Modern Molecular Taxonomy

DNA-based methods help scientists identify and compare bacteria with much greater precision. As sequencing becomes faster and less expensive, these tools are used in clinical, environmental, and evolutionary studies. They let researchers tell related strains apart and track how microbes spread.

One important method is multilocus sequence typing, or MLST. It examines several housekeeping genes, which are essential chromosomal genes that support basic cell functions. About 450-base-pair fragments from each gene are sequenced, and each gene variant, or allele, gets a number. The full allelic profile shows how a strain is related to others, and a dendrogram can display that relatedness from identical to unrelated.

MLST is especially useful because it can separate strains that differ by only one nucleotide change. For that reason, it is widely used in clinical microbiology. It helps distinguish pathogenic strains, follow bacterial spread in populations, and map where strains are found.

Another group of methods is genome fingerprinting, which looks at polymorphisms within a species. Ribotyping is a major example. It finds SSU rRNA genes on genome fragments after genomic DNA is cut by restriction enzymes, separated by gel electrophoresis, and labeled with SSU rRNA probes. The resulting ribotypes are unique to strains, so ribotyping supports rapid species and strain identification in diagnostics and in food, water, and beverage testing.

Other fingerprinting methods include rep-PCR and AFLP. rep-PCR amplifies DNA fragments between repetitive elements. AFLP cuts DNA with restriction enzymes and then selectively amplifies fragments. Both methods produce strain-specific banding patterns that help distinguish bacteria.

Whole-genome analysis gives an even broader view of bacterial identity. Scientists compare gene content, synteny, and GC content to study relationships between strains. They also analyze shared orthologs to estimate average nucleotide identity, and species typically share less than 95% identity. Whole genomes also make it possible to reconstruct metabolism, study genetic capacity, and understand how horizontal gene transfer shapes microbial genomes.
