Fiji Software

Fiji Software is a free, open-source distribution of ImageJ designed for scientific image processing, analysis, and visualization. It combines a user-friendly interface with preinstalled plugins, scripting tools, and macros that allow researchers to enhance images, segment structures, quantify intensity, and automate reproducible workflows. In neuroscience, Fiji supports analysis of fluorescence microscopy, neuronal morphology, synaptic markers, and time-lapse recordings, helping investigators measure cellular structures and activity across large datasets. Its extensible architecture also enables customized pipelines for diverse imaging modalities, making it valuable for teaching, quantitative research, and the development of standardized methods in neuroscience.

Mapping Microglial Parameters Software (MMPS): An Open-Source, User-Friendly Tool for Quantitative Microglia Morphology Analysis

2026

Mapping Microglial Parameters Software (MMPS) is a user-friendly analysis pipeline that requires no coding expertise and semi-automates single-cell microglial morphology analysis from immunofluorescence images. Validated in a rodent lipopolysaccharide-induced neuroinflammation model, MMPS reproducibly detects activation-associated morphological changes and enables standardized, scalable microglial phenotyping.
