3d Model Segmentation

3D model segmentation is the process of dividing a three-dimensional representation into meaningful regions, such as organs, tumors, blood vessels, or bones, so anatomy and pathology can be analyzed separately. In medical imaging, algorithms classify voxels or surface elements using image intensity, spatial context, shape, and anatomical priors; manual annotation, thresholding, region growing, and deep neural networks can produce and refine these labeled structures. The resulting models support quantitative measurements, surgical planning, radiotherapy targeting, disease assessment, and patient-specific visualization, while accurate segmentation can improve reproducibility and reduce the labor required for clinical and research workflows.

The bottleneck for cellular 3D electron microscopy is feature extraction (segmentation) in highly complex 3D density maps. We have developed a set of criteria, which provides guidance regarding which segmentation approach (manual, semi-automated, or automated) is best suited for different data types, thus providing a starting point for effective segmentation.

3D Modeling of the Lateral Ventricles and Histological Characterization of Periventricular Tissue in Humans and Mouse

Using MRI scans (human), 3D imaging software, and immunohistological analysis, we document changes to the brain’s lateral ventricles. Longitudinal 3D mapping of lateral ventricle volume changes and characterization of periventricular cellular changes that occur in the human brain due to aging or disease are then modeled in mice.

Segmentation of three-dimensional data from many imaging techniques is a major bottleneck in analysis of complex biological systems. Here, we describe the use of SuRVoS Workbench to semi-automatically segment volumetric data at various length-scales using example datasets from cryo-electron tomography, cryo soft X-ray tomography, and phase contrast X-ray tomography techniques.
