Single Cell Embedding

Single-cell embedding is a computational representation that converts high-dimensional molecular measurements from individual cells into lower-dimensional coordinates, making cellular similarities and differences easier to analyze. Algorithms such as principal component analysis, t-SNE, or UMAP identify patterns in gene-expression features by preserving major sources of variation or neighborhood relationships during projection. In medicine, these embeddings help distinguish cell types and states, characterize tumor and immune heterogeneity, and compare diseased with healthy tissue. They can support biomarker discovery, patient stratification, and investigation of treatment responses, while careful normalization and validation remain essential for biologically meaningful interpretation.

Plastic sections maintain true tissue morphology in thin sections of tissue that can be immunostained with fluorescent secondary antibodies, making this method more useful than paraffin-embedded or frozen sections for many types of tissue. The method for staining, plastic embedding, and sectioning is demonstrated in this video.
