近年来,化学和生物偶联技术发展迅速,使得蛋白质聚合物的构建成为可能。然而,实现可控的蛋白质聚合过程始终是一项挑战。本文中,我们开发了一种酶促方法,可按照合理设计的序列逐步构建聚合蛋白质。该方法利用OaAEP1(Oldenlandia affinis 天冬酰胺酰内肽酶)将蛋白质单体的C末端修饰为NGL,用于蛋白质偶联1);同时,其N末端包含一个可切割的TEV(烟草蚀纹病毒)切割位点及一个L残基(ENLYFQ/GL),作为临时的N端保护基团。因此,OaAEP1每次仅能添加一个蛋白质单体,随后TEV蛋白酶在Q与G之间切割N末端,暴露出NH2-Gly-Leu,使该单元具备进行下一轮OaAEP1连接反应的条件。通过基于原子力显微镜的单分子力谱技术(AFM-SMFS)对所构建的多聚蛋白进行逐个蛋白结构域的解折叠检测。因此,本研究为多聚蛋白的工程化设计与固定化提供了一种有效的策略。

与合成聚合物相比,天然多结构域蛋白质具有均一的结构,其亚结构域的数量和类型均得到良好控制1。这一特性通常可带来更优的生物学功能和稳定性2,3。目前已发展出多种方法用于构建具有多个结构域的聚合蛋白质,例如基于半胱氨酸的二硫键偶联法和重组DNA技术4,5,6,7。然而,前一种方法往往导致序列随机且不可控,而后一种方法则会引发其他问题,包括毒性蛋白和大分子量蛋白的过表达困难,以及含有辅因子和其他敏感酶的复杂蛋白的纯化难题。

为应对这一挑战,我们开发了一种酶促方法,利用蛋白连接酶 OaAEP1 与蛋白酶 TEV8,9 相结合,以逐步方式将蛋白质单体共价连接,从而合成聚合物/多聚蛋白。OaAEP1 是一种严格且高效的内肽酶。若一个蛋白质的 N 末端为甘氨酸-亮氨酸残基(GL),另一个蛋白质的 C 末端为天冬酰胺-甘氨酸-亮氨酸序列(NGL),则 OaAEP1 可在 30 分钟内通过两个末端将这两种蛋白质以 Asn-Gly-Leu 序列(NGL)共价连接10。然而,仅使用 OaAEP1 连接蛋白质单体所得到的蛋白质聚合物序列不可控,类似于基于半胱氨酸的偶联方法。因此,我们设计在蛋白质单元的 N 末端引入一个可被 TEV 蛋白酶切除的识别位点,并在其后添加一个亮氨酸残基,即 ENLYFQ/G-L-POI。在 TEV 切割之前,该 N 末端不会参与 OaAEP1 介导的连接反应;TEV 切割后,暴露出的 N 末端 GL 残基可继续参与后续的 OaAEP1 连接反应。由此,我们实现了一种序列相对可控的多聚蛋白的逐步酶促生物合成方法。

在此,我们的逐步酶促合成方法可用于多蛋白样品的制备,包括序列可控和不可控的多蛋白,以及用于单分子研究的蛋白质固定,尤其适用于金属蛋白等复杂体系。

此外,基于原子力显微镜(AFM)的单分子力谱(SMFS)实验使我们能够在单分子水平上确认蛋白质聚合物的构建及其稳定性。单分子力谱技术,包括原子力显微镜(AFM)、光镊和磁镊,是纳米技术中用于机械操控生物分子并测量其稳定性的通用工具11,12,13,14,15,16,17,18,19,20。单分子AFM已广泛应用于蛋白质(去)折叠研究21,22,23,24,25、受体-配体相互作用强度的测量26,27,28,29,30,31,32,33,34,35、无机化学键20,36,37,38,39,40,41,42,43以及金属蛋白中金属-配体键的研究44,45,46,47,48,49,50。本文中,采用单分子AFM技术,基于相应的蛋白质去折叠信号,验证所合成的多蛋白序列。

