Chromatin Immunoprecipitation- ChIP

L'immunoprecipitazione della cromatina, abbreviata in ChIP, è una tecnica per studiare le interazioni proteina-DNA che regolano l'espressione genica.
Negli eucarioti, il DNA è avvolto attorno alle proteine istoniche e forma un complesso noto come nucleosoma, che si raggruppa ulteriormente in una struttura nota come cromatina per aiutare nell'impacchettamento stretto del DNA nelle cellule.
L'espressione genica è regolata attraverso modificazioni istoniche che srotolano o stringono queste strutture, nonché proteine che si associano alle regioni cis-regolatorie sul DNA.
Nella ChIP, la cromatina viene scomposta e gli anticorpi che si legano alle modificazioni istoniche o alle proteine regolatorie, vengono utilizzati per isolare le molecole bersaglio con il DNA associato.
Il primo passo in questo processo consiste nel reticolare la proteina al DNA con l'aiuto di un agente reticolante, come la formaldeide, che immobilizza la proteina sul DNA marcando il sito di legame della proteina. Dopo la reticolazione, la cromatina viene tranciata meccanicamente in frammenti corti che vanno da 100 a 200 coppie di basi. Questo processo è noto come X-ChIP.
Un metodo alternativo è l'N-ChIP, in cui le nucleasi digeriscono direttamente il DNA dalla cromatina in brevi frammenti, senza alcun legame incrociato precedente.
L'immunoprecipitazione viene effettuata introducendo anticorpi che hanno come bersaglio le proteine regolatorie nella soluzione contenente DNA tranciato o digerito. Questi anticorpi sono collegati ad agenti che aiutano nell'isolamento selettivo.
Un metodo comune consiste nel collegare gli anticorpi alle perle magnetiche. Un magnete viene utilizzato per isolare gli anticorpi insieme a tutte le molecole legate.
Il complesso viene risciacquato per lavare via eventuali contaminanti vagamente associati. Le molecole bersaglio vengono rimosse con l'aiuto di un detergente, come la SDS.
Nel caso di X-ChiP, la reticolazione viene invertita con l'aiuto di temperature elevate e i regolatori o istoni associati vengono degradati con l'aiuto delle proteasi, lasciando dietro di sé il DNA. 
Il sequenziamento del DNA associato può aiutare a identificare la sequenza cis-regolatoria a cui la proteina di interesse era legata o il gene la cui espressione è modulata da una particolare modificazione istonica.

L'immunoprecipitazione della cromatina, o ChIP, è una tecnica basata su anticorpi utilizzata per identificare i siti sul DNA che si legano a fattori di trascrizione di interesse o proteine istoniche. Aiuta anche a determinare il tipo di modifiche dell'istone come acetilazione, fosforilazione o metilazione.

Tipi di ChIP

Il ChIP può essere diviso in due tipi: X-ChIP e N-ChIP. X-ChIP prevede la reticolazione in vivo degli istoni e delle proteine regolatrici al DNA, la frammentazione del DNA mediante sonicazione e l'isolamento dei complessi proteina-DNA immunoprecipitandoli con anticorpi specifici. D'altra parte, N-ChIP non comporta la reticolazione del DNA con le proteine e la digestione viene effettuata utilizzando le nucleasi.

Analisi a valle delle interazioni DNA - proteine

Dopo aver isolato il DNA di interesse, è possibile utilizzare per l'analisi tecniche come PCR, microarray o Southern blot. In alternativa, questo DNA può essere utilizzato per il sequenziamento profondo, noto come ChIP-Seq. ChIP può essere modificato utilizzando altre metodologie per analisi diverse come ChIA-PET, una tecnica che combina i principi del ChIP con la cattura della conformazione cromosomica per rilevare le interazioni cromatiniche a lungo raggio mediate tramite una proteina di interesse; enChIP, una tecnica che utilizza il sistema CRISPR/Cas9 per colpire specifiche regioni genomiche e RIP-ChIP/RIP-Seq, una modifica di ChIP utilizzata per analizzare le interazioni proteina-RNA.

Confronto tra N-ChIP e X-ChIP

N-ChIP e X-ChIP presentano vantaggi e svantaggi. N-ChIP determina un legame anticorpale più forte e un'immunoprecipitazione efficiente e altamente specifica. Tuttavia, N-ChIP è adatto solo nel caso di proteine strettamente legate come gli istoni, poiché i fattori di trascrizione possono staccarsi durante l'elaborazione. Inoltre, non tutta la cromatina digerita con nucleasi viene solubilizzata, con la conseguente perdita di alcune frazioni del campione. X-ChIP è un'eccellente metodologia per studiare i fattori di trascrizione che non sono strettamente legati al DNA a causa della sua fase di reticolazione. Il test X-ChIP è anche più sensibile del test N-ChIP e richiede quantità inferiori di campioni e anticorpi. Chromatin immunoprecipitation, or ChIP, is an antibody-based method for finding where proteins bind to DNA. It is used to identify DNA sites bound by transcription factors or histone proteins. ChIP also helps show which histone changes are present, including acetylation, phosphorylation, and methylation.

ChIP is commonly divided into two forms: X-ChIP and N-ChIP. X-ChIP first cross-links proteins to DNA inside the cell, then breaks the DNA into pieces by sonication. The protein-DNA complexes are then isolated by immunoprecipitation with specific antibodies. N-ChIP does not use cross-linking. Instead, it uses nucleases to digest the chromatin.

After the DNA of interest is isolated, it can be analyzed in several ways. PCR, microarrays, and Southern blot can be used to study the captured DNA. The sample can also be sent for deep sequencing, which is called ChIP-Seq.

ChIP can also be adapted for other kinds of analysis. ChIA-PET combines ChIP with chromosome conformation capture to detect long-range chromatin interactions that are mediated by a protein of interest. enChIP uses the CRISPR/Cas9 system to target specific genomic regions. RIP-ChIP and RIP-Seq are used to study protein-RNA interactions.

N-ChIP and X-ChIP each have strengths and limits. N-ChIP gives stronger antibody binding and efficient, highly specific immunoprecipitation. It works best with tightly bound proteins such as histones, but transcription factors may be lost during processing. Some nuclease-digested chromatin may also remain insoluble, so parts of the sample can be missed.

X-ChIP is useful for studying transcription factors that do not bind tightly to DNA because it includes a cross-linking step. It is also more sensitive than N-ChIP and uses less sample and fewer antibodies. Its drawbacks include possible problems with fragmentation if cross-linking is too strong and false positives from transient DNA-protein interactions.

EXPLANATION: The goal is to help students appreciate that the basic science knowledge being studied can be manipulated and used to design useful tools for further scientific investigations, medical treatments, agricultural yields, etc. A detailed understanding of any technical procedures is not expected, but rather a "big picture" view of concepts the technology utilizes and the applications the technology is being used for. These technologies may be best investigated along with the standards from LS1 From Molecules to Organisms: Structure and Functions, as the students are learning about DNA and protein. Comparative DNA and protein sequence analysis is also a large part of current phylogenic research and could accompany LS4 Biological Change: Unity and Diversity. Students may also consider the pros and cons of biotechnical applications. Investigation of techniques utilized could come from field trips to witness the use of these techniques in practice, lab exercises, virtual labs, simulation activities, interviews with professionals, etc. Molecular techniques could include: PCR, electrophoresis, restriction enzyme digestion of DNA, DNA sequencing, plasmid-based transformation, transfection, etc. These techniques are used in fields of medicine, agriculture, biomedical engineering, forensic science, etc.
