Alkaline Denaturation

Alkaline denaturation is a chemical method that separates nucleic acid strands by exposing them to highly basic conditions. Hydroxide ions disrupt hydrogen bonding between complementary bases and alter nucleic acid structure without cleaving the phosphodiester backbone; controlled neutralization can then permit selective reannealing. In plasmid preparation, sodium hydroxide, often combined with detergent, lyses cells and denatures chromosomal DNA and proteins, while small, covalently closed plasmids can re-form and remain in solution after neutralization. This principle supports plasmid purification, single-stranded nucleic acid preparation, and hybridization-based assays in molecular biology.

In Vivo Alkaline Comet Assay and Enzyme-modified Alkaline Comet Assay for Measuring DNA Strand Breaks and Oxidative DNA Damage in Rat Liver

The alkaline comet assay measures DNA strand breaks in eukaryotic cells. By adding an Endonuclease III or human 8-oxoguanine-DNA-N-glycosylase digestion step, the assay can efficiently detect oxidative DNA damage. We describe methods for using these assays to detect DNA damage in rat liver.

Denaturing urea polyacrylamide gel electrophoresis is used to separate single-stranded DNA or RNA up to a limit of 500 nucleotides. Urea in combination with heat denatures samples and unstructured single strands migrate within the gel matrix according to their molecular weight.
