Somatic Variant Analysis

Somatic variant analysis is the identification and interpretation of DNA changes acquired during a person’s lifetime rather than inherited through the germline. In cancer research, scientists compare tumor and matched normal samples using sequencing and bioinformatic workflows to distinguish somatic variants from inherited differences, then assess their functional and clinical significance. This analysis can reveal mutations, copy-number changes, and other genomic alterations that drive tumor development, progression, or treatment resistance. By linking variant profiles with tumor biology and patient outcomes, it supports cancer classification, biomarker discovery, targeted therapy selection, and the development of more precise approaches to diagnosis and treatment.

Somatic or adult stem cells, like embryonic stem cells, are capable of self-renewal but demonstrate a restricted differentiation potential. Nonetheless, these cells are crucial to homeostatic processes and play an important role in tissue repair. By studying and manipulating this cell population, scientist may be able to develop new regenerative therapies for injuries and diseases. The protocol presented in this study describes methods for the real-time monitoring of reprogramming progression via the kinetic measurement of positive and negative pluripotent stem cell markers using flow cytometry analysis. Detection of Rare Genomic Variants from Pooled Sequencing Using SPLINTER

Pooled DNA sequencing is a fast and cost-effective strategy to detect rare variants associated with complex phenotypes in large cohorts. Here we describe the computational analysis of pooled, next-generation sequencing of 32 cancer-related genes using the SPLINTER software package. This method is scalable, and applicable to any phenotype of interest.

Here we present a protocol that facilitates the medium to high throughput functional characterization of gene and promoter constructs in tree secondary stem tissue within comparatively short time frames. It is efficient, easy to use and widely applicable to a range of tree species.
