The oxalate-degrading enzyme, oxalate decarboxylase (OXDC), was purified and characterized from Flammulina velutipes, a basidiomycetous fungus [Mehta and Datta (1991) J. Biol. Chem. 266, 23548-23553]. The cDNA cloning and analyses revealed that OXDC transcription was induced by oxalic acid. However, in this report, we show that OXDC transcription is induced by low pH, not by oxalate. To understand the regulatory mechanism of OXDC expression, we have cloned and analysed a 580-bp genomic fragment from the 5'-flanking region of the OXDC gene. Sequence analysis showed the presence of several eukaryotic transcription factor binding motifs within the -580 bp of the upstream region. Electrophoretic-mobility-shift assays with partially purified cell extracts revealed specific binding of a factor in acid-induced, but not in uninduced, extracts. Furthermore, DNase I protection assays using the partially purified fraction from oxalic acid-induced extract revealed a footprint of a 13-bp sequence 5'GCGGGGTCGCCGA3', termed low pH responsive element (LPRE), corresponding to the -287 to -275 bp region of the OXDC promoter. Our results suggest that in F. velutipes cells, activation of OXDC transcription in response to low pH is mediated by the binding of a novel transcription factor through the LPRE site in the OXDC promoter.

Cloning and characterization of the 5'-flanking region of the oxalate decarboxylase gene from Flammulina velutipes.

In plants, systemic acquired resistance (SAR) is established as a result of NPR1-regulated expression of pathogenesis-related (PR) genes. Using gene expression profiling in Arabidopsis, we found that in addition to controlling the expression of PR genes, NPR1 also directly controls the expression of the protein secretory pathway genes. Up-regulation of these genes is essential for SAR, because mutations in some of them diminished the secretion of PR proteins (for example, PR1), resulting in reduced resistance. We provide evidence that NPR1 coordinately regulates these secretion-related genes through a previously undescribed cis-element. Activation of this cis-element is controlled by a transcription factor that is translocated into the nucleus upon SAR induction.

Induction of protein secretory pathway is required for systemic acquired resistance.

TGA transcription factors are implicated as regulators of pathogenesis-related (PR) genes because of their physical interaction with the known positive regulator, nonexpresser of PR gene1 (NPR1). A triple-knockout mutant tga2-1 tga5-1 tga6-1 was shown previously to be defective in the induction of PR genes and systemic acquired resistance, confirming their role in disease resistance. However, the contributions of individual TGA factors have been difficult to discern because of functional redundancy among these factors, as well as possible dual functions for some single factors. In this study, we characterized six TGA factors by reverse genetics. We show that TGA3 is required for both basal and 2,6-dichloroisonicotinic acid-induced transcription of PR genes. The tga3-1 mutants were found to be defective in basal pathogen resistance, whereas induced resistance was unaffected. TGA1 and TGA4 play partially redundant roles in regulation of basal resistance, having only moderate effects on PR gene expression. Additionally, an activation-tagged mutant of TGA6 was able to increase basal as well as induced expression of PR1, demonstrating a positive role for TGA6 on PR gene expression. In contrast, TGA2 has repressor activity on PR gene expression even though it can act as a positive regulator in the tga5-1 tga6-1 null mutant background. Finally, we examined the genetic interaction between tga2-2 and suppressor of npr1 inducible1 (sni1-1). TGA2's repressor activity overlaps with SNI1 because the tga2-2 sni1-1 double mutant shows a synergistic effect on PR gene expression.

We introduce a novel combination of off-resonance (ORI) positive-contrast MRI and T(2Ï) relaxation in the rotating frame (ORI-T(2Ï)) for positive-contrast MR imaging of USPIO.

