gene to create disease models such as the Cftr knockout mouse for cystic fibrosis or the Apoe knockout mouse for atherosclerosis.
