딱정벌레 계통학에서 알파 분류학(alpha-taxonomy) 또는 전통적인 분류학(traditional taxonomy)은 전부는 아니더라도 대부분의 동물 그룹9과 유사한 종 식별의 황금 표준입니다. 이 접근 방식은 형태학적 특성에 의존하여 더 높은 분류법에서 유기체를 분류하고 종 수준10,11에서 식별을 제공합니다. 많은 경우에서, 과(family)12 또는 심지어 속(genus) 수준 식별13은 신체 형태 및 특화된 적응(specialized adaptations)과 같은 외적 형태학적 특징만을 사용하여 수행될 수 있다. 한편, 딱정벌레의 종 수준 식별은 일반적으로 aedeagus 또는 남성 생식기의 구조적 세부 사항의 비교를 통해 수행됩니다 14,15,16.

둘째, 트리를 입력 파일로 사용하여 병합 기반 접근 방식은 계통 분기 속도 63,64,66의 변화를 결정하여 종 경계를 식별하고 독립적인 계통을 정렬합니다. 종종 계통발생학적 종 개념67에 의존하는 유착 기반 접근 방식에는 Poisson tree processes (PTP)68 및 그 변형, 다중 속도 PTP69가 포함됩니다. 어쨌든, 분자 종 구분 접근법에 의해 형성된 클러스터는 집합적으로 분자 조작 분류 단위(MOTU)라고 합니다.

여기에서는 세 가지 임계값 기반 접근 방식과 세 가지 유착 기반 접근 방식을 포함하는 MOTU를 생성하기 위한 혼합물 파이프라인 방법을 제시합니다(그림 1). 파이프라인은 두 개의 데이터 세트, 즉 (1) 통합 분류학을 사용하여 이전에 세워진 두 개의 발표된 종 35 딱 정벌레35 딱정벌레의 COI-3' 염기서열과 (2) 1859년 딱정벌레 Anacaena Thomson의 COI-5' 염기서열은 두 개의 발표된 종70 의 염기서열로 구성되어 있습니다 이전에는 알파 분류법과 설명되지 않은 종의 추가 염기서열을 사용하여 세워졌습니다.

프로토콜

이 혼합물 파이프라인의 시작 물질은 온라인 저장소(예: BOLD, GenBank)에서 다운로드하거나 Sanger 염기서열분석71에서 생성할 수 있는 DNA 염기서열분석입니다. 표 1 표 2 에는 이 논문에 대표적인 결과가 제시된 데이터 세트의 등록 번호가 나열되어 있습니다.

1. 임계값 기반 접근법을 위한 준비 단계: 염기서열 정렬

  1. MEGA X72의 로드 시퀀스.

    1. Align을 클릭하여 드롭다운 메뉴를 엽니다. Edit/Build Alignment를 클릭하고 Create a new alignment를 선택합니다. 확인을 클릭하여 이 선택을 확인합니다. 정렬을 위한 데이터 유형으로 DNA를 선택합니다.
    2. Edit(편집) 탭 위에 마우스를 올려놓고 Insert Sequence from File(파일에서 시퀀스 삽입)을 선택합니다. 시퀀스가 있는 디렉토리로 이동하여 MEGA에 로드할 항목을 선택합니다.
  2. Alignment를 클릭하여 순서를 정렬한 다음 ClustalW73으로 정렬합니다. 기본 설정을 계속 진행하고 확인을 클릭합니다.
  3. 양쪽 끝을 자르고 삽입 또는 삭제를 정리하여 시퀀스를 수동으로 편집합니다.
    1. 삽입을 삭제하려면 삽입된 베이스 및/또는 위치를 클릭하고 키보드에서 Delete 키를 누릅니다.
    2. 삭제를 수정하려면 "-"로 표시된 대로 삭제되어야 하는 위치를 클릭하십시오. "-"를 삭제하고 원하는 베이스를 입력합니다.
    3. 모든 시퀀스에 문자가 있는 가장 빠른 위치를 찾습니다. 결정된 위치의 왼쪽에 있는 위치의 행 머리글에 있는 빈 상자를 클릭하고 시작 끝이 선택될 때까지 모든 시퀀스의 초과 위치가 선택될 때까지 끕니다. Delete 키를 눌러 자릅니다.

