Enzyme Activity

Gli esploratori europei avevano conoscenze, abilità ed equipaggiamenti adeguati, ma perché non raggiunsero il Nuovo Mondo fino alla fine del XV secolo? Sarai sorpreso di apprendere che la risposta a questa domanda è legata alle piccole molecole biologiche chiamate enzimi, che agiscono come catalizzatori. 

Che cos'è un catalizzatore? È una sostanza che consente di effettuare una reazione più velocemente, utilizzando meno energia. Se tracciaste un grafico dell'energia necessaria per una reazione biologica non catalizzata, sarebbe qualcosa di simile a questo. Questa altezza rappresenta l'energia di attivazione, che è la quantità minima di energia necessaria affinché la reazione proceda. Gli enzimi, funzionando come catalizzatori, forniscono un percorso di reazione alternativo, con un'energia di attivazione inferiore. 

Quindi, come funzionano effettivamente gli enzimi? La maggior parte degli enzimi sono proteine. La parte della loro struttura che interagisce con le molecole che catalizzano è chiamata sito attivo, che ha affinità solo per determinati substrati e non si lega con altri. Quando i substrati corretti entrano nel sito attivo, l'enzima cambia la sua forma per raggiungere una configurazione di affinità più elevata. Questo stato di transizione facilita la reazione e converte i reagenti in prodotti. L'enzima, però, ha una minore affinità per i prodotti per cui li rilascia e ritorna alla sua forma originale, pronto a ripetere lo stesso processo. Questo è un esempio di enzima catabolico perché ha preso un singolo substrato e lo ha rotto per formare più prodotti. L'opposto di questo, è l'enzima anabolizzante, che prende due substrati e li unisce insieme per creare un prodotto più grande. 

Ci sono numerosi altri modi in cui funzionano gli enzimi. Ad esempio, questo enzima trasfigura un singolo substrato in una nuova forma. Mentre questo, trasferisce parte di un substrato, su un altro. Alcuni enzimi non possono catalizzare le reazioni da soli e richiedono cofattori o coenzimi per catalizzare la loro reazione. 

Quindi, vi starete chiedendo, in che modo tutto questo si collega ai viaggi del XV secolo? A quel tempo, i marinai non avevano accesso a prodotti freschi contenenti vitamina C, un coenzima essenziale per la sintesi del collagene. Per questo motivo, i marinai sviluppavano lo scorbuto, una malattia da carenza di vitamina C, che era spesso fatale. Hanno risolto questo problema mettendo in salamoia frutta e verdura ricche di vitamina C. Il decapaggio ha ridotto il pH del cibo, impedendo l'attività degli enzimi microbici, responsabili della loro decomposizione. Pertanto, la distruzione degli enzimi microbici e il salvataggio di un coenzima essenziale, hanno giocato un ruolo importante nel successo delle lunghe spedizioni. 

In questo laboratorio, è possibile quantificare come le diverse condizioni influenzano la funzione dell'enzima, valutando la velocità di reazione, la quantità di prodotto realizzato, per unità di tempo. Per prima cosa misurerai la velocità di reazione di base a una temperatura ambiente standard e a un pH neutro. La velocità aumenterà all'inizio fino a quando tutte le molecole dell'enzima non saranno completamente sature del substrato. E poi, la catalisi raggiungerà un livello costante poiché gli enzimi sono impegnati a continuare il ciclo di legame del substrato, catalisi e rilascio. Una volta stabilita la velocità di reazione di base, può essere utilizzata come punto di riferimento per altre condizioni. L'enzima con cui lavorerai in questo laboratorio è la perossidasi di rapa. Valuterai la sua attività al variare dei valori di temperatura e pH.

<h4>Catalizzatori biologici</h4>

Tutti gli organismi viventi eseguono continuamente numerose reazioni biochimiche per sostenere la loro presenza. La maggior parte di queste reazioni richiede un input di energia per l'avvio, che è chiamato energia di attivazione. I catalizzatori sono sostanze chimiche che abbassano l'energia di attivazione. Anche se i catalizzatori facilitano una reazione chimica, non vengono consumati da essa. Ciò significa che un catalizzatore può facilitare una specifica reazione chimica più e più volte in successione, aumentando la velocità di tale reazione.

