Un organismo può avere migliaia di proteine diverse e queste proteine devono cooperare per garantire la salute di un organismo. Le proteine si legano ad altre proteine e formano complessi per svolgere le loro funzioni. Molte proteine interagiscono con molteplici altre proteine creando una complessa rete di interazioni proteiche.

Queste interazioni possono essere rappresentate attraverso mappe che descrivono reti di interazione proteina-proteina, rappresentate come nodi e bordi. I nodi sono cerchi rappresentativi di una proteina e i bordi sono linee che collegano due proteine interagenti. Queste reti forniscono un modo per visualizzare la complessità delle interazioni proteina-proteina in un sistema. Queste mappe possono includere sia interazioni stabili, come quelle formate nei complessi proteici, sia interazioni transitorie. Le interazioni proteiche che si verificano in una cellula, in un organismo o in uno specifico contesto biologico possono essere collettivamente chiamate interattoma.

Le reti proteiche possono essere studiate utilizzando vari metodi biochimici e computazionali. Uno dei primi passi nello studio delle interazioni proteiche è isolare una proteina di interesse insieme alle altre proteine associate. Ciò può essere effettuato marcando la proteina di interesse con un tag di affinità, come un tag di istidina. Questo tag può quindi essere utilizzato per separare la proteina insieme alle altre proteine utilizzando la cromatografia di affinità. Le proteine isolate vengono quindi digerite con una proteasi, come la tripsina, e quindi analizzate utilizzando la cromatografia liquida-spettrometria di massa (LC-MS). La massa peptidica può quindi essere confrontata con un database con sequenze proteiche note per determinarne l'identità.

Dal punto di vista computazionale, le interazioni proteina-proteina possono essere analizzate utilizzando database e strumenti di previsione. Esistono vari database, come IntAct gestito da EMBL-EBI, che consistono in interazioni proteiche convalidate e previste sperimentalmente. Altri strumenti come STRING dell'Istituto svizzero di bioinformatica possono essere utilizzati per prevedere queste reti di interazione.

Lo studio delle reti proteiche può portare a scoperte scientifiche, come la determinazione della funzione di una proteina sconosciuta. Mapping protein interactions shows how proteins work together in a cell. Many proteins must connect with other proteins to carry out their jobs and keep an organism healthy. These connections can be shown as protein-protein interaction networks, also called protein maps.

In these maps, proteins are shown as nodes, or circles. Lines called edges connect two proteins that interact. The network can include stable interactions, such as those in protein complexes, and transient interactions that form for a short time. Together, these interactions across a cell, an organism, or a specific biological setting are called the interactome.

Scientists study protein networks with both biochemical and computational methods. One common step is to isolate a protein of interest along with its associated proteins. This can be done by adding an affinity tag, such as a histidine tag, and using affinity chromatography to separate the tagged protein and its partners. The isolated proteins are then digested with a protease, such as trypsin, and analyzed by liquid chromatography-mass spectrometry, or LC-MS. The peptide masses are compared with a database of known protein sequences to identify the proteins.

Protein-protein interactions can also be studied with databases and prediction tools. Databases such as IntAct, which is managed by EMBL-EBI, contain experimentally validated and predicted interactions. Tools such as STRING, from the Swiss Institute of Bioinformatics, can predict interaction networks. These resources help researchers compare protein networks in different biological contexts.

Studying protein networks can reveal the function of an unknown protein. It can also show how networks change in healthy and diseased cells. This information is useful for drug design. Highly connected nodes may be important for cell survival and can be targeted in cancer and other diseases where cell death is desired, but this approach would not suit most diseases. Less connected nodes may affect only a few specific pathways, so drugs aimed at them may cause fewer side effects.

EXPLANATION: Discussions of DNA in earlier grades have been limited to discussions of genes and the role of genes in the appearance and activities of an organism. Biology 1 represents a student's introduction to a molecular model of a DNA as well as the organization of DNA into genes and genes subsequently into chromosomes. Students should address interactions between genes in proteins which regulate both the shape and reproduction of DNA molecules. It is important to note that not all segments of DNA are transcribed for proteins. Portions of DNA are involved in regulating the expression of genes or affect the structure of the chromosomes (replication origin, centromeres, and telomeres).