1. 蛋白质生产

  1. 基因克隆
    1. 购买编码目标蛋白(POI)的基因:泛素(Ubiquitin)、铁氧还蛋白(Rubredoxin, RD)51、纤维素结合模块(CBM)、X型dockerin结构域(XDoc)以及来自Ruminococcus flavefacience的cohesion结构域、烟草蚀刻病毒(TEV)蛋白酶、弹性蛋白样多肽(ELPs)。
    2. 进行聚合酶链式反应,并使用三酶切系统BamHI-BglII-KpnI将不同蛋白片段的基因进行重组。
    3. 通过直接DNA测序确认所有基因序列的正确性。
  2. 蛋白表达与制备
    1. 将pQE80L-POI或pET28a-POI质粒转化至E. coli BL21(DE3)菌株中以进行蛋白表达。
    2. 挑取单菌落接种于15 mL LB培养基(含相应抗生素,例如100 μg/mL氨苄青霉素钠盐或50 μg/mL卡那霉素)中,37 °C、200 rpm振荡培养16–20小时。
    3. 将过夜培养物按1:50比例稀释至800 mL LB培养基中。对于铁氧还蛋白的表达,需将菌液在1,800 × g条件下离心,然后重悬于15 mL M9培养基(含0.4%葡萄糖、0.1 mM CaCl2、2 mM MgSO4),再稀释至800 mL M9培养基中。
    4. 37 °C、200 rpm振荡培养,直至菌液在600 nm处的光密度(OD600)达到0.6。取100 μL菌液作为诱导前对照样本,用于检测蛋白表达情况。
    5. 加入IPTG至终浓度1 mM以诱导蛋白表达,继续在37 °C、200 rpm条件下振荡培养4小时。保留100 μL菌液作为诱导后对照样本,用于检测蛋白表达。
    6. 在4 °C条件下以13,000 × g离心25分钟,收集菌体,于-80 °C保存,待后续纯化。
      注:本步骤可在此处暂停。
  3. 目标蛋白的纯化
    1. 将菌体沉淀重悬于25 mL裂解缓冲液(50 mM Tris、150 mM NaCl、pH 7.4,含DNase、RNase和PMSF)中,冰上使用超声破碎仪(15%振幅)处理30分钟以裂解细胞。
    2. 在4 °C、19,000 × g条件下离心40分钟,澄清裂解液。
    3. 装填1 mL(柱床体积)Co-NTA或Ni-NTA亲和层析柱,先用10倍柱体积(CV)超纯水重力洗柱,再用10倍柱体积的洗涤缓冲液(50 mM Tris、150 mM NaCl、2 mM 咪唑、pH 7.4)洗涤。
    4. 将蛋白上清液通过重力流方式过柱三次。
    5. 用50倍柱体积的洗涤缓冲液冲洗层析柱,以去除杂蛋白。
    6. 使用3倍柱体积的冰冻洗脱缓冲液(20 mM Tris、400 mM NaCl、250 mM 咪唑、pH 7.4)洗脱结合的蛋白。对于铁氧还蛋白,还需在pH 8.5、4 °C条件下进一步进行阴离子交换层析纯化。
    7. 通过SDS-PAGE分析样品。

2. 盖玻片和悬臂梁表面的功能化

  1. 功能化盖玻片表面制备
    1. 将20 g铬酸钾溶解于40 mL超纯水中。用玻璃棒搅拌,缓慢加入360 mL浓硫酸至铬酸钾溶液中,制备铬酸。
      警告:此处使用的化学品及最终得到的铬酸具有强腐蚀性和强酸性。操作时需佩戴适当的防护装备。加入浓硫酸时溶液会放热,因此必须缓慢加入,并适当暂停以冷却。
    2. 使用铬酸在80 °C下处理盖玻片30分钟以进行清洗和活化。将盖玻片完全浸入1% (v/v) APTES甲苯溶液中,在室温下避光反应1小时。
    3. 用甲苯和无水乙醇清洗盖玻片,并用氮气流吹干。
    4. 将盖玻片在80 °C下孵育15分钟,随后冷却至室温。
    5. 在两个固定好的盖玻片之间加入200 μL浓度为1 mg/mL的磺基-SMCC二甲基亚砜(DMSO)溶液,避光孵育1小时。
    6. 先用DMSO清洗盖玻片,再用无水乙醇清洗,以去除残留的磺基-SMCC。
    7. 在氮气流下吹干盖玻片。
    8. 用移液器将60 μL浓度为200 μM的GL-ELP50nm-C蛋白溶液滴加到功能化盖玻片上,孵育约3小时。
    9. 用超纯水清洗盖玻片,以去除未反应的GL-ELP50nm-C。
      注意:功能化盖玻片在4 °C储存条件下可稳定保存约两周。
  2. 功能化探针针尖表面制备
    1. 使用铬酸在80 °C下处理探针10分钟以进行清洗。
    2. 使用1% (v/v) APTES甲苯溶液对探针进行氨基硅烷化修饰,随后在80 °C下烘烤15分钟,再与磺基-SMCC进行偶联。
    3. 利用磺基-SMCC的马来酰亚胺基团与C-ELP50nm-NGL在表面连接,反应1.5小时。
    4. 用超纯水清洗盖玻片,以去除未反应的C-ELP50nm-NGL。
    5. 将功能化探针浸入含有200 nM OaAEP1的200 μL浓度为50 μM的GL-CBM-XDoc蛋白溶液中,在25 °C下孵育20–30分钟。然后使用AFM缓冲液(100 mM Tris,100 mM NaCl,pH 7.4)清洗以去除未结合的蛋白。
      注意:探针与盖玻片的表面化学性质相似。

