Auto-ubiquitylation Assay

An auto-ubiquitylation assay is a biochemical method used to measure an E3 ubiquitin ligase’s ability to attach ubiquitin to itself, providing a direct readout of ligase activity. In the presence of ATP, an E1 enzyme activates ubiquitin, an E2 conjugating enzyme transfers it, and the E3 ligase promotes formation of ubiquitin chains on its own lysine residues. Researchers detect the modified ligase by methods such as immunoblotting or tagged-ubiquitin analysis, often comparing reactions with and without specific substrates, cofactors, or inhibitors. This assay helps characterize ubiquitin-system mechanisms, identify regulatory factors, and evaluate candidate compounds that alter E3 ligase function.

We provide a detailed protocol for a ubiquitylation assay of a specific substrate and an E3 ubiquitin-ligase in mammalian cells. HEK293T cell lines were used for protein overexpression, the polyubiquitylated substrate was purified from cell lysates by immunoprecipitation, and resolved in SDS-PAGE. Immunoblotting was used to visualize this post-translational modification.