Cancer patients commonly suffer from cachexia, a syndrome in which tumors induce metabolic changes in the host that lead to massive loss in skeletal muscle mass. Using a preclinical mouse model of cancer cachexia, we tested the hypothesis that tumor inoculation causes a reduction in ATP synthesis and genome-wide aberrant expression in skeletal muscle. Mice implanted with Lewis lung carcinomas were examined by in vivo 31P nuclear magnetic resonance (NMR). We examined ATP synthesis rate and the expression of genes that play key-regulatory roles in skeletal muscle metabolism. Our in vivo NMR results showed reduced ATP synthesis rate in tumor-bearing (TB) mice relative to control (C) mice, and were cross-validated with whole genome transcriptome data showing atypical expression levels of skeletal muscle regulatory genes such as peroxisomal proliferator activator receptor Î³ coactivator 1 ÃŸ (PGC-1ÃŸ), a major regulator of mitochondrial biogenesis and, mitochondrial uncoupling protein 3 (UCP3). Aberrant pattern of gene expression was also associated with genes involved in inflammation and immune response, protein and lipid catabolism, mitochondrial biogenesis and uncoupling, and inadequate oxidative stress defenses, and these effects led to cachexia. Our findings suggest that reduced ATP synthesis is linked to mitochondrial dysfunction, ultimately leading to skeletal muscle wasting and thus advance our understanding of skeletal muscle dysfunction suffered by cancer patients. This study represents a new line of research that can support the development of novel therapeutics in the molecular medicine of skeletal muscle wasting. Such therapeutics would have wide-spread applications not only for cancer patients, but also for many individuals suffering from other chronic or endstage diseases that exhibit muscle wasting, a condition for which only marginally effective treatments are currently available.

Nuclear magnetic resonance in conjunction with functional genomics suggests mitochondrial dysfunction in a murine model of cancer cachexia.

Les patients canc&#xE9;reux souffrent souvent de la cachexie, un syndrome dans lequel les tumeurs induire des changements m&#xE9;taboliques dans l&#x26;#39;h&#xF4;te qui m&#xE8;nent &#xE0; la perte massive de la masse musculaire squelettique. L&#x26;#39;utilisation d&#x26;#39;un mod&#xE8;le de souris pr&#xE9;clinique de la cachexie canc&#xE9;reuse, nous avons test&#xE9; l&#x26;#39;hypoth&#xE8;se selon laquelle inoculation de la tumeur provoque une diminution de la synth&#xE8;se d&#x26;#39;ATP et de l&#x26;#39;&#xE9;chelle du g&#xE9;nome expression aberrante dans le muscle squelettique. Aberrant motif de l&#x26;#39;expression g&#xE9;nique a &#xE9;galement &#xE9;t&#xE9; associ&#xE9;es &#xE0; des g&#xE8;nes impliqu&#xE9;s dans l&#x26;#39;inflammation et la r&#xE9;ponse immunitaire, les prot&#xE9;ines et le catabolisme des lipides, la biogen&#xE8;se mitochondriale et le d&#xE9;couplage, et l&#x26;#39;insuffisance des d&#xE9;fenses de stress oxydatif, et ces effets conduit &#xE0; la cachexie. Nos r&#xE9;sultats sugg&#xE8;rent que la diminution de la synth&#xE8;se d&#x26;#39;ATP est li&#xE9;e &#xE0; un dysfonctionnement mitochondrial, conduisant finalement &#xE0; perdre du muscle squelettique et donc faire progresser notre compr&#xE9;hension de la dysfonction du muscle squelettique subi par les patients canc&#xE9;reux. Aberrante Muster der Genexpression war ebenfalls eng verkn&uuml;pft mit Genen Entz&uuml;ndung und Immunantwort, Protein und Lipid-Katabolismus, mitochondriale Biogenese und Entkopplung und unzureichende oxidativen Stress-Abwehr beteiligt und diese Effekte f&uuml;hrten zu Kachexie. Unsere Einsch&auml;tzungen zufolge reduzierte ATP-Synthese ist verkn&uuml;pft mit mitochondriale Dysfunktion, die letztlich zur Verschwendung von Skelettmuskulatur f&uuml;hrt und damit unser Verst&auml;ndnis der Skelettmuskulatur Dysfunktion leiden Krebspatienten voraus. Diese Studie stellt eine neue Linie von Forschung, die die Entwicklung neuartiger Therapeutika f&uuml;r die molekulare Medizin der Skelettmuskulatur zu verschwenden unterst&uuml;tzen kann. Solche Therapeutika h&auml;tte weit verbreiteten Anwendungen nicht nur f&uuml;r Krebspatienten, sondern auch f&uuml;r viele Menschen anderen chronischen oder nierenkranker Krankheiten leiden, diese Ausstellung Muskelschwund, eine Bedingung f&uuml;r die einzige wirksame Behandlungen derzeit verf&uuml;gbar sind.

