Base Quality Recalibration

Base quality recalibration is a computational method that adjusts the confidence scores assigned to DNA sequencing bases, improving the accuracy of downstream genetic analyses. It compares observed mismatches in aligned reads with known, trusted variants and models systematic error patterns associated with reported quality scores, sequencing cycle, nucleotide context, and other platform-specific factors. The recalibrated scores more closely reflect the probability that each base is correct, helping variant-calling algorithms distinguish true substitutions and small insertions or deletions from sequencing artifacts. In genetics, this preprocessing step supports more reliable variant discovery, population studies, clinical genomics, and comparative analyses of sequencing data.

A Filtration-based Method of Preparing High-quality Nuclei from Cross-linked Skeletal Muscle for Chromatin Immunoprecipitation

We present a filtration-based protocol to isolate high-quality nuclei from cross-linked mouse skeletal muscle wherein we removed the need for ultracentrifugation, making it easily applicable. We show that chromatin prepared from the nuclei is suitable for chromatin immunoprecipitation and likely chromatin immunoprecipitation sequencing studies.

Here, we describe an efficient and reproducible strategy to produce, titer, and quality-control batches of adeno-associated virus vectors. It allows the user to obtain a vector preparation with high-titer (≥1 x 1013 vector genomes/mL) and a high purity, ready for in vitro or in vivo use.
