	E. coli DH5α is geclassificeerd als Bioveiligheidsniveau 1 (BSL1). Microben in deze categorie vormen weinig tot geen bedreiging van infectie bij gezonde volwassenen. Echter, zorgvuldige manipulatie van de micro-organismen is vereist.</li>

BELANGRIJK: alle stappen in dit protocol moeten worden uitgevoerd met behulp van aseptische technieken en op ijs of 4°C tenzij anders aangegeven.
2. Protocol

	<li>Van een bevroren voorraad van E. coli DH5α (bevroren in 20% glycerol van een overnacht gekweekte cultuur in LB) bacteriën uitstrekken voor isolatie op een LB agar plaat. Incubeer bij 37°C overnacht (16-20 uur).</li>
	<li>Een enkele kolonie inoculeren in 3 mL LB bouillon in een buis. Laten groeien met schudden bij 210 rpm bij 37°C overnacht (16-20 uur).</li>
	<li>Meet de OD600 van de overnacht cultuur. Gebruik de overnacht cultuur om 100 mL LB bouillon in een 1-liter fles te inoculeren tot een OD600=0,01. Incubeer de cultuur met krachtig schudden (210 rpm) bij 37°C en monitor de OD600 in de spectrofotometer elke 15-20 min, tot de cultuur een OD600=0,35 bereikt (ongeveer 3 uur). 
	OPMERKING: Voor een efficiënte transformatie moeten bacteriële cellen zich in de midden-exponentiële groeifase bevinden. Het maximale aantal cellen dient 108 cellen/mL te zijn, wat voor de meeste stammen van E. coli overeenkomt met een OD600=0,4. Het gebruik van de spectrofotometer maakt het mogelijk om de OD600 te meten, waardoor bepaald kan worden of de cellen zich in de juiste groeifase bevinden. Indien dit protocol voor andere bacteriestammen wordt gebruikt, zal calibratie nodig zijn om het aantal kolonievormingseenheden bij specifieke OD600 waarden te bepalen om deze correlatie vast te stellen.</li>
	<li>Breng de 50 mL van de cultuur over in elk van 2 ijskoud polypropyleen centrifugebuisjes. Plaats de buisjes op ijs gedurende 20 min om af te koelen.</li>
	<li>Herstel de cellen door centrifugatie bij 2700g (4100 rpm in een Sorval GSA rotor) gedurende 10 min bij 4°C.</li>
	<li>Verwijder het supernatant. Laat de laatste resten media weglopen door de buisjes ondersteboven op een papieren handdoek te plaatsen.</li>
	<li>Resuspendeer elk bacterieel pellet in 30 mL van een ijskoude CaCl2-MgCl2 (80 mM MgCl2, 20 mM CaCl2) oplossing. Voeg eerst 5 mL van de oplossing toe, zwiep voorzichtig tot het pellet volledig is opgelost en voeg vervolgens de resterende 25 mL oplossing toe.</li>

Bacteriën hebben de mogelijkheid om genetisch materiaal (deoxyribonucleïnezuur, DNA) uit te wisselen in een proces dat bekend staat als horizontale genoverdracht. Het opnemen van exogeen DNA biedt een mechanisme waardoor bacteriën nieuwe genetische eigenschappen kunnen verwerven die hen in staat stellen zich aan te passen aan veranderende omgevingscondities, zoals de aanwezigheid van antibiotica of antilichamen (1) of moleculen die in natuurlijke habitats worden aangetroffen (2). Er zijn drie mechanismen van horizontale genoverdracht: transformatie, transductie en conjugatie (3). Hier zullen we ons concentreren op transformatie, het vermogen van bacteriën om vrij DNA uit de omgeving op te nemen. In het laboratorium omvat het transformatieproces vier algemene stappen: 1) Bereiding van competente cellen, 2) Incubatie van competente cellen met DNA, 3) Herstel van cellen en 4) Plaatsen van de cellen voor groei van de transformanten (Figuur 1).

