Conserved Binding Sites

بشكل عام،مواقع ربط الليجاند تقع ضمن تجمعات أحماض أمينية محددة أو نطاقات مُخصصة لنوع معين من التفاعل. الأجزاء التي تشكل أهمية حاسمة بالنسبة إلى وظيفة نطاق،مثل ربط الليجاند لم يطرأ أي تغيير عليها أثناء التطور،لأن كقاعدة الطفرات التي تقضي على مهام حيوية قد أُلغيت بالانتقاء الطبيعي. على سبيل المثال،الكثير من البروتينات النووية, بما في ذلك عوامل النسخ تحتوي على نطاقات إف إف التى ترتبط ب آر إن إيه بوليميرلز2.هذه النطاقات تأخذ اسمها من احتواءها على اثنين من الحمضين الأمينين الفينيل ألانين على حلزونين منفصلين. هذا النوع من الحمض الأمينى الفينيل ألانين, إلى جانب القليل من الأحماض امينية الأخرى المحفوظة, تكوّن الجزء المركزى الكاره للماء فى موقع الترابط. إستبدال هذه الأحماض الأمينية سوف يخل بتكوين هذا التركيب المحدد،ومن ثم يؤثر على قدرتها على الربط ب آر إن إيه بوليميراز2 يستخدم العلماء تتبع التطور للعثور على المناطق المحافظة على النطاقات.يتم تنفيذ ذلك بواسطة مقارنة تسلسل الجينوم والبروتين فى النطاقات المماثلة وتحديد الأحماض الأمينية التى بقيت دون تغيير. تحليل لاحق لهذه التسلسلات ذات الصلة تسمح بالتعرف على تجمعات تكونت بواسطة الأحماض الأمينية المحفوظة. يمكن استخدام هذه البيانات في أنشاء نماذج ثلاثية الأبعاد لتحديد أشكال البروتينات،وأيضا التركيب المثالى للتسلسلات الخاصة بهم تحليل التسلسلات المحفوظة والتركيبات تساعد العلماء على فهم العلاقات التطورية بين البروتينات ويسمح لهم أيضاًبتوقع المواقع الرابطة للبروتينات الجديدة المحتواة على تجمعات مماثلة.

Protein ligand-binding pockets help explain how proteins work. A ligand is a small molecule that binds to a specific spot on a protein. These sites are often conserved in related proteins because they are important for function.

When the exact site on a protein surface is not known, it can be predicted. One approach is the energetic method. It examines how amino acid residues interact with the ligand and looks for positions where the binding energy is lowest. Those low-energy regions are likely binding sites.

Conserved sequence analysis can improve these predictions. Structurally conserved residues help separate true binding sites from exposed protein surfaces. In binding sites, amino acids such as Trp, Phe, and Met are often highly conserved. Exposed protein surfaces do not show the same conservation pattern.

Computational tools combine these ideas to find binding sites more accurately. ConCavity predicts 3D ligand-binding pockets and individual binding residues by combining evolutionary sequence conservation with structure-based prediction. MONKEY is used for conserved transcription-factor binding sites in multispecies alignments. It uses factor specificity and binding-site evolution models to estimate how likely a site is conserved and to assign statistical significance to each prediction.

EXPLANATION: Discussions of DNA in earlier grades have been limited to discussions of genes and the role of genes in the appearance and activities of an organism. Biology 1 represents a student's introduction to a molecular model of a DNA as well as the organization of DNA into genes and genes subsequently into chromosomes. Students should address interactions between genes in proteins which regulate both the shape and reproduction of DNA molecules. It is important to note that not all segments of DNA are transcribed for proteins. Portions of DNA are involved in regulating the expression of genes or affect the structure of the chromosomes (replication origin, centromeres, and telomeres).
