N-rna Complex

An N-RNA complex is a ribonucleoprotein assembly in which nucleocapsid (N) proteins associate with RNA, helping organize and protect the genetic material of many RNA viruses. N proteins bind RNA through sequence- or structure-dependent interactions and assemble along the RNA strand, forming a compact nucleocapsid that can serve as a template for genome replication and transcription. Studying N-RNA complexes clarifies viral genome packaging, particle formation, and replication mechanisms. Their structural and biochemical properties also support research into viral diagnostics, antiviral drug targets, and strategies for disrupting genome encapsidation.

Horizontal Gel Electrophoresis for Enhanced Detection of Protein-RNA Complexes

Native polyacrylamide gel electrophoresis is a fundamental tool for analyzing RNA-protein interactions. Traditionally most experiments have used vertical gels. However, horizontal gels provide several advantages, such as the opportunity to monitor complexes during electrophoresis. We provide a detailed protocol for generating and using horizontal native gel electrophoresis.

Here, we present a protocol to enrich endogenous RNA binding sites or "footprints" of RNA:protein (RNP) complexes from mammalian cells. This approach involves two immunoprecipitations of RNP subunits and is therefore dubbed RNA immunoprecipitation in tandem (RIPiT).

Here, we describe the assembly of RNA polymerase II (Pol II) elongation complexes requiring only short synthetic DNA and RNA oligonucleotides and purified Pol II. These complexes are useful for studying mechanisms underlying co-transcriptional processing of transcripts associated with the Pol II elongation complex.