  4. COI가 단백질 코딩 서열이라는 점을 감안하여 정지 코돈을 확인하기 위해 염기서열을 변환합니다.
    1. 모든 염기서열을 선택한 다음 Translated Protein Sequences 탭을 클릭합니다.
    2. 메시지가 표시되면 유전 코드를 무척추 동물 미토콘드리아로 확인합니다. 유전 코드가 다른 경우 아니오를 클릭하면 무척추 동물 미토콘드리아 유전 코드 상자를 선택할 수 있는 메뉴가 나타납니다.

2. Species Identifier 1.8의 Taxon DNA 모듈에 의한 구분

참고: 종 식별자는 https://taxondna.sourceforge.net/ 에서 다운로드할 수 있습니다.

  1. TaxonDNA를 엽니다. Import(가져오기)를 클릭한 다음 FASTA를 클릭합니다. 정렬을 .fasta 형식으로 업로드합니다.
  2. Modules( 모듈)를 클릭하고 Cluster( 클러스터)를 클릭합니다. 임계값을 3%로 설정합니다. 그런 다음 Generate information about individual cluster(개별 클러스터에 대한 정보 생성 )를 확인합니다(그림 3).

3. MEGA X에서 Kimura 2-parameter (K2P)에 의한 구분

  1. MEGA에서 파일을 클릭하여 .meg 파일을 연 다음 파일/세션 열기를 클릭합니다. Distance를 클릭한 다음 Compute Pairwise Distances를 클릭합니다. .meg 파일에서 구분을 확인합니다.
  2. Model/Method(모델/방법) 옆의 노란색 상자 위에 마우스를 올린 다음 상자 오른쪽에 나타나는 화살표를 클릭합니다.
  3. 드롭다운 메뉴에서 Kimura 2-파라미터 모델을 선택합니다. 확인을 클릭하여 프로그램을 실행합니다. 데이터 출력 창을 엽니다(그림 4).
  4. File( 파일)을 클릭한 다음 Export/Print Distances(거리)를 클릭합니다.
  5. 출력 형식 옆의 드롭다운 메뉴를 열고 XL: Microsoft Excel 통합 문서를 선택합니다. [Decimal Places]에서 4를 선택합니다.
  6. 결과 스프레드시트를 Microsoft Excel에 저장합니다. 조건부 서식을 사용하여 거리가 0.03(또는 3%) 미만인 사람들을 강조 표시합니다.
    참고: 이 문서에서 설명한 다른 방법과 달리 K2P는 사용자가 식별한 임계값에 종속되기 때문에 클러스터링을 즉시 제공하지 않습니다. 이 파이프라인은 임계값이 3%라는 가정하에 작동하며, 이는 유전적 거리가 3% 미만인 모든 염기서열 쌍이 동일한 분자 클러스터에 속한다는 것을 의미합니다.

4. 자동 분할에 의한 어셈블 종에 의한 구분 (ASAP)

  1. ASAP 웹 서버로 이동: https://bioinfo.mnhn.fr/abi/public/asap/asapweb.html
  2. Choose a file...이라고 표시된 주황색 상자를 클릭하고 .fasta 파일을 선택하여 정렬을 업로드합니다. 또는 .fasta 파일을 주황색 상자로 드래그합니다. 아래로 스크롤하여 이동을 클릭합니다.
  3. 클러스터링을 다운로드하려면 ASAP 점수가 가장 낮고 p-val 순위가 가장 높은 행의 목록을 클릭합니다(그림 5).

