Brain Tumor Segmentation

Brain tumor segmentation is the process of identifying and outlining tumor tissue in medical images, most commonly magnetic resonance imaging (MRI), to distinguish it from healthy brain structures. The method analyzes image intensity, texture, contrast, and spatial patterns using image-processing algorithms or machine-learning models that classify pixels or three-dimensional voxels and generate a tumor boundary or volume. In biomedical engineering, segmentation supports tumor characterization, treatment planning, surgical guidance, and monitoring of changes over time. Accurate segmentation can improve quantitative assessment and reduce the time required for manual annotation, while also providing data for evaluating and developing computer-assisted diagnostic systems.

Many types of human brain tumors are localized to specific regions within the brain and are difficult to grow in culture. This protocol addresses the role of tumor microenvironment and investigates new drug treatments by analyzing fluorescent primary brain tumor cells growing in an organotypic mouse brain slice.

Establishing a Brain Tumor in an Organotypic Slice Co-culture Model