Om transformatie te laten plaatsvinden, moeten de ontvangende bacteriën zich in een toestand bevinden die bekend staat als competentie. Sommige bacteriën hebben de mogelijkheid om op natuurlijke wijze competent te worden als reactie op bepaalde omgevingscondities. Veel andere bacteriën worden echter niet natuurlijk competent, of de voorwaarden voor dit proces zijn nog niet bekend. Het vermogen om DNA in bacteriën te introduceren heeft een reeks onderzoekstoepassingen: om meerdere kopieën van een DNA-molecuul van belang te genereren, om grote hoeveelheden eiwitten tot expressie te brengen, als onderdeel van kloonsprocedures en andere. Vanwege de waarde van transformatie voor de moleculaire biologie zijn er verschillende protocollen gericht op het kunstmatig competent maken van cellen wanneer de voorwaarden voor natuurlijke competentie onbekend zijn. Twee belangrijke methoden worden gebruikt om kunstmatig competente cellen voor te bereiden: 1) door chemische behandeling van cellen en 2) door de cellen bloot te stellen aan elektrische pulsen (elektroporatie). De eerste gebruikt verschillende chemicaliën, afhankelijk van de procedure, om aantrekking tussen het DNA en het celoppervlak te creëren, terwijl de laatste elektrische velden gebruikt om poriën in het bacteriële celmembraan te genereren waardoor DNA-moleculen kunnen binnendringen. De meest efficiënte aanpak voor chemische competentie is incubatie met tweewaardige kationen, met name calcium (Ca2+) (4,5) Calcium-geïnduceerde competentie is de procedure die hier zal worden beschreven (6). Deze methode wordt voornamelijk gebruikt voor transformatie van Gram-negatieve bacteriën, en dat zal het middelpunt van dit protocol zijn.
De procedure van chemische transformatie omvat een reeks stappen waarbij cellen worden blootgesteld aan kationen om chemische competentie te induceren. Deze stappen worden vervolgens gevolgd door een temperatuurverandering - hitteschok - die de opname van vreemd DNA door de competente cel bevordert (7). De bacteriële celmembranen zijn negatief geladen. Bij Gram-negatieve bacteriën zoals Escherichia coli is het buitenmembraan negatief geladen als gevolg van de aanwezigheid van lipopolysacharide (LPS) (8). Dit resulteert in afstoting van de eveneens negatief geladen DNA-moleculen. Bij inductie van chemische competentie neutraliseren positief geladen calciumionen deze ladingsafstoting waardoor DNA-absorptie op het celoppervlak mogelijk wordt (9). Calciumbehandeling en incubatie met DNA worden op ijs uitgevoerd. Vervolgens wordt een incubatie bij hogere temperaturen (42°C), de hitteschok, uitgevoerd. Dit temperatuurverschil bevordert de DNA-opname verder. Bacteriële cellen moeten zich in de midden-exponentiële groeifase bevinden om de hitteschokbehandeling te kunnen weerstaan; in andere groeistadia zijn de bacteriële cellen te gevoelig voor de hitte, wat resulteert in verlies van levensvatbaarheid, wat de transformatie-efficiëntie aanzienlijk verlaagt.
Voor transformatie kunnen verschillende DNA-bronnen worden gebruikt. Meestal worden plasmiden, kleine circulaire, dubbelstrengs DNA-moleculen, gebruikt voor transformatie in de meeste laboratoriumprocedures in E. coli. Om plasmiden na transformatie in de bacteriële cel te kunnen behouden, moeten ze een replicatie-oorsprong bevatten. Dit stelt hen in staat om onafhankelijk van het bacteriële chromosoom in de bacteriële cel te worden gerepliceerd. Niet alle bacteriële cellen worden getransformeerd tijdens de transformatieprocedure. Transformatie levert dus een mengsel van getransformeerde cellen en niet-getransformeerde cellen op. Om deze twee populaties te onderscheiden, wordt een selectiemethode gebruikt om de cellen te identificeren die het plasmide hebben verkregen. Plasmiden bevatten meestal selecteerbare markers, genen die een eigenschap coderen die een voordeel biedt voor groei (dwz resistentie tegen een antibioticum of chemisch middel of redding van een groei-auxotrofie). Na transformatie worden bacteriële cellen geplaatst op selectief medium, dat alleen groei van de getransformeerde cellen toestaat. In het geval van cellen getransformeerd met een plasmide dat resistentie verleent tegen een bepaald antibioticum, zal het selectieve medium groeimedium bevatten dat antibioticum. Bacteriën zijn opmerkelijk aanpasbaar en een mechanisme dat deze aanpassing vergemakkelijkt, is hun vermogen om externe DNA-moleculen op te nemen. Een type DNA dat bacteriën kunnen opnemen, wordt een plasmide genoemd, een circulair stukje DNA dat vaak nuttige informatie bevat, zoals genen voor antibioticaresistentie. Het proces waarbij bacteriën worden gemodificeerd door nieuwe genetische informatie die uit een externe bron is opgenomen, wordt transformatie genoemd. Transformatie kan eenvoudig worden uitgevoerd in het laboratorium met behulp van Escherichia coli, of E. coli.Om te worden getransformeerd, moeten E. coli-cellen eerst competent worden gemaakt, wat betekent dat ze in staat zijn om DNA-moleculen uit hun omgeving op te nemen. Het protocol om dit te bereiken is verrassend eenvoudig, een korte incubatie van