5. coalescent-based approaches를 위한 준비 단계: Tree estimation

  1. Data(데이터)를 클릭한 다음 Open A File/Session(파일/세션 열기)을 클릭하여 .meg 파일을 엽니다. 최적 맞춤 대체 모형을 검정합니다.
    1. 모델을 클릭한 다음 최고의 DNA/단백질 모델(ML)을 찾으십시오. 분석할 .meg 파일을 확인합니다.
    2. Analysis Preferences 메뉴에서 Ok를 클릭합니다(그림 6A). 가장 낮은 BIC 및 AICc 값을 사용하는 최상의 모델을 기록해 둡니다(그림 6B).
      참고: 이것은 일반적으로 결과 창의 모델 목록에서 첫 번째 모델입니다. 결과 창의 아래쪽 부분에 있는 축약된 모델 이름의 전체 이름을 참조하십시오.
  2. 트리를 생성합니다.
    1. Phylogeny를 클릭한 다음 Construct/Test Maximum Likelihood Tree를 클릭합니다.

6. PTP(Poisson Tree Processes)에 의한 구분

  1. PTP 웹 서버로 이동: https://species.h-its.org/ptp/
  2. 파일 선택을 클릭하여 newick 파일을 업로드합니다. My tree is(내 트리 위치)에서 Rooted(루팅됨)를 선택합니다(그림 7A).
  3. 분석을 위한 매개변수를 입력합니다. No. MCMC generations(번호 MCMC 세대)에서 100000을 입력합니다. Thinning(얇음)에서 100을 입력합니다. 번인(Burn-in)에서 0.1을 입력합니다. 시드(Seed)에서 123을 입력합니다.
  4. Outgroup taxa names (if any) 아래의 상자에 팁의 이름을 입력하여 outgroup을 입력합니다. 입력 형식 지정에 대한 지침은 입력 상자 오른쪽에 있습니다.
  5. 해당 필드에 이메일 주소를 입력하고 제출을 클릭합니다. PTP 종 구분 결과 창에서 여기를 클릭하여 결과 창을 엽니다.
  6. Maximum likelihood(최대 가능성) 솔루션에서 Download debound(구분 결과 다운로드)를 클릭하여 PTP-ML의 결과를 다운로드합니다(그림 7B).
  7. Bayesian 지원 솔루션에서 Download debound(구분 결과 다운로드)를 클릭하여 PTP-BI의 결과를 다운로드합니다.
    참고: 결과는 파티션의 시퀀스 그룹을 나타냅니다. 이들은 번호가 매겨진 종과 지지 값으로 표시되며 1.000이 이상적입니다.

7. mPTP(Multi-rate Poisson Tree Processes)에 의한 구분

  1. mPTP 웹 서버로 이동합니다 https://mptp.h-its.org/#/tree
  2. newick 파일을 회색 사각형으로 드래그하거나 사각형을 클릭하여 업로드합니다. 데이터가 동일한 페이지에 로드되면 Proceed to outgroup selection(아웃그룹 선택 진행)을 클릭합니다(그림 8A).

  4. MPTP를 클릭한 다음 시각화 옵션을 클릭합니다. Visualization options(시각화 옵션) 페이지에서 기본 설정을 적용합니다.
    참고: 또는 SVG 너비 아래에 값(px)을 입력하여 전체 이미지 크기를 조정할 수 있습니다. SVG 글꼴 크기, 팁 사이의 공간, 왼쪽 여백, 오른쪽 여백, 위쪽 여백 및 아래쪽 여백에서 원하는 크기(px)를 입력하여 텍스트의 글꼴과 간격을 조정할 수 있습니다.

8. MOTU 생성

이 기사에서는 TaxonDNA, K2P, ASAP, PTP의 두 가지 변형 및 mPTP를 포함하는 분자 종 구분 혼합물 파이프라인을 수생 및 강기슭 딱정벌레에 구현했습니다. 6가지 접근 방식 각각의 결과를 '분자 클러스터'라고 하며, 요약을 '분자 조작 분류 단위' 또는 MOTU75라고 합니다.
