Conjugation: A Method to Transfer Ampicillin Resistance from Donor to Recipient E. coli

1. Set-Up
<ol>
	<li>Autoclaveer ongeveer 1L van Luria-Bertani medium (LB). Dit steriele LB zal worden gebruikt om ongeveer 5 mL LB te maken die 0,3 mM diaminopimelic zuur (DAP) bevat.</li>
	<li>Verzamel de volgende platen: LB agar platen met 1X Tet en 0,3 mM DAP, LB agar platen met alleen 1X Tet, en LB agar platen met alleen 1X Amp/Tet.</li>
	<li>Zorg ervoor dat wat glycerol en een doos voorgesteriliseerde plastic pipettentips bij de hand zijn.</li>
	<li>Voordat u begint met werk dat microben betreft, steriliseer de werkruimte met 70% ethanol. Draag altijd de nodige persoonlijke beschermingsmiddelen, inclusief een labjas en handschoenen.</li>
	<li>Nadat u klaar bent, steriliseer alle oppervlakken en handschoenen met 70% ethanol en was uw handen.</li>
</ol>
2. Donor en receptor stamvoorbereiding
<ol>
	<li>Bereid 5 mL bacterieculturen van de donor- en receptorstammen voor en laat ze een nacht groeien bij 37 °C met beluchting en schudden bij 220 rpm. De donor stam moet worden gekweekt in LB met 0,3 mM DAP.</li>
	<li>Centrifugeer 1 mL van beide culturen (~3000 rpm gedurende 5 minuten) en was de cellen met PBS.</li>
	<li>Suspeneer de cellen in 500 μL fosfaat gebufferd zoutje (PBS).</li>
</ol>
3. Conjugatie
<ol>
	<li>Combineer 50 μL van de receptorcellen met 50 μL van de donorcellen in een microcentrifugebuisje en meng door te pipetteren.</li>
	<li>Incubeer het cellenmengsel gedurende 1 uur bij 37 °C. Dit zal de efficiëntie van conjugatie vóór en tijdens de volgende stap van plateren verbeteren.</li>
	<li>Pipet 100 μL van het cellenmengsel op een agarplaat met 1X Tet en 0,3 mM DAP. Verspreid niet op de plaat.</li>
	<li>Pipet 100 μL van de receptorcellencultuur op een agarplaat met 1X Tet en 0,3 mM DAP. Verspreid niet op de plaat.</li>
	<li>Incubeer beide platen een nacht bij 37 °C.</li>
	<li>Schraap het conjugatiecellenmengsel en de receptorcellencultuur op met een steriele cellenschraper. Breng de cellen over in een steriele microcentrifugebuis en suspendeer de cellen in 1 mL PBS.</li>
	<li>Vortex de cellen en centrifugeer ze voorzichtig (~3000 rpm gedurende 5 minuten).</li>
	<li>Suspendeer de cellen in 1 mL PBS.</li>
	<li>Plateer het conjugatiereactiecelmengsel op een LB agarplaat met alleen 1X Amp/Tet. Op deze plaat zullen alleen de receptorbacteriën die succesvol het Amp-resistentiegen via conjugatie hebben verkregen, verwacht worden om te groeien.</li>
	<li>Plateer de receptorcellen op een LB agarplaat met alleen 1X Tet. Op deze plaat zullen alleen ongeconjugeerde receptorbacteriën, die het Amp-resistentiegen niet hebben, verwacht worden om te groeien.</li>
	<li>Incubeer de platen een nacht bij 37 °C.</li>
	<li>Pluk enkele kolonies van beide platen en gebruik ze om overnachtsculturen te laten groeien in 5 mL medium (37 °C met beluchting bij 220 rpm).</li>
</ol>
4. DNA-isolatie
<ol>
	<li>Isoleer DNA van de eerder bereide culturen met behulp van 4,5 mL van het totale cultuurvolume door middel van DNA miniprep.</li>
	<li>Doe dit door het DNA te elueren met 35 μL nuclease-vrij water.</li>
	<li>Puur DNA zal een absorptieratio (A260/280) genereren van ongeveer 1,8.</li>
	<li>Gebruik de resterende 0,5 mL van elke cultuur om glycerolvoorraden te bereiden door een 1:1 mengsel van bacteriecultuur en 100% glycerol te maken.</li>
	<li>Bewaar de diepvriesvoorraden bij -80 °C.</li>
</ol>
5. Bevestiging van plasmide overdracht conjugatie door PCR
<ol>
	<li>Bereid twee PCR mastermixen voor, elk met een andere set voorwaartse en achterwaartse primers, een die een 500 basenpaarsegment binnen het ampicilline-resistentiegen target en de andere een segment binnen een housekeeping gen.
	<ol>
		<li>Housekeeping genprimers werden ontworpen om een segment DNA te versterken binnen het bacteriële gen dat codeert voor DNA gyrase B (14).</li>
		<li>De volgende reagentiavolumes werden gebruikt om 90 μL van elke mastermix te bereiden:

Conjugatie, voor het eerst ontdekt door Lederberg en Tatum in 1946, is een vorm van horizontale genoverdracht tussen bacteriën die vertrouwt op direct fysiek contact tussen twee bacteriecellen (1). In tegenstelling tot andere vormen van genoverdracht, zoals transformatie of transductie, is conjugatie een natuurlijk proces waarbij DNA op een unidirectionele manier van een donorcel naar een receptorcel wordt uitgescheiden. Deze directionaliteit en het vermogen van dit proces om de genetische diversiteit van bacteriën te verhogen, hebben conjugatie de reputatie gegeven als een vorm van bacterieel "paring", waarvan wordt aangenomen dat het een grote bijdrage heeft geleverd aan de recente toename van antibioticaresistente bacteriën (2, 3). Door selectieve druk te gebruiken, bijvoorbeeld het gebruik van antibiotica, is conjugatie gemanipuleerd voor gebruik in laboratoriumomstandigheden, waardoor het een krachtig hulpmiddel is geworden voor horizontale genoverdracht tussen bacteriën, en in sommige gevallen van bacteriën naar gist-, planten- en dierlijke cellen (4). Afgezien van toepassingen in het laboratorium, is genoverdracht van bacteriën naar eukaryoten via conjugatie een opwindende weg van DNA-overdracht met een veelvoud aan mogelijke biotechnische toepassingen en natuurlijk voorkomende implicaties (5).
Conjugatie wordt gedacht te werken door een "twee-stappen mechanisme" (6). Ten eerste, voordat er enig DNA kan worden overgedragen, moet de donorcel direct cel-tot-cel contact maken met de receptor. Dit proces is het best gekarakteriseerd bij gramnegatieve bacteriën, waarvan de meest bestudeerde Escherichia coli is. Cel-tot-cel contact wordt gevestigd door de aanwezigheid van een complex netwerk van extracellulaire filamenten op de donor, bekend als de sex pilus, een conjugatief element dat wordt gecodeerd door het overdraagbare gen, bekend als de F (fertiliteit) factor (7, 8). Naast het tot stand brengen van contact tussen donor en receptor, worden verschillende eiwitten getransporteerd via de sex pilus naar het cytoplasma van de receptor, waardoor een type IV secretiesysteem (T4SS) geleiding tussen de twee cellen wordt gevormd, een noodzakelijke structuur voor de tweede stap van conjugatie, DNA-overdracht (6). Door deze functie van de sex pilus te combineren met rollende cirkelreplicatie van DNA, is de donorcel in staat om DNA in de vorm van een transponeerbaar element, zoals een plasmide of transposon, over te dragen naar de receptor door een "schiet- en pomp" model (6). In dit geval is het "schieten" het transport van het piloot-eiwit, met gekoppelde DNA, door de T4SS naar de receptorcel, en het "pompen" is het actieve transport van DNA naar de receptor, een proces dat afhankelijk is van de T4SS en gekatalyseerd wordt door koppelingseiwitten (6). De machinerie die in dit proces wordt gebruikt, bestaat uit een oorsprong van overdrachtsequentie (oriT), die moet worden geleverd door het DNA in cis en trans genen, die een relaxase, mate paar formatie complex, en type IV koppelingseiwit coderen, en kan aanwezig zijn in cis of trans (9). Deze relaxase splitst de nic site binnen de oriT sequentie en hecht covalent aan het 5' uiteinde van de overgedragen streng om het relaxosoom te produceren, een enkelstrengs DNA-relaxase complex met andere auxiliaire eiwitten (9). Eenmaal gevormd, sluit het relaxosoom aan op het mating pair formatie complex, via het type IV koppelingseiwit, wat de overdracht van het ssDNA-relaxase complex naar de receptorcellen door de T4SS mogelijk maakt (10). Eenmaal in het cytoplasma van de receptor, kan het DNA zich integreren in het genoom van de receptor of afzonderlijk bestaan in de vorm van een plasmide, waarvan beide de expressie van zijn genen mogelijk maken.
In dit experiment werd de veel gebruikte conjugatie donor stam E. coli WM3064 gebruikt om het gen dat codeert voor ampicilline resistentie over te dragen naar de receptor stam E. coli J53. Terwijl beide stammen van de gramnegatieve bacteriën resistent waren tegen tetracycline, had alleen de donor stam WM3064 het gen voor ampicilline resistentie, gecodeerd in de pWD2-oriT shuttle vector, en was auxotrof voor diaminopimelinezuur (DAP) (11-13). Dit experiment bestond uit twee hoofdstappen, de bereiding van donor- en receptorstammen, gevolgd door de overdracht van het ampicilline resistentiegen van donor naar receptor door conjugatie (Figuur 1).

