Survos Workbench

Survos Workbench is a software environment for organizing, processing, and interpreting biological data, helping researchers turn complex datasets into reproducible analyses. Its workflow-based interface connects data import, computational processing, quality assessment, and interactive visualization, allowing users to examine results while tracking the steps used to generate them. In biology, this approach supports systematic analysis of experimental measurements, comparison of samples or conditions, and clearer communication of computational results. By bringing analysis tasks into a consistent workspace, Survos Workbench can improve accessibility for students and researchers while promoting transparent, repeatable workflows in modern biological research.

Segmentation of three-dimensional data from many imaging techniques is a major bottleneck in analysis of complex biological systems. Here, we describe the use of SuRVoS Workbench to semi-automatically segment volumetric data at various length-scales using example datasets from cryo-electron tomography, cryo soft X-ray tomography, and phase contrast X-ray tomography techniques.

2013

We developed computational de novo protein design methods capable of tackling several important areas of protein design. To disseminate these methods we present Protein WISDOM, an online tool for protein design (http://www.proteinwisdom.org). Starting from a structural template, design of monomeric proteins for increased stability and complexes for increased binding affinity can be performed.

Inducing Orofacial Neuropathic Pain in a Rat Model via Infraorbital Nerve Ligations

2025

This video demonstrates the induction of orofacial neuropathic pain in a rat model by ligating the infraorbital nerve. This results in nerve damage and inflammation, causing abnormal pain signaling and mimicking chronic pain conditions, which can be used to study the orofacial pain assay.

Evaluating the Effect of Continuous Drug Infusion into the Mouse Brain on Peripheral Glucose Levels

2025

This video demonstrates the effect of continuous drug infusion into the mouse brain on blood glucose levels. Glucose metabolism is assessed by collecting blood from a fasted mouse's tail and measuring glucose levels before and after oral glucose administration. Insulin tolerance is evaluated by injecting insulin in the mouse, with glucose levels recorded at specific intervals.
