V(d)j Annotation

V(D)J annotation is the process of identifying and describing variable (V), diversity (D), and joining (J) gene segments in immunoglobulin and T-cell receptor sequences, revealing how adaptive immune receptors are assembled. Computational tools align receptor sequences with germline reference genes, assign V, D, and J segments, and characterize junctional regions such as the complementarity-determining region 3 (CDR3), where nucleotide additions and deletions generate diversity. In immunology and infection research, V(D)J annotation supports immune-repertoire profiling, clonotype tracking, and analysis of receptor responses to pathogens, vaccines, or disease. These annotations help connect sequence variation with antigen recognition and immune-cell expansion.

The genome refers to all of the genetic material in an organism. It can range from a few million base pairs in microbial cells to several billion base pairs in many eukaryotic organisms. Genome assembly refers to the process of taking the DNA sequencing data and putting it all back together in a correct order to create a close representation of the original genome. This is followed by the identification of functional elements on the newly assembled genome, a process called genome annotation.

Herein, we present a new and fully automated miRNA pipeline, mirMachine that 1) can identify known and novel miRNAs more accurately and 2) is fully automated and freely available. Users can now execute a short submission script to run the fully automated mirMachine pipeline.

Isolation and Genome Analysis of Single Virions using 'Single Virus Genomics'

Single Virus Genomics (SVG) is a method to isolate and amplify the genomes of single virons. Viral suspensions of a mixed assemblage are sorted using flow cytometry onto a microscope slide with discrete wells containing agarose, thereby capturing the virion and reducing genome shearing during downstream processing. Whole genome amplification is achieved using multiple displacement amplification (MDA) resulting in genomic material that is suitable for sequencing.
