Fluorescent Oligonucleotide Substrate

Fluorescent oligonucleotide substrates are short DNA or RNA sequences labeled with fluorescent molecules to report biochemical activity, particularly the action of nucleases and other nucleic-acid-processing enzymes. In a common design, a fluorophore and quencher are positioned on the same strand so that fluorescence remains low until enzymatic cleavage separates them, producing a measurable signal; hybridization or structural changes can also alter fluorescence. These substrates support real-time assays of enzyme activity, substrate specificity, reaction kinetics, and inhibitor effects. In biochemistry research, they provide sensitive, sequence-defined tools for analyzing nucleic-acid metabolism and developing diagnostic or screening methods.

We describe a multiplex method for the detection of microorganisms within a sample using oligonucleotide-coupled fluorescent beads. Amplicon from all organisms within a sample is hybridized to a panel of probe-coupled beads. A Luminex or Bio-Plex instrument is used to query each bead for bead type and hybridization signal.

PAD4 is an enzyme responsible for the conversion of peptidyl-arginine to peptidyl-citrulline. Dysregulation of PAD4 has been implicated in a number of human diseases. A facile and high-throughput compatible fluorescence based PAD4 assay is described.

CRISPR/Cas systems mediate adaptive immunity in Bacteria and Archaea. Many Cas proteins are proposed to act as endoribonucleases acting on crRNA precursors of varying length. Here we illustrate three different approaches to generate pre-crRNA substrates for the biochemical analysis of Cas endonuclease activity.