de cellen in een calciumchloride-oplossing. Daarna worden de bacteriën op 37 graden geplaatst om hun membranen te laten herstellen en resistente eiwitten te gaan produceren.De cellen die de plasmiden hebben opgenomen, zullen het DNA getrouw kopiëren en doorgeven aan hun nakomelingen en eventuele eiwitten gaan produceren die erdoor worden gecodeerd, inclusief genen voor antibioticaresistentie. Deze resistentiegenen kunnen worden gebruikt als selecteerbare markers om bacteriën te identificeren die succesvol zijn getransformeerd, omdat cellen die het plasmide niet hebben opgenomen, het resistentiegenproduct niet zullen produceren. Dit betekent dat wanneer de cellen worden uitgezaaid op een vast medium dat het juiste antibioticum bevat, alleen cellen die het plasmide hebben opgenomen, zullen groeien. Transformatie van de cellen in een groeiende kolonie kan verder worden bevestigd door die cellen in vloeibaar medium gedurende een nacht te kweken om de opbrengst te verhogen voordat het DNA uit het monster wordt geëxtraheerd. Zodra het DNA is geïsoleerd, kan een diagnostische restrictie-enzymdigest worden uitgevoerd. Omdat restrictie-enzymen DNA op voorspelbare locaties knippen, zou het uitvoeren van deze digests op een gel een voorspelbaar patroon moeten laten zien als het gewenste plasmide succesvol is getransformeerd. Bijvoorbeeld, als pUC19 wordt voorbereid en gesneden met het restrictie-enzym HindIII, zou er een enkele band van 2686 nucleotiden op het gel te zien moeten zijn.In dit lab zul je E. coli-stam DH-5 Alpha transformeren met pUC19 en vervolgens de succesvolle transformatie bevestigen door DNA-gelelektroforese.Voordat je met de procedure begint, moet je het juiste beschermingsmateriaal dragen, inclusief een laboratoriumjas en handschoenen. Steriliseer vervolgens de werkruimte met 70% ethanol.Bereidt nu chemisch competente cellen voor door een schroefdraad vol bacteriën op een steriele LB-agarplaat te deponeren en de bacteriën met een nieuwe schroefdraad uit te strijken. Bewaar de plaat vervolgens een nacht lang bij 37 graden Celsius. De volgende dag steriliseer je het werkoppervlak opnieuw met 70% ethanol en haal je de plaat uit de incubator.Inoculeer een enkele, goed geïsoleerde kolonie in 3 milliliter LB-bouillon in een buis met een steriele schroefdraad. Kweek vervolgens de cultuur bij 37 graden Celsius gedurende een nacht, met schudden bij 210 RPM. De volgende dag meet je de optische dichtheid van de overnachtelijke cultuur met een spectrofotometer. Voeg vervolgens 100 milliliter LB-bouillon toe aan een literfles en inoculeer het met de overnachtelijke cultuur bij een optische dichtheid van 0,01. Kweek nu de cultuur bij 37 graden Celsius met schudden en controleer de OD600 elke 15 tot 20 minuten totdat de cultuur de midden-exponentiële groeifase bereikt.Na ongeveer drie uur, breng je 50 milliliter van de cultuur over naar twee ijskoude polypropyleenflesjes. Plaats de flesjes vervolgens 20 minuten terug op ijs om af te koelen. Herstel vervolgens de cellen via centrifugatie. Gooi de supernatanten weg en plaats de flesjes ondersteboven op een papieren handdoek. Hersuspendeer vervolgens het bacteriële pellet in vijf milliliter ijskoud calciumchloride magnesiumchloride-oplossing en schudden voorzichtig totdat het pellet volledig is opgelost. Voeg vervolgens nog eens 25 milliliter van de oplossing toe aan het opgeloste bacteriële pellet. Hersuspendeer het andere bacteriële pellet zoals eerder aangetoond. Herhaal daarna de centrifugatie en gooi de supernatanten weg.Als de competente cellen direct worden getransformeerd, hersuspendeer je elk bacterieel pellet in twee milliliter van een ijskoud 0,1 molair calciumchloride-oplossing door voorzichtig de buisjes te schudden. Om de transformatieprocedure te starten, breng je 50 microliter competente cellen over naar twee gelabelde 1,5 milliliter polypropyleenbuisjes. Voeg vervolgens een microliter pUC19-plasmide-DNA toe aan een van de buisjes. Meng voorzichtig, zonder luchtbellen te vormen, en incubeer beide buisjes 30 minuten op ijs. Na incubatie, breng je de buisjes over naar een warmteblok en incubeer je ze 45 seconden bij 42 graden Celsius. Breng de buisjes onmiddellijk over naar ijs en incubeer ze twee minuten. Voeg nu 950 microliter SOC-medium toe aan elke buis en incubeer ze een uur bij 37 graden Celsius om de bacteriën te laten herstellen en de antibioticaresistentiemarkering die in het plasmide is gecodeerd, tot expressie te brengen.Om een 1 op 100 verdunning te maken, voeg je 990 microliter SOC-medium en 10 microliter celsuspensie toe aan een 1,5 milliliter buisje. Maak vervolgens een 1 op 10 verdunning door 900 microliter SOC-medium en 100 microliter celsuspensie toe te voegen aan een 1,5 milliliter buisje. Calcium chloride treatment can help E. coli take up foreign DNA. This chemical transformation method is used in molecular biology to move a plasmid into bacterial cells and then identify the cells that received it. The protocol described here uses chemically competent E. coli DH5α cells and the plasmid pUC19 to measure transformation efficiency.

