Dna Viruses

DNA viruses are infectious agents whose genetic material consists of DNA, a diverse group important for understanding host–pathogen interactions, disease, and viral evolution. After entering a susceptible cell, they release their genome and use host enzymes, viral DNA polymerases, or both to copy DNA and produce viral proteins; newly assembled virions then leave by cell lysis or budding, depending on the virus. Studying DNA viruses supports classification and genome analysis, improves diagnostic methods and antiviral or vaccine development, and provides tools such as viral vectors for gene delivery, while also clarifying how persistent or latent infections affect biological systems.

2014

We established a fluorescent in situ hybridization protocol for the detection of a persistent DNA virus genome within tissue sections of animal models. This protocol enables studying infection process by codetection of the viral genome, its RNA products, and viral or cellular proteins within single cells.

We demonstrate the basic technique to molecularly engineer and evolve synthetic Adeno-associated viral (AAV) gene therapy vectors via DNA family shuffling. Moreover, we provide general guidelines and representative examples for selection and analysis of individual chimeric capsids with enhanced properties on target cells in culture or in mice.

Combining Analysis of DNA in a Crude Virion Extraction with the Analysis of RNA from Infected Leaves to Discover New Virus Genomes

2018

Here we present a new approach to identify plant viruses with double-strand DNA genomes. We use standard methods to extract DNA and RNA from infected leaves and carry out next-generation sequencing. Bioinformatic tools assemble sequences into contigs, identify contigs representing virus genomes and assign genomes to taxonomic groups.

We describe a protocol for amplifying retroviral integration sites from the genomic DNA of infected cells, sequencing the amplified virus-host junctions, and then mapping these sequences to a reference genome. We also describe techniques to quantify the distribution of integration sites relative to various genomic annotations using BEDTools.
