Splice Frame Rules

Splice frame rules are principles used to determine whether exon-intron boundaries preserve the protein-coding reading frame during pre-mRNA splicing. They track how intron phases divide codons at splice sites: phase 0 separates complete codons, whereas phases 1 and 2 interrupt codons and require adjacent exons to restore the correct triplet sequence. Applying these rules helps evaluate transcript structures, predict whether alternative splicing produces functional or truncated proteins, and identify coding errors in gene annotations. In biology and genomics, splice frame analysis supports gene prediction, comparative sequence analysis, and interpretation of mutations that alter exon boundaries or splicing patterns.