3. 具有可控序列的逐步多聚蛋白制备

  1. 通过 OaAEP1 将连接单元 Coh-tev-L-POI-NGL 与固定在盖玻片表面的 GL-ELP50nm 连接,反应 30 分钟。
  2. 使用 15–20 mL AFM 缓冲液(100 mM Tris,100 mM NaCl,pH 7.4)洗去未反应的蛋白质。
  3. 加入 100 μL TEV 蛋白酶(含 0.5 mM EDTA、75 mM NaCl、25 mM Tris-HCl、10% [v/v] 甘油,pH 8.0),在 25 °C 下孵育 1 小时,以在 TEV 识别位点切割蛋白单元。
  4. 使用 15–20 mL AFM 缓冲液洗去残留的蛋白质。
  5. 通过 OaAEP1 将连接单元 Coh-tev-L-POI-NGL 与 GL-Ub-NGL-玻璃连接,反应 30 分钟。
  6. 重复步骤 3.3 至 3.5 共 N-1 次,以在玻璃表面构建蛋白结构 GL-(Ub)n-NGL。最后一次省略 TEV 切割反应,使蛋白-聚合物上保留黏连蛋白结构域,形成 Coh-tev-L-(Ub)n-NGL-玻璃。

4. 原子力显微镜实验测量与数据分析

  1. 原子力显微镜测量
    1. 向含有 10 mM CaCl2 和 5 mM 抗坏血酸的腔室中加入 1 mL 原子力显微镜缓冲液。
    2. 选择功能化原子力显微镜探针的 D 型针尖进行实验。每次实验前,使用能量均分定理在原子力显微镜缓冲液中校准悬臂,获得准确的弹性系数(k)值。
    3. 将悬臂针尖与样品表面结合,形成黏连蛋白/对接蛋白配对(Cohesin/Dockerin pair)。
    4. 以 400 nm·s−1 的恒定速度从表面撤回悬臂,同时以 4000 Hz 的采样频率记录力-伸展曲线。
  2. 数据分析
    1. 使用 JPK 数据处理软件选取力-伸展曲线轨迹。
    2. 使用软件分析轨迹,采用聚合物弹性的蠕虫状链(worm-like-chain, WLC)模型对曲线进行拟合,获得单个蛋白质解折叠峰的解折叠力和轮廓长度增量。
    3. 使用高斯模型拟合解折叠力的直方图,获得最可能的解折叠力(<Fu>)和轮廓长度增量(<ΔLc>)值。

通过OaAEP1连接在相邻蛋白之间引入的NGL残基不会影响聚合物中蛋白单体的稳定性,因为其解折叠力(u>)和轮廓长度增量(<ΔLc>)与先前研究结果相当(图1)。红氧还蛋白的纯化结果如图2所示。为证明经TEV蛋白酶切割后的蛋白可兼容后续OaAEP1连接反应,从而高效构建具有可控序列的蛋白聚合物,图3提供了SDS-PAGE图像作为参考。功能化悬臂梁和盖玻片制备的步骤见图4。多蛋白在盖玻片上的逐步酶促生物合成及固定过程如图5所示。采用本方案,可构建具有可控序列的蛋白聚合物,并适用于基于原子力显微镜的单分子力谱(AFM-based SMFS)实验。