Kernspinresonanz in Verbindung mit funktionellen Genomik schl&auml;gt mitochondriale Dysfunktion in einem murinen Modell von Krebs Kachexie.

Pazienti affetti da cancro soffrono comunemente di cachessia, una sindrome in cui tumori inducono cambiamenti metabolici nell&#39;host che conducono alla massiccia perdita di muscolo scheletrico massa. Utilizzando un modello murino preclinici di cachessia da cancro, abbiamo testato l&#39;ipotesi che inoculazione di tumore provoca una riduzione nella sintesi di ATP e l&#39;espressione aberrante genome-wide nel muscolo scheletrico. Topi impiantati con carcinomi del polmone di Lewis sono stati esaminati da in vivo P 31 risonanza magnetica nucleare (NMR). Aberrante pattern di espressione genica era anche associato con i geni coinvolti nell&#39;infiammazione e risposta immunitaria, proteine e catabolismo lipidico, biogenesi mitocondriale e le difese di stress ossidativo, disgiungere e inadeguata, e questi effetti port&ograve; alla cachessia. I nostri risultati suggeriscono che la ridotta sintesi di ATP &egrave; legata alla disfunzione mitocondriale, in ultima analisi che porta a deperimento muscolare scheletrico e quindi avanzare la nostra comprensione della disfunzione muscolo scheletrico subita da pazienti affetti da cancro. Questo studio rappresenta una nuova linea di ricerca che pu&ograve; sostenere lo sviluppo di nuove terapie nella medicina molecolare di deperimento muscolare scheletrico. Tali terapie avrebbe diffuso applicazioni non solo per i malati di cancro, ma anche per molti individui affetti da altre malattie croniche o progressiva che exhibit sarcopenia, una condizione per la quale soli marginalmente efficaci trattamenti attualmente disponibili.