Gli enzimi sono catalizzatori biologici che aumentano la velocità e l'efficienza delle reazioni biochimiche. La maggior parte degli enzimi sono proteine, ma alcune molecole di acido ribonucleico hanno anche proprietà catalitiche. Ogni tipo di enzima può legarsi solo a uno o pochi substrati specifici, quindi esiste una vasta diversità di enzimi, tutti con funzioni distinte. La reazione specifica di un enzima dipende dai suoi siti attivi, che hanno forme che corrispondono strettamente alla forma dei suoi substrati. Dopo il legame con il substrato, l'enzima cambia leggermente forma in modo da consentire alla reazione chimica di avvenire più prontamente, riducendo così l'energia di attivazione della reazione. Una volta avvenuta la reazione, l'enzima rilascia i prodotti e ritorna alla sua forma originale, il che gli consente di ripetere nuovamente il processo.

<h4>Enzimi catabolitici contro anabolizzanti</h4>

La maggior parte delle reazioni enzimatiche possono essere classificate come cataboliche e anaboliche, che hanno funzioni opposte. Gli enzimi che mediano le reazioni cataboliche scompongono le sostanze più grandi in più prodotti. Un noto enzima catabolico è la lattasi, che scinde il disaccaride lattosio nei prodotti lattiero-caseari in monosaccaridi galattosio e glucosio. Gli esseri umani hanno grandi quantità di lattasi nell'intestino tenue dopo la nascita, tuttavia molti individui perdono più del 90% della lattasi entro la prima infanzia. Questa riduzione diminuisce la capacità di digerire il lattosio in modo dipendente dall'età, che è noto come intolleranza al lattosio2.

Gli enzimi anabolizzanti combinano più sostanze in un unico prodotto. Ad esempio, l'enzima DNA polimerasi sintetizza le molecole di DNA unendo insieme i nucleotidi. Allo stesso modo, l'enzima glicogeno sintasi collega le molecole di glucosio per generare glicogeno. L'insulina regola l'attività della glicogeno sintasi, quindi i pazienti diabetici con livelli di insulina bassi o nulli non possono sintetizzare il glicogeno senza un trattamento insulinico3.

<h4>Fattori ambientali</h4>

La forma e la carica del sito attivo di un enzima è adattata alla specifica reazione chimica che catalizza, quindi l'attività enzimatica è influenzata da fattori che influenzano il suo sito attivo. Pertanto, gli enzimi richiedono condizioni specifiche per funzionare a livelli ottimali e, a seconda della loro funzione e posizione, queste condizioni possono variare notevolmente. Questi fattori includono il pH e la temperatura. Ad esempio, i siti attivi degli enzimi contengono spesso aminoacidi acidi o basici. Le deviazioni dal pH ottimale alterano le cariche nel sito attivo, rendendo difficile l'interazione dei substrati con l'enzima. Questa proprietà è stata utilizzata per secoli per conservare gli alimenti mediante decapaggio, che riduce il pH dell'alimento in salamoia a un livello che inibisce efficacemente l'attività enzimatica microbica. Allo stesso modo, ogni enzima funziona a un intervallo di temperatura ottimale. Se la temperatura si sposta al di sotto o al di sopra di questo intervallo, altera la forma del sito attivo, impedendogli di interagire efficacemente con i suoi substrati. Nella maggior parte dei casi, il ritorno alla temperatura ottimale ripristina la forma e la funzione originali dell'enzima, tuttavia, temperature troppo elevate possono denaturare o danneggiare irreversibilmente la struttura dell'enzima. Anche in questo caso, queste proprietà sono utili per la sicurezza alimentare; Cuociamo accuratamente la carne per uccidere i batteri nocivi denaturando i loro enzimi e refrigeriamo la maggior parte degli alimenti per rallentare l'attività enzimatica dei microrganismi.

