Fsleyes Viewer

FSLeyes Viewer is an interactive visualization application for examining neuroimaging data, helping researchers interpret brain structure, function, and connectivity in spatial context. It loads image formats such as NIfTI and displays anatomical scans with aligned overlays, allowing users to adjust colour maps, intensity ranges, transparency, and viewing planes while comparing multiple datasets. In neuroscience, FSLeyes supports inspection of structural and functional MRI, diffusion-derived maps, statistical results, atlases, and tractography, making it useful for quality control, region-of-interest assessment, and communicating imaging findings. Its layered, coordinate-linked views connect quantitative analysis with direct visual evaluation of the brain.

Video playback is a widely used technique in animal behavior. We created and evaluated a program that applies rules-based, interactive playback of 3-D computer animations in response to real-time, automated data on subject behavior.

From Voxels to Knowledge: A Practical Guide to the Segmentation of Complex Electron Microscopy 3D-Data

The bottleneck for cellular 3D electron microscopy is feature extraction (segmentation) in highly complex 3D density maps. We have developed a set of criteria, which provides guidance regarding which segmentation approach (manual, semi-automated, or automated) is best suited for different data types, thus providing a starting point for effective segmentation.

2015

Here it is shown how to track and quantify developmental processes in C. elegans. The methods presented are based on open-source tools that can be easily implemented. It is demonstrated how to reconstruct 3D cell-shape models, how to manually track subcellular structures, and how to analyze cortical contractile flow.

Source: Laboratory of Jonathan Flombaum—Johns Hopkins University The most difficult challenge of visual perception is often described as one of recovering information about three-dimensional space from two-dimensional retinas. The retina is the light-sensitive tissue inside the human eye. Light is reflected from objects in the world, casting projections on the retina that stimulate these light sensitive cells. Objects that are side-by-side in the world will produce side-by-side stimulations on...

2017

The cytogenetic dicentric chromosome (DC) assay quantifies exposure to ionizing radiation. The Automated Dicentric Chromosome Identifier and Dose Estimator software accurately and rapidly estimates biological dose from DCs in metaphase cells. It distinguishes monocentric chromosomes and other objects from DCs, and estimates biological radiation dose from the frequency of DCs.