Los pacientes con c&#xE1;ncer com&#xFA;nmente sufren caquexia es un s&#xED;ndrome en el que los tumores inducen cambios metab&#xF3;licos en el hu&#xE9;sped que conducen a la p&#xE9;rdida masiva de la masa muscular esquel&#xE9;tica. El uso de un modelo de rat&#xF3;n precl&#xED;nico de la caquexia por c&#xE1;ncer, hemos probado la hip&#xF3;tesis de que la inoculaci&#xF3;n del tumor provoca una reducci&#xF3;n en la s&#xED;ntesis de ATP y en todo el genoma expresi&#xF3;n aberrante en el m&#xFA;sculo esquel&#xE9;tico. Los ratones implantados con carcinomas de pulm&#xF3;n de Lewis fueron examinados por in vivo 31P resonancia magn&#xE9;tica nuclear (RMN). Hemos examinado la tasa de s&#xED;ntesis de ATP y la expresi&#xF3;n de genes que juegan papeles clave en la regulaci&#xF3;n del metabolismo del m&#xFA;sculo esquel&#xE9;tico. Nuestra in vivo los resultados de RMN demostraron una reducci&#xF3;n de la tasa de s&#xED;ntesis de ATP en los portadores de tumores (TB) en relaci&#xF3;n con los ratones control (C) los ratones, y se la validaci&#xF3;n cruzada, con toda la informaci&#xF3;n del genoma transcriptome que muestran los niveles at&#xED;picos de expresi&#xF3;n de genes reguladores del m&#xFA;sculo esquel&#xE9;tico, tales como activador del proliferador peroxisomal &#x3B3; del receptor coactivador 1 &#xDF; (PGC-1&#xDF;), un importante regulador de la biog&#xE9;nesis mitocondrial y, prote&#xED;na desacoplante mitocondrial 3 (UCP3). Patr&#xF3;n aberrante de la expresi&#xF3;n g&#xE9;nica tambi&#xE9;n se asoci&#xF3; con los genes implicados en la inflamaci&#xF3;n y respuesta inmune, las prote&#xED;nas y catabolismo de los l&#xED;pidos, la biog&#xE9;nesis mitocondrial y el desacoplamiento, y la insuficiencia de las defensas de estr&#xE9;s oxidativo, y estos efectos llev&#xF3; a la caquexia. Nuestros hallazgos sugieren que la reducci&#xF3;n de la s&#xED;ntesis de ATP est&#xE1; vinculada a la disfunci&#xF3;n mitocondrial, en &#xFA;ltima instancia conduce a perder el m&#xFA;sculo esquel&#xE9;tico y por lo tanto avanzar en nuestra comprensi&#xF3;n de la disfunci&#xF3;n del m&#xFA;sculo esquel&#xE9;tico que sufren los pacientes con c&#xE1;ncer. Este estudio representa una nueva l&#xED;nea de investigaci&#xF3;n que pueden apoyar el desarrollo de nuevos productos terap&#xE9;uticos en la medicina molecular de la p&#xE9;rdida de masa muscular esquel&#xE9;tica. Estas terapias tendr&#xED;an gran difusi&#xF3;n de aplicaciones no s&#xF3;lo para los pacientes de c&#xE1;ncer, sino tambi&#xE9;n para muchas personas que sufren de enfermedades cr&#xF3;nicas o de fase terminal que presentan p&#xE9;rdida de masa muscular, una enfermedad para la que s&#xF3;lo marginalmente existen tratamientos eficaces disponibles en la actualidad.

Using a mouse model, we tested the hypotheses that severe burn trauma causes metabolic disturbances in skeletal muscle, and that these can be measured and repeatedly followed by in vivo electron paramagnetic resonance (EPR). We used a 1.2-GHz (L-band) EPR spectrometer to measure partial pressure of oxygen (pO(2)) levels, redox status and oxidative stress following a non-lethal burn trauma model to the left hind limbs of mice. Results obtained in the burned mouse gastrocnemius muscle indicated a significant decrease in tissue pO(2) immediately (P=0.032) and at 6 h post burn (P=0.004), compared to the gastrocnemius of the unburned hind limb. The redox status of the skeletal muscle also peaked at 6 h post burn (P=0.027) in burned mice. In addition, there was an increase in the EPR signal of the nitroxide produced by oxidation of the hydroxylamine (CP-H) probe at 12 h post burn injury, indicating a burn-induced increase in mitochondrial reactive oxygen species (ROS). The nitroxide signal continued to increase between 12 and 24 h, suggesting a further increase in ROS generation post burn. These results confirm genomic results, which indicate a downregulation of antioxidant genes and therefore strongly suggest the dysfunction of the mitochondrial oxidative system. We believe that the direct measurement of tissue parameters such as pO(2), redox and ROS by EPR may be used to complement measurements by nuclear magnetic resonance (NMR) in order to assess tissue damage and the therapeutic effectiveness of antioxidant agents in severe burn trauma.

The severity and outcome of each type of infection depends on the expression of specific bacterial phenotypes controlled by complex regulatory networks that sense and respond to the host environment. Although bacterial signals that contribute to a successful acute infection have been identified in a number of pathogens, the signals that mediate the onset and establishment of chronic infections have yet to be discovered. We identified a volatile, low molecular weight molecule, 2-amino acetophenone (2-AA), produced by the opportunistic human pathogen Pseudomonas aeruginosa that reduces bacterial virulence in vivo in flies and in an acute mouse infection model. 2-AA modulates the activity of the virulence regulator MvfR (multiple virulence factor regulator) via a negative feedback loop and it promotes the emergence of P. aeruginosa phenotypes that likely promote chronic lung infections, including accumulation of lasR mutants, long-term survival at stationary phase, and persistence in a Drosophila infection model. We report for the first time the existence of a quorum sensing (QS) regulated volatile molecule that induces bistability phenotype by stochastically silencing acute virulence functions in P. aeruginosa. We propose that 2-AA mediates changes in a subpopulation of cells that facilitate the exploitation of dynamic host environments and promote gene expression changes that favor chronic infections.