Gli estremofili, o organismi che si trovano in condizioni estreme che sono letali per la maggior parte delle forme di vita, hanno enzimi in grado di funzionare a quegli estremi. Ad esempio, il Thermus aquaticus è un batterio che si trova nelle sorgenti termali e nelle bocche idrotermali che raggiungono temperature alle quali la maggior parte delle proteine si denatura. La Taq polimerasi è una DNA polimerasi termostabile presente in T. aquaticus, che ha permesso lo sviluppo della reazione a catena della polimerasi (PCR), un metodo di laboratorio ampiamente utilizzato per la rapida replicazione del DNA. La PCR richiede alte temperature per separare i filamenti della doppia elica del DNA da replicare. La Taq polimerasi rimane stabile a queste alte temperature mentre la maggior parte degli enzimi verrebbe degradata. La PCR alterna temperature elevate che rompono il DNA in singoli filamenti e temperature più basse che consentono alla polimerasi di costruire nuovo DNA a doppio filamento.

<h4>Fattori molecolari che influenzano l'attività enzimatica</h4>

Oltre a specifici intervalli di pH e temperatura, alcuni enzimi funzionano meglio in presenza di altre molecole o ioni. I coenzimi sono biomolecole che si legano al sito attivo dell'enzima e partecipano alla catalisi senza essere consumati dalla reazione. I coenzimi spesso trasportano elettroni, atomi specifici e gruppi funzionali, e quindi agiscono come trasportatori intermedi. Le vitamine del gruppo B agiscono come coenzimi per numerose reazioni biochimiche. Ad esempio, il coenzima A (coA), che è la forma attiva dell'acido pantotenico, è richiesto dal 4% di tutti gli enzimi dei mammiferi4. I cofattori sono spesso classificati come sostanze inorganiche, come gli ioni, necessarie per la funzione enzimatica. Ad esempio, tutti gli enzimi della DNA polimerasi richiedono Mg2+ o Mn2+ per la replicazione del DNA e l'escissione di nucleotidi incorporati in modo errato5.

Esistono anche altre molecole che non sono necessarie per il funzionamento di un enzima ma sono in grado di alterare l'attività enzimatica. Le sostanze che aumentano l'attività enzimatica sono chiamate attivatori, mentre altre che diminuiscono l'attività enzimatica sono chiamate inibitori. Queste molecole si legano agli enzimi nel sito attivo o in altre posizioni dell'enzima note come siti allosterici. A volte queste molecole possono legarsi alla posizione esatta nel sito attivo come substrato, e quindi competere con il substrato per il legame enzimatico. Altre, in particolare le sostanze che si legano ai siti allosterici, possono alterare la funzione enzimatica senza bloccare il legame del substrato al sito attivo, e sono quindi non competitive. Inoltre, il legame degli inibitori può essere reversibile o irreversibile. Quando l'interazione è reversibile, l'enzima può riprendere la sua funzione una volta che l'inibitore si stacca. Tuttavia, quando il legame è irreversibile, l'inibitore non si stacca mai dall'enzima e l'enzima diventa irreparabilmente danneggiato e deve essere sostituito. Tuttavia, anche gli inibitori enzimatici sono utili. Ad esempio, gli inibitori sono stati utilizzati come antibiotici per inibire la crescita batterica e come chemioterapici per inibire la divisione incontrollata delle cellule tumorali6.

<h4>Misurazione della funzione enzimatica</h4>

Un metodo utilizzato dagli scienziati per studiare gli effetti di diverse condizioni sulla funzione dell'enzima è quello di quantificare la velocità di reazione, ovvero la velocità con cui l'enzima catalizza la reazione. Pertanto, una velocità di reazione più elevata indica che l'enzima sta catalizzando le reazioni in modo più efficiente, mentre una velocità più bassa significa che sta lavorando in modo meno efficiente. Per determinare la velocità di reazione, la velocità di reazione viene calcolata misurando la quantità di prodotto realizzato per unità di tempo. Questo viene fatto misurando la concentrazione del prodotto a partire dall'inizio della reazione, quando la concentrazione del prodotto aumenta linearmente, fino a quando l'enzima non è completamente saturo con il substrato e la catalisi raggiunge un livello costante. Una volta determinata la velocità di reazione di base, può essere utilizzata come punto di riferimento, o controllo, quando si confronta tra una varietà di trattamenti. Possiamo valutare i tassi di reazione come misure relative o assolute. Una velocità di reazione relativa è una misura comparativa che mostra le differenze tra due o più condizioni, come i trattamenti in un singolo esperimento, ma non fornisce un valore per ciò che viene misurato. Una velocità di reazione assoluta si basa su una misura quantitativa dell'andamento della reazione. Un modo semplice per capire la differenza tra velocità di reazione relative e assolute è prendere in considerazione la misurazione della velocità di un'auto in una gara. Un metodo relativo si confronterebbe valutando la classifica delle auto al traguardo, mentre il tasso assoluto valuterebbe e confronterebbe la velocità delle singole auto in miglia all'ora.

