Sequencing Depth Thresholds

Sequencing depth thresholds are minimum or target levels of read coverage used to judge whether genomic sequencing data are sufficient for reliable analysis. During sequencing, multiple reads are aligned to each genomic position, and depth thresholds help distinguish true bases or variants from errors by considering coverage, base quality, mapping quality, and the expected variant allele fraction. In genetics, these thresholds guide quality control for whole-genome, exome, and targeted sequencing, influencing variant detection, genotype confidence, and the identification of poorly covered regions that may require additional sequencing. Setting them appropriately balances analytical sensitivity, cost, and data reliability across research and clinical workflows.

Here, we describe a rapid reliable and simple procedure to determine the lowest temperature at which rats or mice show nocifensive behavior, i.e. the thermal nociceptive threshold (TNT). This method applies a slowly increasing thermal stimulus allowing precise and reproducible estimation of TNTs with minimum, if any, stress to the animals.