Increasing evidence indicates that bacterial quorum sensing (QS) signals are important mediators of immunomodulation. However, whether microbes utilize these immunomodulatory signals to maintain infection remain unclear. Here, we show that the Pseudomonas aeruginosa QS-regulated molecule 2-amino acetophenone (2-AA) modulates host immune responses in a manner that increases host ability to cope with this pathogen. Mice treated with 2-AA prior to infection had a 90% survival compared to 10% survival rate observed in the non-pretreated infected mice. Whilst 2-AA stimulation activates key innate immune response pathways involving mitogen-activated protein kinases (MAPKs), nuclear factor (NF)-κB, and pro-inflammatory cytokines, it attenuates immune response activation upon pretreatment, most likely by upregulating anti-inflammatory cytokines. 2-AA host pretreatment is characterized by a transcriptionally regulated block of c-JUN N-terminal kinase (JNK) and NF-κB activation, with relatively preserved activation of extracellular regulated kinase (ERK) 1/2. These kinase changes lead to CCAAT/enhancer-binding protein-β (c/EBPβ) activation and formation of the c/EBPβ-p65 complex that prevents NF-κB activation. 2-AA's aptitude for dampening the inflammatory processes while increasing host survival and pathogen persistence concurs with its ability to signal bacteria to switch to a chronic infection mode. Our results reveal a QS immunomodulatory signal that promotes original aspects of interkingdom communication. We propose that this communication facilitates pathogen persistence, while enabling host tolerance to infection.

Bacteria can be refractory to antibiotics due to a sub-population of dormant cells, called persisters that are highly tolerant to antibiotic exposure. The low frequency and transience of the antibiotic tolerant "persister" trait has complicated elucidation of the mechanism that controls antibiotic tolerance. In this study, we show that 2' Amino-acetophenone (2-AA), a poorly studied but diagnostically important small, volatile molecule produced by the recalcitrant gram-negative human pathogen Pseudomonas aeruginosa, promotes antibiotic tolerance in response to quorum-sensing (QS) signaling. Our results show that 2-AA mediated persister cell accumulation occurs via alteration of the expression of genes involved in the translational capacity of the cell, including almost all ribosomal protein genes and other translation-related factors. That 2-AA promotes persisters formation also in other emerging multi-drug resistant pathogens, including the non 2-AA producer Acinetobacter baumannii implies that 2-AA may play an important role in the ability of gram-negative bacteria to tolerate antibiotic treatments in polymicrobial infections. Given that the synthesis, excretion and uptake of QS small molecules is a common hallmark of prokaryotes, together with the fact that the translational machinery is highly conserved, we posit that modulation of the translational capacity of the cell via QS molecules, may be a general, widely distributed mechanism that promotes antibiotic tolerance among prokaryotes.

A quorum sensing small volatile molecule promotes antibiotic tolerance in bacteria.

Pseudomonas aeruginosa (PA) is a pathogenic gram-negative bacterium that is widespread in nature, inhabiting soil, water, plants and animals. PA is a prevalent cause of deleterious human infections, particularly in patients whose host defense mechanisms have been compromised. Metabolomics is an important tool used to study host-pathogen interactions and to identify novel therapeutic targets and corresponding compounds. The aim of the present study was to report the metabolic profile of live PA bacteria using in vivo high-resolution magic angle spinning (HRMAS) nuclear magnetic resonance spectroscopy (NMR), in combination with 1- and 2-dimensional HRMAS NMR. This methodology provides a new and powerful technique to rapidly interrogate the metabolome of intact bacterial cells and has several advantages over traditional techniques that identify metabolome components from disrupted cells. Furthermore, application of multidimensional HRMAS NMR, in combination with the novel technique total through-Bond correlation Spectroscopy (TOBSY), is a promising approach that may be used to obtain in vivo metabolomics information from intact live bacterial cells and can mediate such analyses in a short period of time. Moreover, HRMAS (1)H NMR enables the investigation of the associations between metabolites and cell processes. In the present study, we detected and quantified several informative metabolic molecules in live PA cells, including N-acetyl, betaine, citrulline, alanine and glycine, which are important in peptidoglycan synthesis. The results provided a complete metabolic profile of PA for future studies of PA clinical isolates and mutants. In addition, this in vivo NMR biomedical approach might have clinical utility and should prove useful in gene function validation, the study of pathogenetic mechanisms, the classification of microbial strains into functional/clinical groups, the testing of anti-bacterial agents and the determination of metabolic profiles of bacterial mutants.