Poiché gli enzimi sono così ampiamente utilizzati, i ricercatori hanno iniziato a cercare modi per creare e modificare enzimi per soddisfare esigenze specifiche, noto come ingegneria proteica. La tecnologia del DNA ricombinante consente di modificare le sequenze di amminoacidi al fine di alterare la forma di un enzima o l'affinità del sito attivo. Questo è stato utilizzato per creare test diagnostici altamente sensibili per varie condizioni, nonché per gli sforzi di biorisanamento e gli strumenti di gestione dei rifiuti7.

Enzymes are biological catalysts that help living things run biochemical reactions faster. They lower activation energy, which is the energy needed to start a reaction. Enzymes are not used up in the process, so they can keep working again and again. Most enzymes are proteins, although some ribonucleic acid molecules also have catalytic activity.

Each enzyme usually binds only one or a few specific substrates. This selectivity depends on the enzyme’s active site, which fits its substrate like a matching shape. When the substrate binds, the enzyme changes shape slightly and makes the reaction easier. After the products form, the enzyme releases them and returns to its original shape.

Enzyme reactions are often grouped as catabolic or anabolic. Catabolic enzymes break larger molecules into smaller products. Lactase is a catabolic enzyme that splits lactose in dairy products into galactose and glucose. Many people lose most of their lactase by early childhood, which can lead to lactose intolerance. Anabolic enzymes build larger molecules from smaller parts. DNA polymerase joins nucleotides to make DNA, and glycogen synthase links glucose molecules to form glycogen. Insulin helps regulate glycogen synthase, so people with little or no insulin may need treatment to make glycogen normally.

Enzyme activity depends on conditions such as pH and temperature. Many active sites contain acidic or basic amino acids, so changes in pH can alter charge and make substrate binding harder. Pickling uses this idea by lowering pH and slowing microbial enzyme activity. Temperature also matters because each enzyme has an optimal range. Low or moderate shifts may slow the enzyme, but high temperatures can denature it and cause lasting damage. Cooking meat and refrigerating food both reduce harmful microbial activity in this way. Extremophiles live in harsh environments and have enzymes that still work there. Thermus aquaticus is one example, and its Taq polymerase stays stable in the high heat used for PCR, a method that copies DNA by cycling between hot and cooler temperatures.

Some enzymes also need coenzymes or cofactors. Coenzymes are biomolecules that help the reaction and are not consumed. They often carry electrons, atoms, or functional groups, and many B vitamins serve this role. Coenzyme A, the active form of pantothenic acid, is needed by many mammalian enzymes. Cofactors are usually inorganic substances, such as ions. DNA polymerase, for example, requires Mg2+ or Mn2+ for DNA replication and for correcting some mistakes.

Other molecules can change enzyme activity without being required for the reaction. Activators increase activity, while inhibitors decrease it. These molecules may bind at the active site or at allosteric sites, which are different locations on the enzyme. Some inhibitors compete with the substrate for the active site, while others act in a non-competitive way by binding elsewhere. Inhibitor binding can also be reversible or irreversible. Reversible inhibitors can detach and let the enzyme work again, but irreversible inhibitors permanently damage the enzyme. Scientists use enzyme inhibitors as antibiotics and as chemotherapeutic agents to limit cancer cell division.

Scientists measure enzyme function by looking at reaction rate, or how fast product is made. A faster rate means the enzyme is working more efficiently. Reaction velocity is measured by tracking product concentration over time, usually from the start of the reaction until the enzyme becomes saturated with substrate and the rate levels off. Researchers use that baseline as a control when comparing different treatments. Reaction rates can be reported as relative or absolute values. Relative rates compare conditions, while absolute rates give a direct quantitative measure, much like comparing race rankings versus miles per hour.

Because enzymes are so useful, researchers also engineer them for special tasks. Protein engineering uses recombinant DNA technology to change amino acid sequences and adjust enzyme shape or active site binding. This approach has helped create sensitive diagnostic tests, as well as tools for bioremediation and waste management.
