Nuclear Proteome Profiling

Nuclear proteome profiling is the systematic identification and quantification of proteins within cell nuclei, providing a molecular view of how nuclear functions change in health and disease. The approach typically isolates nuclei, extracts their protein content, separates or digests proteins into peptides, and analyzes them with mass spectrometry to measure protein abundance, modifications, and interactions. In medicine, these data help characterize altered gene regulation, DNA repair, chromatin organization, and signaling in cancer and other disorders. Nuclear proteome profiles can reveal disease-associated biomarkers, clarify mechanisms of pathology, and support the development of more precise diagnostic and therapeutic strategies.

Skeletal Muscle Gender Dimorphism from Proteomics

A straight-forward set of methods to isolate and determine the identity of the most abundant proteins expressed in skeletal muscle. About 800 spots are discerned on a two-dimensional gel from 10 mg muscle; this allows for the determination of gender-specific protein expression. These methods will give equivalent results in most tissues.

Macrophages are the key cells involved in host pathogenicity. Macrophages display phenotypic and functional diversity that can be analysed and detected by proteomic analysis. This article describes how to perform 2D electrophoresis of primary cultures of human macrophages differentiated into M1 or M2 phenotype.

In-depth analyses of cancer cell proteomes facilitate identification of novel drug targets and diagnostic biomarkers. We describe an experimental workflow for quantitative analysis of (phospho-)proteomes in cancer cell subpopulations derived from liquid and solid tumors. This is achieved by combining cellular enrichment strategies with quantitative Super-SILAC-based mass spectrometry.