Live-cell high resolution magic angle spinning magnetic resonance spectroscopy for in vivo analysis of Pseudomonas aeruginosa metabolomics.

Tyrosine-kinase inhibitor (TKI) therapy for human cancers is not curative, and relapse occurs owing to the continued presence of tumor cells, referred to as minimal residual disease (MRD). The survival of MRD stem or progenitor cells in the absence of oncogenic kinase signaling, a phenomenon referred to as intrinsic resistance, depends on diverse growth factors. Here we report that oncogenic kinase and growth-factor signaling converge to induce the expression of the signaling proteins FBJ osteosarcoma oncogene (c-FOS, encoded by Fos) and dual-specificity phosphatase 1 (DUSP1). Genetic deletion of Fos and Dusp1 suppressed tumor growth in a BCR-ABL fusion protein kinase-induced mouse model of chronic myeloid leukemia (CML). Pharmacological inhibition of c-FOS, DUSP1 and BCR-ABL eradicated MRD in multiple in vivo models, as well as in mice xenotransplanted with patient-derived primary CML cells. Growth-factor signaling also conferred TKI resistance and induced FOS and DUSP1 expression in tumor cells modeling other types of kinase-driven leukemias. Our data demonstrate that c-FOS and DUSP1 expression levels determine the threshold of TKI efficacy, such that growth-factor-induced expression of c-FOS and DUSP1 confers intrinsic resistance to TKI therapy in a wide-ranging set of leukemias, and might represent a unifying Achilles' heel of kinase-driven cancers.

Although cytarabine has been widely considered as one of the chemo drugs for high-risk myelodysplastic syndromes, the overall response rate is only 20%~30%. Nuclear factor erythroid 2-related factor 2 (NFE2L2, also called NRF2) has been shown to play a pivotal role in preventing cancer cells from being affected by chemotherapy. However, it is not yet known whether NFE2L2 has utility as a prognostic biomarker in myelodysplastic syndromes, or whether elevated NFE2L2 levels are associated with cytarabine resistance. Here, we found that NFE2L2 expression levels in bone marrow from high-risk patients exceeded that of low-risk myelodysplastic syndromes patients. Importantly, high NFE2L2 levels are correlated with inferior outcomes in myelodysplastic syndromes patients (n=137). Downregulation of NFE2L2 by the inhibitor Luteolin, or lentiviral shRNA knockdown, enhanced the chemotherapeutic efficacy of cytarabine, while myelodysplastic syndromes cells treated by NFE2L2 agonist Sulforaphane showed increased resistance to cytarabine. More importantly, pharmacological inhibition of NFE2L2 could sensitize primary high-risk myelodysplastic syndromes cells to cytarabine treatment. Mechanistically, downregulation of dual specificity protein phosphatase 1, a NFE2L2 direct target gene, could abrogate cytarabine resistance in NFE2L2 elevated myelodysplastic syndromes cells. Silencing NFE2L2 or dual specificity protein phosphatase 1 also significantly sensitized cytarabine treatment and inhibited tumors in myelodysplastic syndromes cells transplanted mouse models in vivo. In conclusion, our study suggests that targeting NFE2L2 in combination with conventional chemotherapy could pave the way for future high-risk myelodysplastic syndromes therapy.
