Gene Enrichment Profiling

Gene enrichment profiling is a computational approach that determines whether genes associated with a biological condition are overrepresented in predefined functional categories, pathways, or genomic regions. It compares an observed gene list or ranked expression profile with reference gene sets, using methods such as over-representation analysis or gene set enrichment analysis to quantify enrichment and statistical significance while accounting for multiple testing. In genetics, this approach connects variants or differential gene expression to biological processes, regulatory functions, and disease mechanisms. By reducing long gene lists to interpretable patterns, gene enrichment profiling supports functional annotation, hypothesis generation, and prioritization of pathways for experimental validation.

A Protocol for Using Gene Set Enrichment Analysis to Identify the Appropriate Animal Model for Translational Research

We provide a standardized protocol for the use of gene set enrichment analysis of transcriptomic data to identify an ideal mouse model for translational research. This protocol can be used with DNA microarray and RNA sequencing data and can further be extended to other omics data if data are available.

We describe how to use laser capture microdissection (LCM) to obtain enriched populations of hippocampal neurons or single neurons from frozen sections of the injured rat brain for subsequent gene expression analysis using quantitative real time PCR and/or whole-genome microarrays.

Laser microdissection was applied to analyse gene expression profiling in specific compartments of Drosophila wing disc subjected to localised RNAi in vivo. RNA extracted from equivalent areas of silenced and unsilenced compartments was analysed by quantitative RT-PCR to determine comparative gene expression profiling within the context of native tissue microecology.