Bacteria can exchange genetic material through horizontal gene transfer. The three main routes are transformation, transduction, and conjugation. Transformation is the process in which bacteria take up free DNA from the environment. In the lab, it usually includes four steps: preparing competent cells, mixing cells with DNA, recovering the cells, and plating them so transformants can grow.

For transformation to occur, cells must be competent, which means they can take in DNA. Some bacteria become naturally competent under certain conditions. Others do not, or the conditions are not known. For that reason, scientists often make cells artificially competent. Two common approaches are chemical treatment and electroporation, which uses electric pulses to open pores in the cell membrane.

This protocol uses calcium ions, especially Ca2+, to create chemical competence. It is mainly used with Gram-negative bacteria. E. coli cells and their outer membrane carry negative charge, and DNA is also negatively charged. Calcium helps neutralize this repulsion so DNA can attach to the cell surface. The cells and DNA are kept on ice during this step, and then a heat shock at 42°C helps drive DNA into the cells.

The cells must be in mid-exponential growth phase before heat shock. At other growth stages, they are more sensitive to heat and may lose viability. That lowers transformation efficiency. The DNA used for transformation is usually a plasmid, which is a small circular double-stranded DNA molecule. To stay in the cell after transformation, the plasmid must have an origin of replication so it can copy itself independently of the bacterial chromosome.

Not every cell becomes transformed, so the result is a mix of transformed and non-transformed cells. To find the cells that received the plasmid, the procedure uses selection. Plasmids often carry selectable markers, such as antibiotic resistance genes or genes that rescue a growth need. After transformation, the cells are plated on selective media. In this case, the media contains ampicillin, which allows only the transformed cells to grow.
