Unique Read Mapping

Unique read mapping is a sequence-analysis method that assigns a DNA or RNA sequencing read to one specific location in a reference genome, helping researchers distinguish reliable genomic signals from ambiguous alignments. Mapping algorithms compare each read with candidate reference sequences and classify it as unique when one alignment meets defined criteria, such as sequence similarity, alignment score, and sufficient separation from alternative matches; reads matching repetitive regions may be labeled multimapping or excluded. In genetics, unique read mapping supports accurate variant detection, gene-expression measurement, and analysis of genomic features, improving confidence in downstream results while highlighting the limitations imposed by repeated or structurally complex DNA.