Door een mengsel van donor- en receptorcellen te incuberen en vervolgens deze cellen successief te plateren in aanwezigheid van tetracycline en DAP, werd de succesvolle overdracht van het ampicilline resistentiegen mogelijk gemaakt. Successieve platering van cellen die zijn gekweekt uit dit mengsel in aanwezigheid van tetracycline en ampicilline, verwijderde alle donorcellen vanwege het ontbreken van DAP en alle receptorcellen die mogelijk het ampicilline resistentiegen niet hadden verkregen, waardoor uitsluitend receptor J53 stam bacteriën die ampicilline resistentie hadden verworven, werden verkregen (Figuur 2). Eenmaal uitgevoerd, werd de succesvolle overdracht van het ampicilline resistentiegen bevestigd door PCR. Aangezien conjugatie succesvol was, bevatte de J53 stam van E. coli pWD2-oriT en was resistent tegen ampicilline, en het gen dat codeert voor deze resistentie is detecteerbaar door

Bacteriële cellen, zoals E. coli, kunnen genetische informatie van cel naar cel overdragen. Conjugatie verschilt van andere mechanismen van DNA-overdracht, zoals transductie of transformatie, omdat het fysiek contact tussen de cellen vereist.Om door te gaan, vereist conjugatie een donorcel die de fertiliteit of F-factor tot uitdrukking brengt en een recipientcel zonder deze, een F minus cel. Het proces vereist twee stappen. De eerste is het tot stand brengen van directe cel-tot-cel contact. Om dit te doen, genereert de donorcel een extracellulaire filamenteuze structuur genaamd een sex pilus. Het is zo genoemd omdat conjugatie een vorm van paring is voor bacteriën die zich aseksueel voortplanten, maar het moet worden opgemerkt dat het geen ware seksuele voortplanting is aangezien er geen gameten worden uitgewisseld en er geen nakomelingen worden gevormd.De tweede stap is de levering van DNA naar de recipientcel. Nadat de sex pilus contact heeft gemaakt tussen twee cellen, wordt een geleider genaamd het Type IV secretiesysteem gebouwd dat de overdracht van DNA mogelijk maakt. De donorcel begint vervolgens het extrachromosomale DNA te repliceren dat zal worden overgedragen, geselecteerd op basis van de aanwezigheid van een genetisch element dat bekend staat als de OriT of oorsprong van overdracht. Het ene uiteinde van het nieuw gerepliceerde DNA wordt door de geleider gevoerd door DNA-eiwitbinding. Terwijl het DNA verder wordt gerepliceerd, wordt het door de kanaal gepompt, gefaciliteerd door een complex van eiwitten gecodeerd door genen die zich dicht bij de OriT bevinden. Zodra het DNA volledig is overgedragen, zal het ofwel een extra chromosomaal plasmide vormen, of het kan zich integreren in het chromosoom van de recipientcel. Wat de eindpunten van het overgedragen DNA ook zijn, de genen die het codeert zullen dan worden tot expressie gebracht. In dit geval, wanneer de cellen worden geplaat op LB-media die zowel tetracycline als ampicilline bevatten, zouden kolonies alleen moeten groeien uit succesvol geconjugeerde bacteriën, die beide resistentiefenomenen zullen uitdrukken. Om succesvolle conjugatie verder te bevestigen, kan plasmide-DNA van deze koloniën worden geoogst en vervolgens kan een sectie DNA specifiek voor het overgedragen plasmide worden geamplificeerd met behulp van polymerasekettingreactie of PCR. Wanneer het PCR-product wordt gedraaid op een elektroforese-gel naast een ladder van standaardgroottes, zou een PCR-fragment van een bekende grootte zichtbaar moeten zijn op de gel, wat verder de succesvolle conjugatie bevestigt. In dit experiment zal een plasmide worden gebruikt om het ampicillineresistentiegen via conjugatie over te dragen van een donorenstam naar een tetracycline-resistente recipientenstam. Hierna, om conjugatie te