Cubic Clearing

Cubic clearing, often called CUBIC (Clear, Unobstructed Brain/Body Imaging Cocktails), is an aqueous tissue-clearing technique that renders organs optically transparent for three-dimensional imaging while preserving fluorescent signals. It typically combines chemical delipidation, driven by amino alcohol-containing reagents, with refractive-index matching; subsequent antibody staining can label selected cell types throughout thick specimens. In developmental biology, cubic clearing enables researchers to visualize embryonic organs, morphogenetic structures, neuronal projections, and vascular networks without sectioning, linking cellular patterns to whole-tissue architecture. This approach supports quantitative analysis of development and comparisons between normal and experimentally altered specimens.

Supraspinal projections are important for pain perception and other behaviors, and serotonergic fibers are one of these fiber systems. The present study focused on the application of the combined CLARITY/CUBIC protocol to the mouse spinal cord in order to investigate the termination of these serotonergic fibers.

We describe a protocol to volumetrically image fluorescent protein labeled cells deep inside intact embryonic and postnatal hearts. Utilizing tissue-clearing methods in combination with whole mount staining, single fluorescent protein-labeled cells inside an embryonic or postnatal heart can be imaged clearly and accurately.

This report describes a CUBIC protocol to clarify full thickness mouse skin biopsies, and visualize protein expression patterns, proliferating cells, and sebocytes at the single cell resolution in 3D. This method enables accurate assessment of skin anatomy and pathology, and of abnormal epidermal phenotypes in genetically modified mouse lines.
