Pathway Enrichment Analysis

Pathway enrichment analysis is a statistical method for determining whether a set of genes, proteins, or other features is represented unusually often within predefined biological pathways, making complex molecular results easier to interpret. The method compares observed feature overlap or ranked changes with a null expectation; overrepresentation tests analyze selected features, whereas gene set enrichment analysis evaluates ranked data. It then applies probability models and multiple-testing correction to distinguish meaningful enrichment from random variation. Researchers use the results to summarize high-dimensional experiments, identify processes associated with disease or treatment, and generate hypotheses about coordinated molecular responses across datasets.

We provide a standardized protocol for the use of gene set enrichment analysis of transcriptomic data to identify an ideal mouse model for translational research. This protocol can be used with DNA microarray and RNA sequencing data and can further be extended to other omics data if data are available.
