Microbial Identification Protocol

A microbial identification protocol is a systematic method for determining the identity of microorganisms from clinical, environmental, or laboratory samples, supporting diagnosis and infection research. It typically combines sample preparation with culture-based observations, microscopy, biochemical testing, or molecular methods that detect characteristic cellular traits, metabolic activities, or nucleic acid sequences. In immunology and infection studies, accurate identification links a microbe to host immune responses, disease progression, and antimicrobial susceptibility. Standardized protocols improve reproducibility, guide treatment decisions, and support surveillance of emerging or drug-resistant pathogens.

Pyrosequencing is a versatile technique that facilitates microbial genome sequencing that can be used to identify bacterial species, discriminate bacterial strains, and detect genetic mutations that confer resistance to anti-microbial agents. In this video, the procedure for microbial amplicon generation, amplicon pyrosequencing, and DNA sequence analysis will be demonstrated.

EUCAST has developed a direct antimicrobial susceptibility testing (AST) protocol for automated blood cultures. However, its dependence on mass spectrometry-based microbial identification can be obviated by using a direct inoculum preparation protocol in an automated microbial identification system. This approach can provide AST reports within 24 h of sample collection.
