极端微生物生物勘探应对环境污染

从地热泉中分离耐重金属微生物是开发生物修复和环境监测生物系统领域的研究热点。本研究提供了一种从温泉中分离和鉴定耐受重金属细菌的方法学方案。

摘要

由于深部含水层中岩石与水之间的相互作用,地热泉富含多种金属离子。此外,由于季节性变化导致的 pH 值和温度波动,这些极端环境中的元素组成会周期性地发生变化,从而影响环境中的微生物群落。生长在火山热泉中的嗜极微生物已进化出应对环境中多种金属离子的抗性机制,因而参与了复杂的金属生物地球化学循环。同时,嗜极微生物及其代谢产物已在市场上获得了广泛应用,尤其以其酶类最为突出。在此背景下,对这些微生物的表征有助于开发用于环境监测和生物修复的生物系统与生物工艺。迄今为止,在实验室条件下对嗜极微生物进行分离与培养仍是充分挖掘其生物技术潜力的主要瓶颈。本研究描述了一种从温泉中分离嗜热微生物并对其进行基因型和表型鉴定的简化方案,具体步骤如下:(1)从地热区域(意大利那不勒斯市菲莱格雷地区火山地带的“Pisciarelli”采样点)采集微生物样本;(2)分离耐重金属的微生物;(3)鉴定微生物分离株;(4)对分离株进行表型特征分析。本研究所描述的方法也可普遍适用于从其他极端环境中分离微生物。

引言

地球上的一些极端环境是耐受恶劣条件(如温度、pH、盐度、压力和重金属)的微生物的优良来源1,2,其中冰岛、意大利、美国、新西兰、日本、中非和印度是全球最著名且研究最深入的火山区域3,4,5,6,7,8,9。嗜热微生物在45 °C至80 °C的温度范围内进化而来10,11,12。无论是属于古菌界还是细菌界的嗜热微生物,均为研究生物多样性、系统发育以及工业应用中特有生物分子生产的宝贵资源13,14,15,16。事实上,在过去几十年中,全球市场对工业应用的持续需求推动了对嗜极微生物及其嗜热酶在多个生物技术领域多样化应用的开发与利用17,18,19

温泉是生物以群落形式生存的环境,具有丰富的生物多样性,因此是研究微生物生态学的理想生境20,21此外,这些 富含金属的火山区域通常被微生物定殖,这些微生物已进化出耐受系统,以在重金属存在条件下生存并适应环境22,23 因此积极参与其生物地球化学循环。如今,重金属被视为对人类和环境具有优先控制意义的污染物。耐重金属微生物能够通过转化重金属并重塑其生态系统,实现金属的溶解与沉淀。24,25重金属抗性分子机制的理解是当前亟需开发新型绿色技术的热点话题26,27,28在此背景下,发现新的耐受性细菌是开发环境生物修复新策略的起点24,29在意大利坎皮弗莱格雷(Campi Flegrei)温泉区域开展了一项微生物筛选研究,旨在通过微生物学方法探索热液环境,并增进对介导重金属耐受性的基因功能的认识。该区域富含重金属,具有强烈的热液活动特征,包括喷气孔和沸腾水池,其pH值和温度随季节变化、降雨以及地下地质活动而变化。30在此视角下,我们描述了一种简便且高效的方法,用于分离对重金属具有抗性的细菌,例如 嗜热脂肪地芽孢杆菌 GF1631 (命名为分离株1)和 Alicyclobacillus mali FL1832 (命名为分离株2)来自坎皮弗莱格瑞的皮斯基耶雷利地区。

方案

1. 从地热区域采集微生物样本

  1. 根据所需的温度和pH值选择采样地点,通过数字热电偶探针插入选定的水池或泥浆中,测量物理参数。
  2. 用无菌勺子采集20 g土壤样品(本例中为Pisciarelli Solfatara地热区泥浆),每个选定地点至少采集两个样品。
  3. 将样品放入50 mL无菌聚丙烯管中,并立即盖紧。
  4. 使用数字热电偶探针直接插入采样点,测量pH值和温度。使用后,用去离子水仔细冲洗探针。