bevestigen, zal het conjugatiemengsel worden geïncubeerd op een plaat die beide antibiotica bevat, waardoor alleen de getransformeerde bacteriën overblijven. Zodra de culturen zijn gegroeid tot een OD 600 van twee, verwijdert u één milliliter van elk de cultuur en plaatst u deze in twee nieuwe afzonderlijke 1,5 milliliter microcentrifugebuisjes. Centrifuge vervolgens deze aliquots gedurende vijf minuten bij 3000 RPM om de bacteriecellen te pelleten. Gooi het supernatant weg en was elk pellet met 250 microliter 1X PBS. Bewaar vervolgens de conjugatie- en negatieve controleplaten een nacht bij 37 graden Celsius.De volgende dag, neemt u een steriele celschraper en haalt u cellen van de conjugatieplaat door kolonies te verzamelen. Breng vervolgens de koloniën over naar een steriele 1,5 milliliter microcentrifugebuis met één milliliter 1X PBS. Herhaal dit proces om de recipientcellen van de andere plaat te verzamelen.Na dit, schudt u de monsters om te mengen. Bacterial conjugation is a form of horizontal gene transfer in E. coli that moves DNA from one cell to another through direct contact. It was first discovered by Lederberg and Tatum in 1946. Unlike transformation or transduction, conjugation is a natural, one-way transfer of DNA from a donor cell to a recipient cell.

This process can increase bacterial genetic diversity. It is often described as a type of bacterial mating. It has also helped drive the spread of antibiotic-resistant bacteria. In the laboratory, scientists can use antibiotics as a selective pressure to guide conjugation. This makes the method useful for transferring DNA between bacteria and, in some cases, between bacteria and yeast, plant, or animal cells.

Conjugation usually begins when donor and recipient cells make direct contact. In gram-negative bacteria, this contact is best studied in Escherichia coli. The donor cell uses a sex pilus, a filament-like structure encoded by the F, or fertility, factor, to reach the recipient. The pilus also helps move proteins that form a type IV secretion system, or T4SS, which connects the two cells for DNA transfer.

The DNA transfer step depends on rolling circle replication and a “shoot and pump” model. A DNA region called oriT, or origin of transfer, must be present. Relaxase enzymes cut the nic site in oriT and stay attached to the 5' end of the DNA strand. This forms the relaxosome, a single-stranded DNA-relaxase complex with helper proteins. The relaxosome joins the mating pair formation complex through a type IV coupling protein, and the T4SS moves the DNA into the recipient cell. The transferred DNA can then integrate into the genome or remain as a plasmid and express its genes.

In this experiment, the donor strain E. coli WM3064 transferred ampicillin resistance to the recipient strain E. coli J53. Both strains were tetracycline resistant, but only WM3064 carried the pWD2-oriT shuttle vector with the ampicillin resistance gene. WM3064 was also auxotrophic for diaminopimelic acid, or DAP. The procedure had two main stages. First, donor and recipient cells were prepared. Then the ampicillin resistance gene was passed by conjugation.

After donor and recipient cells were mixed, the cells were plated in the presence of tetracycline and DAP to support transfer. The mixture was then plated on tetracycline and ampicillin to remove donor cells, which could not grow without DAP, and any recipient cells that did not acquire resistance. This left recipient J53 cells that had gained ampicillin resistance. Successful transfer was confirmed by PCR. If conjugation had failed, the ampicillin resistance gene would not have been detected, and ampicillin would still inhibit the J53 strain.
