Coastal Marine Waters

Coastal marine waters are ocean environments bordering land, including estuaries, tidal zones, bays, and continental shelves, where physical and biological processes strongly influence marine life. Tides, waves, freshwater input, sediment movement, light availability, and nutrient cycling create changing gradients in salinity, temperature, oxygen, and productivity. These waters support diverse habitats such as mangroves, salt marshes, seagrass beds, coral communities, and shallow benthic ecosystems, while also sustaining fisheries and coastal food webs. Biology studies how organisms adapt to these dynamic conditions and how pollution, climate change, habitat loss, and resource use alter ecosystem structure, biodiversity, and the services coastal environments provide.

Simultaneous DNA-RNA Extraction from Coastal Sediments and Quantification of 16S rRNA Genes and Transcripts by Real-time PCR

A protocol to quantify bacterial 16S rRNA genes and transcripts from coastal sediments via real-time PCR is provided. The methodology includes the co-extraction of DNA and RNA; preparation of DNA-free RNA; and 16S rRNA gene and transcript quantification via RT-q-PCR, including standard curve construction.

Analyzing Gene Expression from Marine Microbial Communities using Environmental Transcriptomics

We present a method for generating cDNA from environmental mRNA. In general, total RNA is first collected from the environment, rRNA is selectively removed, mRNA is selectively amplified, and cDNA synthesized from the enriched mRNA pool is sequenced. Recovered sequences can be annotated using standard bioinformatics techniques to identify the expressed genes.