2. 耐重金属微生物的分离

注意:步骤 2.1-2.7 需在无菌生物安全柜中进行。

  1. 将每份采集的样品各取 2 g 接种至 50 mL 新鲜配制的 Luria-Bertani 培养基(LB)中,通过加入 HCl 或 NaOH 将培养基的 pH 调整为 4 或 7。
  2. 将样品置于与采样点相同温度及 ±5 °C(Pisciarelli 样品为 55 °C 和 60 °C)条件下,在温控摇床中以 180 rpm 振荡培养 24 小时。
  3. 取 200 µL 培养后的样品涂布于 LB 琼脂平板(pH 4 或 pH 7),并在 55 °C 或 60 °C 静置培养 48 小时。
  4. 挑取单菌落,并至少重复三次划线分离操作(步骤 2.3 和 2.4)。
  5. 为制备 -80 °C 甘油保存菌种,将培养物过夜(ON)生长后,加入 20% 甘油(终体积为 1 mL);使用丙酮与干冰混合物进行快速冷冻。
  6. 从甘油保存菌种制备接种物时,取 50 μL 接种至 50 mL LB 培养基(pH 4 或 pH 6)中,在 55 °C 或 60 °C 条件下于摇床中以 180 rpm 振荡培养过夜(ON)。
  7. 为获得生长曲线,将前培养物(来自步骤 2.6)稀释至 10 mL LB 培养基(pH 4 或 pH 6)中,使初始 OD600 nm 为 0.1,在 55 °C 或 60 °C 摇床中培养 16 小时,并每隔 30 分钟测定 OD600 nm
  8. 根据步骤 2.7 获得的数据绘制生长曲线,以时间(分钟)为 X 轴,OD600 nm 为 Y 轴。
  9. 重复执行步骤 2.7 和 2.8 所述的生长曲线实验,但改变培养基的 pH(±1 个单位)(例如,对在 pH 4 条件下生长的样品,分别使用 pH 3 和 pH 5),以确定实验室条件下的最适 pH。

3. 微生物分离株的鉴定

  1. 基因组DNA的制备
    1. 从甘油保存菌种中挑取单菌落接种于50 mL LB培养基(pH 4 或 pH 6)中,在55 °C 或 60 °C、180 rpm条件下振荡培养过夜(ON)。
    2. 将过夜培养物在5000 × g 条件下离心10分钟收集菌体,弃去上清液。
    3. 使用前立即配制10 mL细菌裂解缓冲液,组分为:20 mM Tris-HCl(pH 8.0)、2 mM EDTA、1.2% Triton X-100 和溶菌酶(20 mg/mL)。
    4. 将菌体沉淀重悬于180 µL细菌裂解缓冲液中,37 °C孵育30分钟。
    5. 按照基因组DNA纯化试剂盒(材料表)说明书中的操作步骤提取基因组DNA。
    6. 通过紫外-可见光吸收测定法对提取的基因组DNA进行定量并评估其纯度,检测260/280 nm和260/230 nm处的吸光度比值以判断纯度。
    7. 取每份样品200 ng上样至0.8%琼脂糖凝胶,通过与高分子量DNA标记物比较条带大小分布,评估基因组DNA的完整性。
    8. 委托外部服务机构进行16S rRNA片段的制备、测序,并将获得的序列(约1000 bp)与美国国家生物技术信息中心(NCBI)核苷酸数据库中的序列进行比对分析33
  2. 为验证16S rRNA测序结果,还需对消化后的染色体DNA进行自动化核糖分型分析(外部服务,材料表)。
  3. 若仅凭核糖分型数据无法确定物种分类,则委托进行MALDI-TOF MS分析以鉴定脂肪酸组成。
  4. 为对鉴定出的属进行系统发育分析,使用BLASTn34比对分离株的16S rRNA序列。选取相似性在99%至97%之间的序列,利用CLUSTAL Omega35构建多序列比对,并采用ClustalW2默认参数(Simple Phylogeny)构建邻接法(neighbor-joining)系统发育树。

4. 重金属与抗生素敏感性

  1. 从甘油菌种(见步骤2.5)接种分离菌株,并在先前确定的最适pH和温度条件下,于200 mL LB培养基中培养。
  2. 将每种预培养物以0.1 OD600 nm的浓度稀释至5 mL LB培养基(适当pH)中,培养基中含浓度递增的重金属。重金属浓度范围为0.01–120 mM [As(V)、As(III)、Cd(II)、Co(III)、Cr(VI)、Cu(II)、Hg(II)、Ni(II)、V(V)],或抗生素浓度范围为0.5–1 mg/mL [氨苄青霉素、杆菌肽、氯霉素、环丙沙星、红霉素、卡那霉素、链霉素、四环素和万古霉素]。
  3. 分别进行重金属和抗生素处理。使用50 mL聚丙烯管,在温度可控的摇床中以180 rpm的转速于55 °C或60 °C培养16小时,每种条件/处理均需独立进行。
  4. 通过观察各试管中微生物生长未发生的浓度值,确定抗生素或重金属的最小抑菌浓度(MIC),即确定在16小时后完全抑制细胞生长的浓度值。
  5. 通过将被认为达到MIC浓度下生长的培养物200 μL涂布于LB琼脂平板(在适当pH和温度条件下),并在过夜培养后观察菌落形成情况,验证该浓度对细胞是否为抑制性而非致死性。
    注意:由于LB琼脂平板上的培养物在4 °C下仅可存活数周,为长期保存分离菌株,需制备甘油菌种并储存于-80 °C。在MIC测定中,至少进行了三次独立重复实验,每次使用独立培养物。实验间的标准偏差基于三次重复实验计算得出。

结果

采样地点
